Genome-wide ATAC-seq maps in human CD4+ T cells stimulated or unstimulated in vitro

ABSTRACT: We report the application of ATAC-seq to CD4+ T cells stimulated with anti-CD3/CD28 T activator beads for four hours in culture versus CD4+ T cells cultured in medium alone.

Project description:Variation in individuals' adaptive immune response is believed to influence susceptibility to complex diseases in humans. The genetic basis of such variation is poorly understood. We measured gene expression from resting and activated CD4+ T cells derived from the peripheral blood of 348 healthy individuals. We activated the primary T cells with anti-CD3/CD28 beads. We collected peripheral blood from each human donor. We isolated peripheral blood mononuclear cells by Ficoll, and negatively selected for CD4+ T cells using RosettaSep. We then either left cells unstimulated or stimulated them with beads conjugated with anti-CD3 and anti-CD28 either without additional cytokines, or with IFNb, or with Th17 cocktail. Cells were harvest at 0hr, 4hr (anti-CD3/CD28 +/- IFNb) or 48hr (anti-CD3/CD28 +/- Th17), lysed and RNA isolated to be profiled on Nanostring.

Expression data from stimulated or unstimulated human CD4+ T cells incubated with edelfosine

Project description:The cytotoxic drug edelfosine is a synthetic analog of 2-lysophosphatidylcholine. Edelfosine is incorporated by highly proliferating cells, e.g. activated immune cells. It is unknown if the described mechanisms for edelfosine action attained by in vitro approaches exclusively contribute to the observed EAE-amelioration or if edelfosine may exert additional, probably more general and possibly immunoablative effects within the setting of autoimmunity. We used microarray analysis in order to confirm proposed mechanisms of edelfosine action, but also to discover novel effects of edelfosine in the context of immune cells. For gene-expression analysis enriched CD4+ T cells obtained from Buffy Coats were plated at 200,000 cells/well in 96-well plates. Cells were cultured for 30 h in X-Vivo 15 medium or X-Vivo 15 medium supplemented with 3.3 ug/ml edelfosine, 10 ug/ml edelfosine, bead particles coated with antibodies against CD2, CD3, and CD28 (Miltenyi), or 3.3 ug/ml edelfosine in combination with bead particles coated with antibodies against CD2, CD3 and CD28, respectively.

Project description:In this study we sought to analyze the effects of genetic variants on gene regulation in a cell-state dependent manner during CD4 memory T cell activation. To do this, we performed an RNA-seq time series experiment on CD4 memory T cells activated with anti-CD3/CD28 beads in individuals with no autoimmune disease. We measured gene expression levels, and allele-specific expression at heterozygous sites over time. We found widespread dynamic genetic regulatory effects across the genome, with an enrichment for genes found in autoimmune disease risk loci.

RNA-seq profiles of B cells and naive and activated T cells from human peripheral blood

Project description:Mature B cells, CD4+ T cells and CD8+ T cells were isolated from the peripheral blood of two human donors. Naive CD4+ and CD8+ T cells were cultured for three days in the presence of Dynabeads Human T-Activator CD3/CD28 beads (Life Technologies, cat. no. 111.31D) to induce activation. The B cells and naive and activated T cells were profiled by whole transcriptome RNA-seq.
