Project description:The Affymetrix oligonucleotide microarrays measure gene expression by quantifying intensity of fluorescently labeled gene fragments that bind to sets of 25-mer oligonucleotide probes on the chip with specific sequences tailored to be complementary to the target genes. Each gene is associated with a "probe set" containing several pairs (usually 11) of "perfect match" (perfectly complementary to target sequence) and "mismatch" (different base at position 13 of 25) probes. The raw measurements of each probe set consist of a set of intensities from the probes, which require in silico preprocessing by (1) correcting for background variability, (2) normalizing intensities across samples, and (3) summarizing intensities across the probe set into a single expression value. The output of the summarization step corresponds to the background-adjusted value for the mRNA of interest. We preprocess using GCRMA, which corrects for background variability by accounting for optical noise, probe affinity, and mismatch probe adjustment; normalizes intensities by quantile normalization; and summarizes intensities using a median polish method. To minimize preprocessing batch effects, it is desirable to preprocess all samples in the dataset together. However, preprocessing across multple platforms requires a consolidation of probes with identical sequences, precluding global preprocessing on datasets with multiple platforms using the standard preprocessing pipelines. To address this problem, we have developed and applied a custom preprocessing pipeline to combine the raw .CEL files from multiple platforms that share the same probe sets.

Project description:Reference datasets are often used to compare, interpret or validate experimental data and analytical methods. In the field of gene expression, a dozen reference datasets have been published. Typically, they consist of individual baseline or spike-in experiments carried out in a single laboratory and representing a particular set of conditions. For most organisms, however, few or no such reference datasets are publicly available. Here, we describe a new type of datasets highly representative for the spatial, temporal and response dimensions of gene expression. They result from integrating expression data from a large number of globally normalized and quality controlled public experiments and aggregating results by anatomical parts, stages of development, perturbations, drugs, diseases, neoplasms, and genotypes. The proposed datasets were created for human and several model organisms and are publicly available at www.expressiondata.org. PMI: 18 Samples were used with 2 different experimental factors: 1. 2 harvesting times (morning/afternoon) 2. 3 pos-harvesting times. 3 biological replicates were used.

Project description:Pre-clinical studies reported the immunogenic or immunomodulatory effects of traditional cancer therapies. However, the publicly available well-curated and harmonized breast cancer datasets, such as TCGA, METABRIC, and MetaGxBreast, lack careful curation of treatment regimens. Hence, limited exploration of the impact of therapies on the prognostic/predictive value of breast cancer biomarkers. Herein, we describe a pooled and treatment-curated gene-expression dataset to investigate the impact of treatments on the prognostic/predictive value of biomarkers. We searched the gene expression omnibus database to identify potential human breast cancer gene-expression datasets with anthracycline/taxane treatment. Published datasets with the detailed treatment regimen, clinical endpoint, clinical-pathological, and gene-expression data were extracted and harmonized. The dataset described herein would help researchers explore the interaction between gene-expression biomarkers and immunogenic/immunomodulatory treatments in breast cancer.

Project description:DNA microarray technology allows the analysis of genome structure and dynamics at genome-wide scale. Expression microarrays (EMA) contain probes for annotated open reading frames (ORF) and are widely used for the analysis of differential gene expression. By contrast, tiling microarrays (TMA) have a much higher probe density and provide unbiased genome-wide coverage. The purpose of this study was to develop a protocol that would take advantage of the high resolution of TMAs for quantitative measurement of DNA strand-specific differential expression of annotated and non-annotated transcripts. We extensively filtered probes present in Affymetrix Genechip Yeast Genome 2.0 expression and GeneChip S. pombe 1.0FR tiling microarrays to generate custom Chip Description Files (CDF) in order to compare the efficiency of both platforms. We experimentally tested the potential of our approach by measuring the differential expression of 4904 genes in the yeast Schizosaccharomyces pombe growing under conditions of oxidative stress. The results afforded a Pearson correlation coefficient of 0.943, indicating that TMAs are as reliable as EMAs for quantitative expression analysis. A significant advantage of TMAs over EMAs is the possibility of detecting non-annotated transcripts generated only under specific physiological conditions. We combined this property with a target-labelling protocol that preserves the original polarity of the transcripts with a view to determining the differential expression of non-annotated transcriptionally active regions.
