Transcriptome Analysis of ER Stress-Related Genes in Cyclocarya paliurus

ABSTRACT: Cyclocarya (Juglandaceae) is a genus comprising only one species (C. paliurus (Batal.) Iljin.), which is considered an endangered tree species in China . It belongs to three types of protected plants and is mainly distributed in Hunan, Jiangxi, Anhui, and Guizhou.we investigated the genetic mechanisms of ER stress in C. paliurus by performing transcriptome analysis to compare the profiles of ER stress-related gene expression via different time-course Tunicamycin (TM) treatment（0 hour, 6 hour,14 hour）. A total 196,207 unigenes were detected, with 1,867 down-regulated and 3,040 up-regulated differentially expressed genes (DEGs) found in both treatment (TM_6h and TM_14h )compare to control(TM_0h).

Nuclear receptor LRH-1/NR5A2 is required and targetable for liver endoplasmic reticulum stress resolution.

Project description:Chronic endoplasmic reticulum (ER) stress results in toxicity that contributes to multiple human disorders. We report a stress resolution pathway initiated by the nuclear receptor LRH-1 that is independent of known unfolded protein response (UPR) pathways. Like mice lacking primary UPR components, hepatic Lrh-1-null mice cannot resolve ER stress, despite a functional UPR. In response to ER stress, LRH-1 induces expression of the kinase Plk3, which phosphorylates and activates the transcription factor ATF2. Plk3-null mice also cannot resolve ER stress, and restoring Plk3 expression in Lrh-1-null cells rescues ER stress resolution. Reduced or heightened ATF2 activity also sensitizes or desensitizes cells to ER stress, respectively. LRH-1 agonist treatment increases ER stress resistance and decreases cell death. We conclude that LRH-1 initiates a novel pathway of ER stress resolution that is independent of the UPR, yet equivalently required. Targeting LRH-1 may be beneficial in human disorders associated with chronic ER stress. 24 total samples. One sample represents one mouse. Identification of Golgin Imh1 phosphorylation residues under ER stress in yeast

Project description:The accumulation of misfolded proteins in the endoplasmic reticulum (ER) induces the unfolded protein response (UPR), which acts through various mechanisms to reduce ER stress. We previously found ER stress induced by tunicamycin (TM) treatment promotes the activation of small GTPase Arl1 and thereby increasing the recruitment of downstream effector golgin Imh1 to the late-Golgi. However, the role of Imh1 under ER stress remains unknown. In this study, we found Imh1 is required for the recycling of two SNAREs, Snc1 and Tlg1, upon TM-induced ER stress. Due to Imh1 is already known as phosphorylation protein, we wonder whether phosphorylation play roles in regulating the function of Imh1 under ER stress. We utilized SILAC method to identify the phosphorylation sites on Imh1 upon TM treatment through MS analysis and found several sites increased phosphorylation under ER stress. We finally selected the predominant S25/T27 phosphorylated residues and study the mechanism of how S25/T27 phosphorylation regulates the function of Imh1 in SNARE transport upon TM treatment.

Induction of ER stress in HCT116 colon cancer cells

Project description:To investigate the role of p53 and DICER in the induction of ER stress, wildtype, p53 knockout or DICER mutant HCT116 colon cancer cells were treated with the ER stress inducers tunicamycin or brefeldin A for 24 hours. Microarray analysis was used to determine changes in gene expression associated with the induction of ER stress, and to compare this induction in wildtype, p53 knockout or DICER mutant HCT116 colon cancer cells Triplicate samples of HCT116 wildtype, HCT116 p53 knockout and HCT116 DICEREX5/EX5 cells were treated with with 0.5 mg/ml of BFA or 2 mg/ml of Tm for 24 h. Following treatment, cells were harvested and lysed in TRIzol reagent and RNA was extracted. Microarray analysis was carried out using Affymetrix HG-U133_Plus-2 arrays.

Siah2-dependent gene expression profile

Project description:Gene expression profiling was performed to identify Siah2-dependent changes in cells subjected to ER stress, hypoxia, and combined glucose/oxygen deprivation. To establish the magnitude of the Siah2 effect on the ER stress response, we have compared gene expression profiles of WT and Siah1a-/-::Siah2-/- mouse embryo fibroblasts (MEFs) that were subjected to glycosylation inhibitor tunicamycin (TM), thapsigargin (TG), glucose deprivation, or glucose/oxygen deprivation. Overall, this analysis confirmed changes associated with ER stress that had not previously been associated with Siah2 signaling, substantiating Siah2 as a key coordinator of ER stress through the ATF4 and sXbp1 pathways. WT and Siah1a/Siah2 KO MEF cells were treated with TM or TG for 6 h, or subjected for 12 h to oxygen deprivation, glucose deprivation or a combination of oxygen and glucose deprivation, in duplicate.

In this study, we found Imh1 is required for the recycling of two SNAREs, Snc1 and Tlg1, upon TM-induced ER stress and phosphorylation of Imh1 is required for this regulation. Since Ire1 is the sensor of UPR in yeast and we previous found that Ire1 is required for Arl1-Imh1 activation, we wonder whether Ire1 signaling is also responsible for the TM-induced phosphorylation of Imh1 and the subsequent SNARE transport. We compared the phosphorylation signal of Imh1 in WT with that in the absence of Ire1 and further performed SILAC method in a label swap replication. Collectively, this study illustrates the mechanism of how signaling under ER stress promotes Imh1 in cooperation with another tether factor in regulating the SNARE transport to alleviate ER stress in yeast cells.
