ABSTRACT: We addressed the question how the interaction between the beneficial root endophyte Serendipita vermifera (Sv) and the pathogen Bipolaris sorokiniana (Bs) affects fungal behavior and determines barley host responses using a gnotobiotic natural soil-based split-root system for phenotypic and transcriptional analyses.

Project description:The root-colonizing fungal endophyte Serendipita indica, formerly known as Piriformospora indica, is well known to promote plant biomass production and stress tolerance of its host plants. Co-cultivation of Arabidopsis thaliana seedlings with the fungus triggers a substantial induction of the growth of the root system. However, the molecular mechanisms by which the fungus promotes plant growth over an extended period of time is still unclear. We here report the comparative analysis of the effect of a mock- and S. indica-infection on wild-type Arabidopsis plants (Col-0) after 2 and 10 days of co-cultivation. Our data provide evidence for the induction of a number of genes that are consistingly induced during the plant–fungus interaction.

Effect of Serendipita indica-infection on the gene expression in wild-type and YUC9 overexpressing Arabidopsis thaliana plants

Project description:The root-colonizing fungal endophyte Serendipita indica, formerly known as Piriformospora indica, is well known to promote plant biomass production and stress tolerance of its host plants. Moreover, previous studies highlighted an important impact of the fungus on auxin homeostasis during the infection of Arabidopsis thaliana plants. Auxin is a key determinant of plant growth, including the growth of the root system. Auxin overproducing mutants, like for instance YUC9oe (Hentrich et al., 2013 Plant J.), show a pronounced root phenotype that can be restored by the co-cultivation with S. indica. We here report the comparative analysis of the effect of a mock- and S. indica-infection on both wild-type Arabidopsis plants (Col-0) and YUC9 overexpressing mutants. Our data provide evidence for the induction of GRETCHEN HAGEN 3 (GH3) genes that are involved in conjugating active free indole-3-acetic acid with amino acids. The fungus triggered induction GH3s is suggested to be involved in affecting the cellular auxin homeostasis.

Previous studies highlighted an important role of calcium Ca2+ signaling in the establishment of the plant–fungus interaction. We here report the comparative analysis of the effect of a mock- and S. indica-infection on both wild-type Arabidopsis plants (Col-3) and cbl7 knockout mutants. Our data provide evidence for the involement of the Ca2+ sensor CBL7 in the control of potassium distribution in the plant and in adjusting plant defense responses to allow the establishment of the plant–fungus symbiosis. The impairment of CBL7 was shown to translate into increased induction of plant defense-related genes.

Effect of Serendipita indica on gene expression in Arabidopsis thaliana seedlings under control and salt stress conditions

Project description:Serendipita indica, a widely studied beneficial root fungal endophyte, promotes plant growth under saline conditions by reducing Na⁺ accumulation in host plants, including Arabidopsis thaliana. This reduction in Na⁺ levels likely contribute to salt detoxification, though the underlying mechanisms remain unclear. Previous studies have demonstrated that SOS1, a key Na+ transporter and major determinant of salt tolerance in plants, is not involved in this reduction. To explore whether other plant transporters might participate in Na+ reduction, we first characterized the full Arabidopsis transportome, with putative substrates and subcellular localizations, and performed a comprehensive transcriptomic analysis of the full set of transporter proteins. In this study, we investigated and ruled out the possible contribution of HKT1, another relevant Na+ transporter implicated in salt adaptation in Arabidopsis. By examining differentially expressed transporters under salt stress, we identified a subset of candidate genes potentially involved in Na⁺ transport. Among these, we evaluated the role of CNGC10 and CNGC13 using mutant lines under both S. indica- and non-colonized conditions. Interestingly, both transporters appeared to be involved in the endophyte-induced decrease in Na⁺ accumulation although, other, yet-unidentified transporters may also contribute to this phenomenon, warranting further functional investigation of the candidate genes highlighted in our analysis.

A fungal root endophyte functionally extends host immunity and mitigates natural immune variation in Arabidopsis

Project description:Beneficial root-associated microbes can enhance plant resilience by complementing aspects of host immunity. The fungal root endophyte Serendipita indica (Si) is known to promote plant growth and confer broad stress tolerance. To assess how natural host genetic variation influences Si-mediated protection, we screened 47 Arabidopsis thaliana accessions for susceptibility to the fungal pathogen Bipolaris sorokiniana (Bs) with and without Si colonization. All accessions benefited from Si, indicating that endophyte-mediated disease mitigation occurs broadly across diverse host genotypes. A focused comparison of two genetically and geographically proximate Swedish accessions, T510 and T530, which displayed the most divergent protection scores, revealed substantial differences in Bs susceptibility. Transcriptome profiling under bi- and tripartite colonization showed conserved defense responses in both accessions. Bs infection downregulated growth- and development-related genes, consistent with a growth–immunity trade-off, with T530 exhibiting higher Bs colonization and a stronger transcriptional response than T510. Co-colonization with Si effectively suppressed pathogen growth and disease symptoms in both accessions. Comparative genomic and transcriptomic analyses identified four immune receptor genes, including the TIR-NLR ISI, present in T510 but absent in T530. An isi T-DNA insertion mutant phenocopied the heightened Bs susceptibility of T530, confirming that ISI contributes to root immunity, while Si-mediated protection remained intact despite increased pathogen susceptibility. Together, these findings demonstrate that fungal endophytes can mitigate the functional consequences of natural immune variation and enhance the resilience of genetically diverse plant populations.

Transcriptome profiling of Chlorella sorokiniana under normal and stress condition

Project description:Purpose: The purpose of this study are to identify the genes involved in regulating the production of metabolites in Chlorella sorokiniana under stress-induced condition through RNA-sequencing technique. Methods:Transcriptome profile from normal and stress sample of C. sorokiniana were generated, in triplicate, using Illumina Hiseq2000. The sequence reads that passed quality filters were de-novo assembled using Trinity doftware, followed by analysis using Burrows–Wheeler Aligner (BWA) and DESeq2. Lastly, RT-qPCR was used to validate the expression level of genes. Results: A total of 200 million reads was obtained from both normal and stress induced samples of C. sorokiniana. The assembly program produced 18,310 assembled transcripts with a length ranging from 165 to 16,695 bp. Differential expression analysis revealed 933 transcripts were significantly differentially expressed between normal and stress with 431 were up-regulated and 502 were down-regulated. Pathway analysis revealed that the differentially expressed genes were associated with a variety of KEGG pathways.
