DNA methylation analysis of pineoblastoma

ABSTRACT: Pineoblastoma is a rare and aggressive embryonal tumor of childhood. The molecular heterogeneity within has not been systematically evaluated. In this study, we used methylation profiling to compare the signatures of pineoblastoma and other pineal parenchymal tumors to a reference cohort of brain tumor entities (GSE90496) , clinically relevant epigenomic subgroups with characteristics genomic/transcriptomic features are described.

Microarray gene expression profiling in central neurocytomas

Project description:Microarray gene expression profiling of central neurocytomas (CNs). Comparison between neurocytoma, pineocytoma (PC) and pineoblastoma (PB) relative to normal brain. Gene expression analysis was performed on tumor samples. Tumor tissues of 5 CNs, 2 PCs (low-grade pineal parenchymal tumors (PPTs)) and 2 PBs (high-grade PPTs) were obtained from the NeurobiotecBank (Groupement Hospitalier Est, Bron, France) or from the AP-HM Tissue Bank (Assistance Publique-HM-CM-4pitaux de Marseille, France). At surgery, the tumor tissue was divided into 2 fragments, one of which was frozen and stored in liquid nitrogen for RNA extraction, whereas the other was fixed for histopathologic analysis.

Ependymoma subpopulation lineages underlie clinical classification and outcome (microarray data set)

Project description:Introduction: single-cell RNA sequencing identified multiple subpopulations in childhood posterior fossa ependymoma. The contribution of individual neoplastic subpopulations to bulk tumor transcriptome-based molecular classification and patient outcome was estimated by deconvolution in a cohort of clinically-annotated primary and recurrent EPN samples. The abundance of EPN subpopulations was estimated in primary EPN samples and showed that the ratio of subpopulation fractions dictated assignment to the two main transcriptomic classification subgroups in childhood posterior fossa ependymoma. Longitudinal analysis revealed that subpopulation fractions changed between presentation and recurrence. Outcome analyses demonstrated that a different proportions of subpopulations were associated with differential survival.

Pediatric pineal germinomas: Epigenetic and genomic approach (methylation profiling)

Project description:We identify and correlate chromosomal alterations, methylation patterns and gene expression in pediatric pineal germinomas. Due the low incidence of pineal germinoma, there is insufficient molecular data related to chromosomal alterations, methylation patterns and genetic expression that may help understand the changes that influence tumor development. In addition, at present, the diagnosis of this tumor in childhood is challenging because of its location and cellular origin, which is why our aim was to understand and to identify possible molecular biomarkers to provide information on the diagnosis and tumor development. Tumor biopsies were obtained from pediatric patients of 0 to 16 years of age, they were subsequently evaluated by histopathological analysis. Sample selection was based on the percentage of tumor cells present in the tumor samples, processing the samples containing the lowest 70% and 80% tumor cells, respectively.

Gene expression analysis of primitive neuroectodermal tumors

Project description:Central nervous system primitive neuroectodermal tumors (CNS PNET) and medulloblastomas are both embryonal tumors that predominantly occur in children. We used microarrays to analyse a cohort of CNS PNETs and medulloblastomas to identify gene expression related to tumor subgroups. RNA extracted from 23 frozen tumor samples, plus a commercial fetal brain sample, was analysed using Affymetrix U133 plus 2.0 arrays. Tumour subgroups, based on gene expression, were identified using clustering methods.

Reliable tumor detection using cerebrospinal fluid cell-free DNA methylomes in pediatric medulloblastoma

Project description:Medulloblastoma (MB) is an embryonal tumor of the cerebellum and a highly malignant childhood brain tumor. Cell-free circulating tumor DNA (ctDNA) from the cerebrospinal fluid (CSF) of patients with brain tumors faithfully represent genomic alterations of brain tumors. Distinct epigenetic signatures among subgroups of MB allow us to detect epigenetic alterations in CSF to aid classify and guide therapy of MB tumors. Here, we evaluate DNA methylation and hydroxymethylation of ctDNA derived from small amount of CSF (200 µL) and matched tumor DNA from 3 MB patients. We find highly concordance of DNA methylation and hydroxymethylation between CSF ctDNA and tumor DNA, especially in CpG islands. Importantly, CSF ctDNA can mostly recapitulate the dynamic changes of DNA methylation and hydroxymehtylation in tumor species compared to healthy cerebellums. Those MB tumor signature CpGs’ DNA methylation status are recovered in CSF ctDNA can clearly distinguish MB subgroups by utilizing public large cohort data. We further identified potential diagnostic and prognostic DNA methylation markers in CSF ctDNA. Our results show that CSF ctNDA methylation and hydroxymethylation can be a minimal invasive method to assess epigenetic alterations of MB, which is complementary to current diagnoses of MB tumors.
