RNA-Seq analysis of the retinal pigment epithelial cell line, ARPE19, during a time course of serum deprivation.

ABSTRACT: ARPE19 cells, derived from human retinal pigment epithelium (RPE), were cultured in serum supplemented media, then the serum was removed, and culture continued in serum free media. We use this culture system as a model for the early stages of Age-related macular degeneration. RNA-Seq was performed on RNAs from seven time points: day0 (serum supplemented), day1, 3, 4, 5, 6, and 9 serum deprived samples.

ARPE19 proteome and phosphoproteome

Project description:One of the major biological functions accomplished by the retinal pigmented epithelium (RPE) is the clearance of shed photoreceptor outer segments (POS) through a multistep process referred to as phagocytosis. Phagocytosis helps maintain the viability of photoreceptors which otherwise could succumb to the high metabolic flux and photo-oxidative stress associated with visual processing. Regulatory mechanisms underlying phagocytosis in the RPE are not fully understood, although dysfunction of this process contributes to the pathogenesis of multiple human retinal degenerative disorders, including age-related macular degeneration (AMD). Here we present an integrated analysis of phagocytosing ARPE19 cells.

Chemokine expression in retinal pigment epithelial cells in response to co-culture with activated T Cells

Project description:Purpose: To investigate the effects of T cell-derived cytokines on gene and protein expression of chemokines in a human RPE cell line (ARPE-19). Methods: We used an in vitro co-culture system in which the RPE and CD3/28-activated T cells were separated by a membrane. Differential gene expression in the RPE cells of chemokine genes was quantified using three different microarrays. Protein expression was determined by single- and multiplex ELISA and immunoblotting. Results: Co-culture with activated T cells increased RPE mRNA and protein expression of chemokines CCL2 (MCP-1), CCL5 (RANTES), CCL7 (MCP-3), CCL8 (MCP-2), CXCL1 (GRO-α), IL8 (CXCL8), CXCL9 (MIG), CXCL10 (IP10), CXCL11 (ITAC), and CX3CL1 (fractalkine). The secretion of CCL7 and CXCL9, 10, and 11 was polarized in the apical direction. Using recombinant human cytokines and neutralizing antibodies we identified IFNgamma and TNFalpha as the two major T cell-derived cytokines responsible for the RPE response. For CCL5, CXCL9, 10, 11, 16, and CX3CL1 we observed a synergistic effect of IFNgamma and TNFalpha in combination. CCL20, CXCL1 and 6, and IL8 were negatively regulated by IFNgamma. Conclusions: RPE cells responded to exposure to T cell-derived cytokines by upregulating expression of several chemokines related to microglial, T cell, and monocyte chemotaxis and activation. This inflammatory stress response may have implications for immune homeostasis in the retina, and for the further understanding of inflammatory ocular diseases such as uveitis and age-related macular degeneration. Proteomic and phosphoproteomic profiling of ARPE19 cells and Abca4-/-Rdh8-/- mice exposed to stress

Project description:To obtain an unbiased, thorough understanding of the biological pathways implicated in atRAL-induced cytotoxicity and PDE inhibitor-mediated cytoprotection, we performed a mass spectrometry-based quantitative proteomic analysis of ARPE19 cells, using stable-isotope labeling of amino acids in cell culture (SILAC). We identified differentially expressed proteins in ARPE19 cells exposed to stress (60 μM atRAL or 5 mM H2O2) in the absence or presence of PDE inhibitor (10 μM BAY 60-7550, rolipram, or BC11-38), relative to vehicle-treated controls. We also performed combined label-free mass spectrometry-based quantitative proteomic and phosphoproteomic analyses of retinas from the Abca4-/-Rdh8-/- double-knockout (dKO) light-sensitive mouse model of photoreceptor degeneration. First, we identified differentially expressed proteins in retinas exposed to bright-light stress (10,000 lux for 30 min) relative to unstressed controls. Next, we identified differentially expressed proteins in PDE inhibitor-treated mice (2 mg/kg intraperitoneal BAY 60-7550, rolipram, or BC11-38) exposed to stress relative to DMSO vehicle-treated controls. Altogether, these analyses provided insights into the proteomic and phosphoproteomic changes induced by stress and modulated by PDE-inhibitor therapy.
