Cryptococcus neoformans reactivation in different media and temperatures

ABSTRACT: We wanted to find out the transcriptomic response of growth-arrested Cryptococcus yeast cells when initially placed in environments in which they could reactivate or "wake up", focusing on the difference between a rich microbial media (YPD) and a common cell culture media, RPMI + 10% heat-inactivated fetal calf serum. The dynamics of Cryptococcus neoformans cell and transcriptional remodeling during infection

Project description:Purpose: Investigate the dynamics of cryptococcal cell and transcriptional remodeling during pulmonary infection in a murine model Methods: Dual-RNA sequencing Sample preparation - C57BL/6 mice were infected intratracheally with the H99 strain to analyze the transcriptome. After 6h or 240h of infection, BALF obtained from 6 mice of each condition were pooled together, generating two replicates of 6h and 240h (10d). BALF was centrifuged at 1200 x g and resuspended in 1mL TRIzol Reagent (Invitrogen Life Technologies) for RNA isolation, according to the manufactures' protocol. RNA from H99 yeasts grown in YPD was used as control. Results: Dual RNA-Seq analysis of C. neoformans and mice revealed molecular signatures of early and late events of infection We analyzed the up and downregulated genes after 6h and 10 days of infection, compared to the inoculated yeast (YPD x 6h and YPD x 10d) and the differentially expressed genes (DEGs) between 6h and 10 days of infection (designated BAL6h x BAL10d). These analyses revealed molecular signatures unique to early and late stages of infection. Conclusions: Our findings support a scenario in which the fungus initially deploys mechanisms aimed at survival, proliferation and tissue invasion. Later, the fungus may focus on mechanisms aimed at resistance to the immune response and colonization, that are crucial for disease development. Overall, our study provides new insights into understanding the biology of C. neoformans during infection and generating perspectives for the survey for new therapeutic and diagnostic targets for cryptococcosis.

Project description:Mar1 deletion and RNA enrichment in Cryptococcus neoformans: pilot data for a high-throughput sequencing course. The goal of this project was to generate pilot data in preparation for a summer course on high-throughput sequencing where participants prepared their own RNA-Seq libraries and analyzed the resulting data. This pilot experiment addressed two questions: 1. Does this experimental system (Cryptococcus neoformans H99 wildtype and mar1 deletion mutant grown in YPD and tissue culture media) provide a good dataset for course participants to analyze. 2. Which rRNA depletion method is best to use in the wetlab component of the course. This data was generated in preparation for the intensive summer course on high-throughput sequencing, funded by NIH grant 5R25EB023928-03 "A hands-on, integrative next-generation sequencing course: design, experiment, and analysis".

Whole genome sequencing of brefeldin A adaptors in Cryptococcus neoformans

Project description:Cryptococcus neoformans lab strain H99 was grown in YPD broth supplemented with 16ug/ml brefeldin A for 72h at 30C. We used 3 biological repeats. Then the culture was washed and diluted with distilled water, then plated on YPD plate. From each culture, we randomly tested 120 colonies to see if they obtained tolerance to brefeldin A. In total, we got 30 tolerant adaptors. We sequenced the adaptors as well as the parent.
