Single cell ATAC sequencing profile of quiescent mesenchymal progenitors

ABSTRACT: After tissue injury mesenchymal progenitor subsets undergo a transient proliferative expansion, morphological transition and migration from their perivascular niche. Some of these subsets contribute enduring populations to connective tissue structures adjacent to muscle. To gain insights into gene accessibility to complement the single cell RNA seq expression data previously obtained and to uncover the lineage potential of MPs in this context, tdTomato positive cells were profiled by single cell ATAC sequencing.

To gain transcriptomic insights into the MP function in regeneration, a muscle-injury model was employed to activate MPs and follow their contribution to tissue regeneration. To compliment the population RNA seq profile previously obtained and to uncover the suspected heterogeneity of MPs in this context, tdTomato positive cells from selected timepoints were profiled by single cell RNA sequencing.

Single cell RNA-sequencing of visceral adipose tissue Pdgfrβ+ cells

Project description:We previously derived a doxycycline-inducible (Tet-On) lineage-tracing model that allows for the indelible labeling of Pdgfrb-expressing perivascular cells in adipose tissue of adult mice (PdgfrbrtTA; TRE-Cre; Rosa26RmT/mG; herein, “MuralChaser mice”). Prior to exposing animals to doxycyline, all cells within the stromal-vascular fraction (SVF) of adult gonadal WAT (gWAT) express membrane tdTomato from the Rosa26 locus. Following 9 days of exposure to doxycycline-containing chow diet, Cre-mediated excision of the loxP-flanked tdTomato cassette occurs in Pdgfrb-expressing cells, and membrane-bound GFP (mGFP) expression is constitutively activated. We set out to test the hypothesis that Pdgfrb-expressing perivascular cells in gonadal visceral WAT of adult mice are heterogeneous, with subpopulations harboring functionally distinct phenotypes. To this end, we performed single cell RNA-sequencing of mGFP+ cells isolated from gWAT of lean (chow fed) 8 weeks-old male MuralChaser mice following 9 days of doxycycline exposure.

Whole transcriptome analysis of FACS purified somatosensory neuron subtypes and whole dorsal root ganglia tissue

Project description:The goal of this study was to analyze global gene expression in specific populations of somatosensory neurons in the periphery, including major, non-overlapping populations that include nociceptors, pruriceptors, and prorioceptors. The mammalian somatosensory nervous system encodes the perception of specific environmental stimuli. The dorsal root ganglion (DRG) contains distinct somatosensory neuron subtypes that innervate diverse peripheral tissues, mediating the detection of thermal, mechanical, proprioceptive, pruriceptive, and nociceptive stimuli. We purified discrete subtypes of mouse DRG somatosensory neurons by flow cytometry using fluorescently labeled mouse lines (SNS-Cre/TdTomato, Parv-Cre/TdTomato) in combination with Isolectin B4-FITC surface staining (IB4). This allowed identification of transcriptional differences between these major populations, revealing enrichment of voltage-gated ion channels, TRP channels, G-protein coupled receptors, transcription factors, and other functionally important classes of genes within specific somatosensory neuron subsets. SNS-Cre mice were bred with Rosa26-TdTomato mice to generate SNS-Cre/TdTomato reporter mice. Parv-Cre mice were bred with Rosa26-TdTomato mice to generate Parv-Cre/TdTomato mice. Isolectin B4-FITC was used to stain the surface of SNS-Cre/TdTomato reporter mice. We used these strategies of fluorescent labeling to purify distinct murine sensory neuron subsets from the dorsal root ganglia (DRG) by fluorescence activated cell sorting (FACS). Neurons were sorted directly in Qiazol for total RNA extraction and microarray analysis. Whole DRG tissue was also included for transcriptome analysis to compare with purified neuronal populations.

YAP Drives Assembly of a Spatially Colocalized Cellular Triad Required for Heart Renewal

Project description:After myocardial infarction (MI), the heart fails to renew, and the cardiac microenvironment is irreversibly disrupted. Inactivation of the Hippo signaling pathway can rebuild the post ischemic microenvironment and improve cardiac function. We investigated spatially resolved cellular relationships of neonatal and adult renewal-competent hearts to gain insight into inefficient mammalian heart renewal. Spatial transcriptomics (ST) and single-cell sequencing of adult control hearts and hearts expressing YAP5SA, an active version of the Hippo signaling pathway effector YAP, which models heart renewal, revealed a conserved, renewal-competent cardiomyocyte (CM) population in control hearts and amplified in YAP5SA hearts. This CM population was also found in the wildtype, renewal competent neonatal heart after myocardial infarction, as well as the adult human heart. Cardiac fibroblasts (CFs), expressing complement C3, colocalized with these CMs. In YAP5SA hearts and neonatal hearts post-MI, macrophages (MPs) expressing complement receptor C3ar1 also colocalized, creating a pro-renewal niche composed of the CM, CF and MP triad. Both C3 and C3ar1 loss-of-function in YAP5SA hearts similarly suppressed heart renewal, indicating that C3-expressing CFs, C3ar1-expressing MPs, and complement system signaling play a direct role in heart renewal

Distinct mesenchymal lineages and niches promote epithelial self-renewal and myofibrogenesis in the lung

Project description:Using flourescence activated cell sorting, we gated on cells negative for CD45, CD326 and CD31, from single cell suspension generated from Adult mice. We then isolated subsets of YFP-, GFP- or TdTomato expressing cells from the indicated reporter mice. tdTomato indicates Wnt-responsive cells, GFP reports Pdgfr-alpha expression and YFP- was used to isolate lineaged Wnt2-positive cells. Additionally we included cells that were negative for the aforementioned reporters. We performed RNAseq on biological duplicates for each subset.

Molecular features of PDGFRa+ mesenchymal progenitors and progeny in the mammary gland

Project description:We performed RNA-seq on FACS-purified GFP+ and tdTomato+ stromal and luminal mammary populations from untreated and hormone stimulated adult PdgfraCreR26mTmG lineage tracing mice. Unsupervised hierarchical clustering of the top 20% most variable genes resulted in clustering of GFP+ and tdTomato+ stromal subsets into distinct groups. Distance-analysis of DEGs between GFP+ and tdTomato+ fractions in stromal and luminal lineages showed GFP+ stromal cells to have more similar transcriptomes to luminal cells than to tdTomato+ stroma. DEGs between GFP+ and tdTomato+ stromal subsets were enriched in pathways regulating Lysosomes, Focal adhesion, ECM-receptor interaction, Actin cytoskeleton and PI3K-Akt signaling. Hormone stimulation perturbed multiple cancer-associated pathways, as well as Endocytosis, Focal Adhesion and the Phosphatidylinositol System – all important in cell migration.

Single-cell gene expression of germinal center B cells from CXCL12-conditionally deficient and –sufficient mice

Project description:The chemokines CXCL13 and CXCL12 are reported to be important for the germinal center reaction. Since CXCL12-deficient mice are embryonically lethal, here we took advantage of the Cxcl13-Cre/TdTomato mouse models to genetically ablate CXCL12 from B cell-interacting reticular cells and examine the molecular consequence on germinal center B cells. Spatial segregation of follicular dendritic cells, germinal center B cells and follicular helper T cells is impaired in Cxcl13-Cre/TdTomato Cxcl12fl/fl mice. Single cell transcriptomic analysis revealed that all germinal center B cell subsets (corresponding to distinct stages of the germinal center response) are present in draining lymph nodes of immunized CXCL12-conditionally deficient mice. While most transcriptional regulators of the germinal center response are unperturbed by the genetic perturbation of CXCL12, Bach2 levels were elevated in germinal center B cells from lymph nodes of Cxcl12fl/fl mice. Moreover, single cell B cell receptor sequencing revealed that germinal center B cells in Cxcl13-Cre/TdTomato Cxcl12fl/fl mice harbour a lower mutational burden when compared to germinal center B cells isolated from immunized control mice. Gene expression profiles were validated by flow cytometry and suggest that the provision of CXCL12 by reticular cells governs efficient germinal center responses.
