Global gene expression of SLC35F2 Knock-out (KO) H9 with control hESCs

ABSTRACT: Analysis of SLC35F2 KO hESCs compared with control hESCs. In order to investigate whether SLC35F2 KO affect pluripotency in hESCs, we performed RNA-Seq with SLC35F2 KO and control H9 cells. After establishing SLC35F2 KO hESCs, total RNA was extracted from each cell lines and RNA-Seq was performed after Quality control.

Project description:We reported loss of ARID1A promoted neurogenesis and inhibited cardiogenesis. Under microscopy, we observed that spontaneously differentiated cells were induced in ARID1A KO H9 hESCs cultured in mTesR medium. After cardiac differentiation for 10 days, we also observed the cell types were totally different between WT and ARID1A KO cells. We did not know what cells types were. Here scRNA-seq were used to identify the cell types in WT H9 hESCs and ARID1A KO H9 hESCs.

Profiling the mRNA pattern in B3GALT5 knockout hESCs cultured in basal and 2iLAF media

Project description:We analyzed the RNA expression pattern in B3GALT5-Knockout H9 cells (B3GALT5-KO) relative to wild type H9 cells (WT) by RNA-seq. Collectively, our results reveal that B3GALT5-Knockout cells cultured in 2iLAF condition represent naïve-specific characteristics as well as WT cells convert to naïve state in 5iLAF condition. These findings support that loss of B3GALT5 which result in depletion of primed-specific GSLs not only do not have influence on maintain pluripotency and ability to specific lineage differentiation but also could promotes naive pluripotency generation in hESCs.

Project description:We carried out CFIm25 KD experiments in H9 cell line (hESCs). After poly(A+)-seq, we found the expression of hundreds of genes were changed. To investigate if the effect is a direct or indirect effect of CFIm25 KD, we next carried out 3Flag-CFIm25 overexpression in CFIm25 KD cells for gene-rescue experiments. After we obtained this cell line, here we performed poly(A+)-seq in control H9 and (CFIm25 KD+ 3Flag-CFIm25 overexpression)H9 cell lines. The goal of this experiment is to investigate if CFIm25 overexpression could rescue the gene expression phenotype caused by CFIm25 KD.

ChIP-chip from H9 hESCs for RNA Polymerase II, TBP, TAF3, TAF5, TAF7, and TAF11

Project description:The general transcription factor TFIID is composed of the TATA-box-binding protein (TBP) and approximately 14 TBP-associated factors (TAFs). Here we find, unexpectedly, that undifferentiated human embryonic stem cells (hESCs) contain only six TAFs (TAFs 2, 3, 5, 6, 7 and 11), whereas following differentiation all TAFs are expressed. Directed and global chromatin immunoprecipitation analyses reveal an unprecedented promoter occupancy pattern: most active genes are bound by only TAFs 3 and 5 along with TBP, whereas the remaining active genes are bound by TBP and all six hESC TAFs. Consistent with these results, hESCs contain a previously undescribed complex containing TAFs 2, 6, 7, 11 and TBP. Altering the composition of hESC TAFs, either by depletion of TAFs that are present or ectopic expression of TAFs that are absent, results in misregulation of pluripotency gene expression and induction of differentiation. Thus, the selective expression and use of TAFs underlies the ability of hESCs to self-renew. ChIP-chip was used in this study to assess the global pattern of TAF recruitment at a gene promoters, to verify the existence of two classes of genes which differentially recruit and use TAF proteins for transcription initiation.
