Project description:There is increasing appreciation for sexually dimorphic effects, but the molecular mechanisms underlying these effects are only partially understood. In the present study, we explored transcriptomics and epigenetic differences in the small intestine and colon of prepubescent male and female mice. In addition, the microbiota composition of the colonic luminal content has been examined. At postnatal day 14, male and female C57BL/6 mice were sacrificed and the small intestine, colon and content of luminal colon were isolated. Gene expression of both segments of the intestine was analysed by microarray analysis. DNA methylation of the promoter regions of selected sexually dimorphic genes was examined by pyrosequencing. Composition of the microbiota was explored by deep sequencing. Sexually dimorphic genes were observed in both segments of the intestine of 2-week-old mouse pups, with a stronger effect in the small intestine. Amongst the total of 349 genes displaying a sexually dimorphic effect in the small intestine and/or colon, several candidates exhibited a previously established function in the intestine (i.e. Nts, Nucb2, Alox5ap and Retnlγ). In addition, differential expression of genes linked to intestinal bowel disease (i.e. Ccr3, Ccl11 and Tnfr) and colorectal cancer development (i.e. Wt1 and Mmp25) was observed between males and females. Amongst the genes displaying significant sexually dimorphic expression, nine genes were histone-modifying enzymes, suggesting that epigenetic mechanisms might be a potential underlying regulatory mechanism. However, our results reveal no significant changes in DNA methylation of analysed CpGs within the selected differentially expressed genes. With respect to the bacterial community composition in the colon, a dominant effect of litter origin was found but no significant sex effect was detected. However, a sex effect on the dominance of specific taxa was observed. This study reveals molecular dissimilarities between males and females in the small intestine and colon of prepubescent mice, which might underlie differences in physiological functioning and in disease predisposition in the two sexes. Project description:Dietary methionine restriction represses growth and improves therapeutic responses in several pre-clinical settings. However, how this dietary intervention impacts cancer progression in the context of the immune system is unknown. Here we analyzed the CD45+ immune cells from the small intestine of control (CTRL) diet or methionine-restricted (MR) diet fed tumor-free C57BL/6J donor mice and tumor-bearing Apc <min+/-> recipient mice transplanated with feces from these diet-fed tumor-free C57BL/6J mice by scRNA-seq. Our analysis indicate that fecal microbes from methionine-restricted tumor-free C57BL/6J mice are sufficient to represss T cell activation in the small intestine of Apc <min+/-> mice.

Project description:By regulating digestion and absorption of nutrients and providing a barrier against the external environment the intestine provides a crucial contribution to the maintenance of health. To what extent aging-related changes in the intestinal system contribute to the impaired health of the aging body is still under debate. Young (4 months) and old (21 months) male C57BL/6J mice were fed a control low-fat (10E%) or a high-fat diet (45E%) for 2 weeks. During the intervention gross energy intake and energy excretion in the feces were measured. After sacrifice the small and large intestine were isolated whereby the small intestine was divided in three equal parts. Of each of the isolated segments Swiss rolls were prepared for histological analysis and the luminal content was isolated to examine alterations in the microflora with 16S rRNA Q-PCR. Furthermore, mucosal scrapings were isolated from each segment to determine differential gene expression by microarray analysis and global DNA methylation by pyrosequencing. Digestible energy intake was similar between the two age groups on both the control and the high-fat diet implying that macronutrient metabolism is not affected in 21-month-old mice. This observation was supported by the fact that the microarray analysis on RNA from intestinal scrapings showed no marked changes in expression of genes involved in metabolic processes. Decreased expression of Cubilin was observed in the intestine of 21-month-old mice, which might contribute to aging-induced vitamin B12 deficiency. Furthermore, microarray data analysis revealed enhanced expression of a high number of genes involved in immune response and inflammation in the colon, but not in the small intestine of the 21-month-old mice. Aging-induced global hypomethylation was observed in the colon and the distal part of the small intestine, but not in the first two sections of the small intestine. In 21-month old mice the most pronounced effects of aging was observed in the colon, limited changes were observed in the small intestine. Young (4 months) and old (21 months) C57BL/6J mice were fed a low-fat (10E%) diet or high-fat (45%E) diet for 2 weeks. After the diet intervention period, the animals were killed and scrapings were made of the proximal, middle and distal part of the small intestine. Total RNA was isolated, pooled and subjected to gene expression profiling.

Project description:We have demonstrated that the colon and rectum are transcriptionally distinct in mice and that the colon can be differentiated from rectum based on microarray profiles. This transition occurs over the first weeks of life, indicating environmental exposure is an important mediator. Colon and rectum RNA from E18 to 8 week old C57BL/6J mice along with 8 week old gnotobiotic C57BL/6J mice were evaluated with microarray technology. For each array analysis a pool of RNA(2-8) from individual colons or rectums were co-hybridized with a reference pool of 4 RNA samples from mouse small intestine, rectum and colon (SIRC)) to Agilent Mouse Whole Genome 4x44k microarrays and scanned on an Agilent microarray scanner. Files were extracted using Agilent Feature Extraction version 9.5.

Project description:Previous studies in our laboratory have shown that low folate diet (control diet with 2mg folate/kg, low folate diet with 0.3mg folate/kg) can induce intestinal tumors in BALB/c mice. In addition, we reported that C57Bl/6J mice did not form tumors under the same conditions. We used microarrays to identify the genetic differences between BALB/c and C57Bl/6J mice that promote tumorigenesis in BALB/c mice. Two groups of mice will be used in the micro-array experiment. One group will consist of four BALB/c mice and the second group will consist of four C57Bl/6 mice. Both groups have mild MTHFR deficiency (Mthfr+/-) and will receive low folate diet (0.3 mg folate/kg) for one year. RNA samples will be extracted from duodenum, the first section of the small intestine where tumors were observed in BALB/c mice. Eight Affymetrix GeneChip Mouse Gene 1.0 ST Array Chips will be used in this experiment.

Project description:To identify genes differentially expressed in the intestinal crypts between LOI(+) and LOI(-) mice, we performed microarray experiments using RNA extracted from laser capture microdissection, by microdissecting an average of 8,000 crypts from each of 3 LOI(+) and 3 LOI(-) mice. Keywords: genetic modification design H19 mutant mice with C57BL/6J background carrying a deletion in the H19 gene (3 kb) and 10 kb of the upstream region including differentially methylated region (DMR) were maintained without LOI phenotype by breeding female wild-type C57BL/6J and male H19+/-. Experimental crosses were performed between female H19+/- and male wild-type C57BL/6J to obtain LOI(+) mice and LOI(-) mice. Igf2 on the maternal allele is silenced in LOI(-), i.e. wild type, mice. But when H19 DMR deletion is inherited from mother, the normally silenced Igf2 on maternal allele is activated and LOI (loss of imprinting) of Igf2 occurs. LOI(+) and LOI(-) mice were sacrificed at 120 days, and the tissue pieces of the small intestine were collected from the middle (the third fifth) part and kept frozen at -80C. To detect gene expression change in intestinal progenitor cells clearly, Laser Capture Microdissection (LCM) was performed to collect intestinal crypt cells. The 10 um thick sections were prepared from the frozen small intestine pieces, and 8,000 intestinal crypts at average were dissected by LCM for each of three LOI(+) and LOI(-) mice, and 2 ug of total RNA at least were collected using RNeasy Kit (GIAGEN). 1.7 ug of total RNA for each sample were used for labeling to compare gene expressions in intestinal crypt between LOI(+) and LOI(-) mice.
