Whole genome bisulfite genome analysis of OX40L-Jagged-1 expanded Treg and Teff cells

ABSTRACT: NOD mice were treated with PBS or OX40L and Jagged-1 proteins once a week for three weeks. A week after final treatment CD4+CD25- Teff cells and CD4+CD25hi Treg cells were sorted by FACS. Genomic DNA isolated from sorted cells and differences in DNA methylation pattern in these cell types between PBS and OX40L-Jagged-1 treated mice was analyzed by whole genome bi-sulfite sequencing.

OX40L protects against inflammation-driven fibrosis

Project description:Fibrosis is a leading cause of deaths in industrialized countries and has no effective therapy. We demonstrated that blockade of OX40L prevented inflammation-driven fibrosis affecting the skin and the lungs and promotes regression of established dermal fibrosis in different murine models. To characterize the pathways involved in the protection of skin fibrosis and affected by OX40L blocking, we used microarrays and identified distinct genes differentially expressed between ox40l+/+ and ox40l-/- in the bleomycin-induced dermal fibrosis mouse model. Total RNA were extracted from lesional skin samples of 3 ox40l+/+ and 4 ox40l-/- male mice aged 9 weeks treated with bleomycin for 3 weeks, and were hybridized on Affymetrix microarrays.

Differential gene expression microarray analysis of Tregs and Teff cells expanded by TCR-dependent Vs independent methods

Project description:CD4+ cells from Foxp3.eGFP mice containing Foxp3- Teff and Foxp3+ Treg cells were treated with anti-CD3/CD28 monoclonal antibodies or soluble OX40L and JAG1 for 3 days to induce TCR-dependent vs TCR-independent Treg proliferation. Untreated fresh CD4+ T-cells used as control. Post treatment T-cell proliferation was confirmed by Cell Trace violet dilution and Foxp3+ (Treg) and Foxp3-(Teff) were sorted. Differential gene expression profiling between Tregs and Teff cells among control, anti-CD3/CD28 and OX40L-JAG1 treated cultured was performed using affymetrix mouse gene 2.0 ST micro array. We used microarrays to detail the global programme of gene expression underlying Treg proliferation and identified distinct classes of up-regulated genes during this process under different methods of expansion.

Project description:JAGGED (JAG) is a regulatory gene that controls shoot organ growth in Arabidopsis. To reveal the molecular links between JAG and the cellular activities required for tissue growth, we used chromatin immunoprecipitation-high-throughput sequencing (ChIP-Seq). To reveal the genome-wide JAG binding sites, we used anti-GFP antibodies to pull down JAG-bound DNA from jag-2 inflorescences complemented with a genomic JAG-GFP fusion (JAG:JAG-GFP) [14]. ChIP-Seq was performed and analyzed in triplicate, with wild-type inflorescences used as epitope-negative controls.
