Transcriptome profiling of A549 RB1 wild-type/knockout cell lines

ABSTRACT: A549 cells were co-transfected with CRISPR/Cas9 (containing sgRNA and GFP) and HDR donor plasmids (containing RFP and puromycin). The genetic editing cells were selected by puromycin. And then, we performed RNA sequencing for transcription profiling of A549 RB1 RB1 wild-type/knockout cell lines. The raw data were processed with Tophat and cuffdiff for gene expression analysis.

Identifying the N-terminus of SLX4Nter in HeLa KO30 cells

Project description:The project was aimed at identifying the N-terminus of a truncated form of SLX4 (termed SLX4Nter) in HeLa KO30 cells. The HeLa KO30 cell line comes from a clone of HeLa Flp-In T-Rex cells (termed FITo) obtained through a CRISPR-Cas9 approach using commercially available plasmids from Santa Cruz Biotechnology (sc-404395 and sc-404395-HDR). This allows the integration of an exogenous plasmid conferring Puromycin resistance at the endogenous SLX4 locus. Unexpectedly, this strategy allowed us to retrieve several Puromycin-resistant clones (including KO30) displaying a shorter form of endogenous SLX4 that is N-terminally truncated (SLX4Nter). To identify the proximal peptide of SLX4Nter, FITo and KO30 nuclear extracts were immunoprecipitated with anti-SLX4 antibodies and N-terminus of SLX4Nter was further identified by LC-MSMS analysis.

Project description:Transcriptional profilling of 60 day old prostate tissue from Rb1F/F:Trp53F/F:PB-Cre4 or Rb1R654W/F:Trp53F/F:PB-cre4 mice versus wild type prostate tissue. Profiles used to compare deregulation of known E2F target genes in prostate tissue expressing a mutant Rb1 gene to tissue lacking Rb1 expression. Tissue from two Rb1F/F:Trp53F/F:PB-Cre4 (null) mice or two Rb1654/F:Trp53F/F:PB-cre4 (mutant) mice compared to a pool of tissue from 3 wild type mice using two color arrays.

Project description:To identify genes for radioresistance in lung cancer, unbiased CRISPR/Cas9 library knockout screening was performed by constructing stable cells in A549 containing a pooled genome-wide human sgRNA library containing 12, 3411 sgRNAs targeting 19,050 unique human genes. Two populations of cells were either nonirradiated or irradiated at 4 Gy, and they were cultured in vitro for 4 days. Then genomic DNA was acquired to readout the sgRNA representation by deep sequencing.

Expression data from Pou4f3-Rb1 cKO and control inner ear

Project description:Retinoblastoma gene (Rb1) is required for proper cell cycle exit in the developing mouse inner ear and its deletion in the embryo leads to proliferation of sensory progenitor cells that differentiate into hair cells and supporting cells. In the Pou4f3-Cre:Rb1 flox/flox (Rb1 cKO) inner ear, utricular hair cells differentiate and survive into adulthood whereas differentiation and survival of cochlear hair cells are impaired. To comprehensively survey the pRb pathway in the mammalian inner ear, we performed microarray analysis of Rb1 cKO cochlea and utricle. P6 or 2-month control and Rb1 cKO littermates were euthanized and the inner ear tissues were dissected. Total RNA was extracted from the pooled samples. Technical duplicates of the pooled RNA were used for microarray.

Myogeneic differentiation in Rb1 or Kdm5a/Jarid1a/Rbp2 deficient mouse embryonic fibroblasts.

Project description:Cells lacking Rb1 are deficient in differentiation. Loss of Kdm5a rescues myogenic differentiation, as judged by appearance of morphologically normal myotubes that display expression of late markers of differentiation. In order to better understand how Kdm5a loss rescues differentiation, we induced mouse embryonic fibroblasts (MEFs) of different genotypes to undergo myogenic differentiation and analyzed gene expression changes in wild-type, Kdm5a-/-, Rb1-/- and Kdm5a-/-; Rb1-/- cells. Rb1-/- cells stained single nucleated, did not exhibit morphological changes and increased expression of the myogenic marker MYHC. Except for Rb1-/- cells, all other cells were undergoing successful convertion into aligned multinucleated myotubes and were MYHC-positive. We obtained purified populations of myotubes for the wild-type and Kdm5a-/-; Rb1-/- cells. RNA-seq analysis of gene expression in Rb1 or Kdm5a deficient MEFs that were induced for myogenic differentiation.

Delineating the Rb1 interactome data and its modulations during cell cycle progression.

Project description:The retinoblastoma (Rb) protein is a potent tumor suppressor which is known to negatively regulate the cell cycle as well as tumor progression. Phosphorylated Rb protein (pRb) has been demonstrated to be in-charge for the key G1 checkpoint, blocking entry into S-phase and thereby the cell growth. This study was designed to capture interacting protein partners of Rb1 as the cell cycle progresses. Rb1 expressing HEK-293 cells were cultured in light, medium and heavy SILAC labels to capture the changes in Rb1 interactome as the cell cycle progressed from G0 to G1S and then to G2 phase, respectively. This data might help in understanding the cell cycle regulatory effect of Rb1 protein and complement the available information on its interacting partners.
