Transcriptomic profile of YB-1 regulated downstream targets in prostate cancer cells

ABSTRACT: The transcription factor and RNA-interacting Y-box binding protein-1 (YB-1 protein, YBX1 gene) has gained interest as a prognostic biomarker and therapeutic target in various malignancies including prostate cancer. Using a custom prostate-cancer-focussed microarray platform, we have established a transcriptome-wide profile of YB-1 target transcripts in the androgen sensitive prostate cancer cell line LNCaP, including RNAs regulated by YB-1 at the post-transcriptional level; under androgen deprived culture conditions and following stimulation with dihydrotestosterone (DHT). This SuperSeries is composed of the SubSeries listed below.

Regulation of gene expression by JMJD5 in LNCaP prostate cancer cells

Project description:The goal of this study was to define the cohort of genes whose expression is regulated by JMJD5 function in prostate cancer. Towards this goal, LNCaP sublines stably expressing wld-type JMJD5 (LNCaP-JMJD5) were established. In addition, a control subline(LNCaP-Vector) was generated by transfection with empty vector. Both sublines were cultured in either androgen-deprived medium or in the presence of dihydrotestosterone (DHT). Subsequently, total RNA was isolated and then subjected to microarray gene expression profiling with Affymetrix GeneChip HG-U133 Plus 2.0 Arrays. A total of 4 samples were analyzed in this study. The study included two cell lines, LNCaP-Vector and LNCaP-JMJD5, that were cultured under conditions of androgen depivation (-DHT) or supplementation with dihydrotestosterone (+DHT). The LNCaP-Vector cell line served as the control for the study.

FoxA1 specifies unique androgen and glucocorticoid receptor binding events in prostate cancer cells (mRNA)

Project description:We report the androgen receptor recruitment to the chromatin of androgen responsive prostate cancer cell lines, LNCaP-1F5 and VCaP in response to physiological androgen 5a-dihydrotestosterone (DHT) using ChIP-sequencing. We compare the AR recruitment by DHT to that by partial agonist/antagonist cyproterone acetate and mifepristone (RU486) in LNCaP-1F5 cells. We also report the role of glucocorticoid receptor recruitment in presence of dexamethasone (Dex) in androgen responsive prostate cancer cells. The AR and GR cistrome analysis is subsequently compared with gene expression data and RNA Pol II analysis. The ChIP-seq has been performed using AR, GR, RNA Pol II antibodies. Expression profiling by microarray of LNCaP-1F5 cells treated with vehicle, 100 nM 5a-dihydrotestosterone (DHT), 100 nM dexamethasone (Dex), 1000 nM cyproterone acetate (CPA), 100 nM mifepristone (RU486) and combination of 100 nM DHT,100 nM Dex for 24 hours.

RNA sequencing of LNCaP cells treated with castration and/or enzalutamide

Project description:The goal of this study was to determine how androgen receptor inhibition alters transcriptional programs in prostate cancer cells. LNCaP prostate cancer cells were grown in 10% charcoal-stripped serum (CSS) supplemented with 0.5 nanomolar dihydrotestosterone (DHT), in CSS without DHT modeling castration, with CSS + DHT but in the presence of 10 micromolar enzalutamide, or in CSS without DHT (castrated) and in the presence of enzalutamide for 72 hours. Analysis shows that androgen receptor target genes are reduced with castration, enzalutamide or the combination of castration + enzalutamide.

Gene expression profiling of LNCaP cells following shRNA-mediated knockdown of TMEFF2 and growth in presence and absence of dihydrotestosterone

Project description:TMEFF2 is an androgen regulated transmembrane protein mainly restricted to brain and prostate, that functions as a tumor suppressor in prostate cancer (PCa). Studies using publically available prostate cancer (PCa) datasets, reveal changes in the expression of TMEFF2 with disease stage, supporting an important role of TMEFF2 in this disease. However, the role of TMEFF2 in the biology and pathogenesis of PCa is still unknown. Using a transgenic TMEFF2 mouse, we have demonstrated that TMEFF2 overexpression modulates prostate branching morphogenesis, and androgen regulated process, during prostate regeneration. We hypothesized that TMEFF2 may have a regulatory function within androgen signaling that could explain its role in PCa. To better understand its function in androgen signaling and PCa, we compared the transcriptome of LNCaP prostate cancer cells transduced with control shRNA and shRNA targeting TMEFF2 in the presence and absence of dihydrotestosterone (DHT). The results indicated that globally, there is a significant interaction between the effects of DHT and shTMEFF2. Of the 519 genes with significant gene expression changes after DHT treatment of Scramble control cells, 208 (40%) had significant differential expression when the shTMEFF2 +DHT group was compared to Scramble +DHT group, including numerous androgen activated and androgen repressed genes.

Project description:We identified 27 long noncoding RNAs with differential expression (DE-lncRNAs) between prostate cancer metastases and corresponding primary tumors, suggesting that they are metastatic castration resistant prostate cancer (mCRPC)-specific lncRNAs. To assess androgen regulation of the DE-lncRNAs, we investigated their expression in LNCaP and VCaP cells induced with dihydrotestosterone (DHT) as well as in androgen receptor (AR)-silenced cells by using RNA-sequencing.
