Probabilistic modeling of personalized drug combinations from integrated chemical screen and molecular data in sarcoma

ABSTRACT: DNA and RNA were isolated from snap frozen primary tumor tissue (human and mouse), and DNA was isolated from matched normal tissue (region matched non-tumor tissue for human, tail section for mouse). A mouse leg was also injected with cardiotoxin to induce tissue damage was taken following sacrifice and was snap frozen, then processed for RNA isolation to serve as a mouse tissue-normal for RNA sequencing. All sequencing was performed at the OHSU MPSSR core.

Project description:C57BL/6J and DBA/2J mice were delivered (-)-Nicotine hydrogen tartrate [(-)-1-methyl-2-(3- pyridyl) pyrrolidine (þ)-bitartrate] in 0.9% sodium chloride solution by osmotic minipump for 14 days. Mice in the chronic cohort were delivered nicotine up to moment of sacrifice. Mice in the withdrawal cohort had the minipumps surgically removed 24 hours before sacrifice. Nucleus accumbens tissue was dissected and snap frozen in liquid nitrogen. RNA was then extracted and hybridized to Affymetrix Mouse Transcriptome 1.0 arrays for transcriptome quantification.

Proteomic and phosphoproteomic of C18ORF25 KO skeletal muscle following electrical contraction

Project description:We recently identified C18ORF25 as a new exercise-regulated phophoprotein. To investigate potential in vivo functions of C18ORF25, we used CRISPR/Cas9 to generate a whole-body knock-out (KO) mouse model on a C57BL/6J background. Proteomic analysis was performed to identify potental changes in the proteome. To gain further insights into the possible signalling pathways regulated by C18ORF25, Soleus muscles from WT and KO mice (n=4) were isolated, and the muscle from one leg was maintained at resting tension with no stimulation as a control while the muscle from the contralateral leg was subject to electrical stimulation ex vivo. Muscles were quickly snap frozen and subject to single-shot label-free phosphoproteomic analysis to compare the signalling responses between the genotypes.

Hepatic premalignant alterations triggered by human carcinogen aristolochic acid I in canines

Project description:Ten-month-old male beagle canines were purchased from the ANNIMO Science and Technology Ltd (Nanjing, China, Certificate No. SCXK (Su) 2010-0002), and maintained in a specific pathogen-free environment. Canines were randomly assigned to two groups (4 in each group) and received capsules with control filler or Aristolochic Acid I (AAI) filler (3 mg/kg/day, equivalent dose of mouse) for 10 days. Canines were sacrificed at 11 days after initiation of the treatment. Livers were excised immediately after sacrifice. Part of the livers were immediately snap-frozen in liquid nitrogen and kept at -80°C for total RNA isolation and microRNA microarray analysis.

An optimised protocol harnessing laser capture microdissection for transcriptomic analysis on matched primary and metastatic colorectal tumours to identify novel biomarker

Project description:Purpose: To develop a methodology to obtain high-quality expression data from matched primary tumours and metastases by utilizing LCM to isolate pure cellular populations Methods: Snap frozen biopsies of matched primary tumour, metastasis and the associated normal tissues were microdissected to obtain stromal and epithelial components. RNA was extracted from the respective microdissected samples and subsequently subjected to RNA sequencing. Results: We demonstrated an optimised LCM protocol which reproducibly delivered intact RNA used for RNA sequencing and quantitative polymerase chain reaction (qPCR). This framework helped to uncover multiple differentially expressed cancer-associated genes and qPCR verification of 9 chosen targets confirmed the high fidelity of the RNA sequencing process. Conclusion: This study suggests that the combination of matched tissue specimens with tissue microdissection and NGS provides a viable platform to unmask hidden biomarkers and provides insight into tumour biology at a higher resolution.

An array based analysis of miRNA expression comparing matched frozen and FFPE human tissue samples

Project description:MicroRNAs (miRNAs) are small non-coding RNAs that repress gene expression at the post transcriptional level via an antisense RNA-RNA interaction. Generally, miRNAs derived from snap frozen or fresh samples are used for array based profiling. Since tissues in most pathology departments are available only in formalin fixed and paraffin embedded state, we sought to evaluate the miRNA derived from formalin fixed and paraffin embedded (FFPE) samples for microarray analysis. In this study, miRNAs extracted from matched snap frozen and FFPE samples were profiled using the Agilent miRNA array platform. Each miRNA sample was hybridized to arrays containing probes interrogating 470 human miRNAs. A total of seven cases were compared in either duplicate or triplicate. Intrachip and interchip analyses demonstrated that the processes of miRNA extraction, labeling and hybridization from both frozen and FFPE samples are highly reproducible and add little variation to the results, as technical replicates showed high correlations (Kendall tau=0.722-0.853, Spearman rank correlation coefficient=0.891-0.954). Our results showed consistent high correlation between matched frozen and FFPE samples (Kendall tau=0.669-0.815, Spearman rank correlation coefficient=0.847-0.948), supporting the use of FFPE-derived miRNAs for profiling.
