High-throughput single-cell transcriptome profiling of tomato leaf

Project description:The occurrence of Tomato chlorosis virus (ToCV) disease seriously damages tomato growth and yield, and there is no effective way to control ToCV transmission. So far, no studies have reported exploring the interaction between ToCV and tomato at the single cellular level. In this study, single cell RNA sequence was performed on a total of 26720 individual cells from healthy and ToCV-infected tomato leaves. We through identifying cell types, the first tomato leaf cell atlas was successfully constructed. In situ hybridization experiments identified specific marker genes that can be used to identify tomato cell types. Moreover, we have characterized transcription factors that may play a key role in tomato response to ToCV infection, and described the trichome differentiation trajectory during ToCV infection through pseudotime analysis. In conclusion, we proved the feasibility of single-cell sequencing to study the response of plants to biotic stress, and put forward new insights into the interaction between ToCV and tomato from the cellular level. Our data will lay the foundation for following studies between ToCV and plants, and will also provide a valuable reference for future research on non-model plant single cells.

Two inbred tomato lines (named R and S) were used issued from a breeding program describe by Vidavsky and Czosnek, 1998, and Silencing of the hexose transporter gene LeHT1 and the properties of these plants have been described by Eybishtz et al., 2010.

Analysis of transcriptome between clv3 and mpclv3

Project description:The targets of AUXIN REPONSE FACTOR5/MONOPTEROS (ARF5/MP) were reported in many studies which mainly concerned to the flower initiation. But most of these targets are expressed in periphery zone (PZ), how MP regulate the stem-cell activity is unclear. In order to specifically identify the targets of MP in stem cells, as clv3 mutant enrich lots of stem cells, thus we performed transcriptomes of clv3 and mpclv3. This method will enhance the resolution of MP targets specific in stem cells. And it will also avoid the severe morphologic difference between WT and mp single mutant.

Transcriptional profiles between mp mutant seedlings and transgenics carrying the dexamethasone-inducible GR-bdl protein

Project description:In order to identify targets of the transcription factor AUXIN RESPONSE FACTOR5 / MONOPTEROS (ARF5/MP), we compared transcriptomes of mp-B4149 mutant seedlings (9 day-old) and seedlings carrying the dexamethasone-inducible version of the MP inhibitor protein BODENLOS (GR-bdl). Without dexamethasone (DEX) treatment, this line is identical to the wild-type, while DEX treatment leads to strong inhibition of ARF-dependent transcription. To remove all endogenous MP-inhibiting Aux/IAA proteins, we treated mp or GR-bdl seedlings during 1 hour with auxin (50 micromolar Indole-3-Acetic Acid), either with or without a pretreatment with 10 micromolar DEX for 1 hour. Genes that are activated by MP are expected to br downregulated in mp seedlings and in the GR-bdl line afer DEX treatment. We used biological duplicates for each of the three treatments. Keywords: Transcriptional profiling of transcription factor targets Mp mutant and GR-bdl seeds were germinated on solid 1/2MS media, and transferred to liquid medium after 9 days of horizontal growth. Duplicate cultures were generated for mp mutants, and quadruplicates for the GR-bdl line. 10 micromolar DEX was added to both mp cultures and to two of the GR-bdl cultures, and seedlings were gently shaken during 1 hour. Then, 50 micromolar IAA was added to all 6 cultures and seedlings were incubated with gentle shaking for another hour. Total RNA was isolated from the seedlings using a QIAgen RNeasy kit, and reverse transcription, in-vitro transcription, cRNA labling and fragemntation was done according to established methods (Schmid et al., Nature Genetics [2005] 37, 501-506). Labeled cRNA was hybridized to Arabidopsis ATH1 arrays.
