Project description:Classical necrotizing enterocolitis (classical NEC) is a devastating gastrointestinal disease of the neonatal period, and cardiac NEC is a subset of the disease occurring in infants with comorbid congenital heart disease. Despite nearly identical symptomatology, the two NEC subtypes may represent etiologically distinct diseases. We used spatial transcriptomics and network analyses to compare tissue regions of interest derived from surgically resected ileum of patients with cardiac and classical NEC, finding evidence classical and cardiac NEC may arise from differing etiologies.

Project description:To establish changes in cardiac transcription profiles brought about by heart failure we collected myocardial samples from patients undergoing cardiac transplantation whose failure arises from different etiologies (e.g. idiopathic dilated cardiomyopathy, ischemic cardiomyopathy, alcoholic cardiomyopathy, valvular cardiomyopathy, and hypertrophic cardiomyopathy) and from "normal" organ donors whose hearts cannot be used for transplants. The transcriptional profile of the mRNA in these samples will be measured with gene array technology. Changes in transcriptional profiles can be correlated with the physiologic profile of heart-failure hearts acquired at the time of transplantation. Keywords: other

Project description:This GEO Series contains two complementary transcriptomic datasets generated to study cardiac sonogenetics in rodent heart tissue. First, spatial transcriptomics was performed using Stereo-seq (SAW v8.1.3) to generate spatially resolved gene-expression maps from heart sections, providing GEF outputs, tissue images, and associated QC files. Second, bulk RNA-seq was performed on matched heart tissue samples from wild-type (WT) and sonogenetic (MscL-G22S) groups across multiple time points to quantify gene-level expression changes at the whole-tissue level. Raw sequencing files (FASTQ) and processed expression matrices (counts/TPM tables) are provided for both assays. Together, these datasets enable cross-validation of spatially localized transcriptional patterns with bulk gene-expression measurements.

Single Cell and Spatial Transcriptomics Identify Novel Immune-Stromal Interactions in Cardiac Allograft Vasculopathy

Project description:Cardiac allograft vasculopathy (CAV) is the leading cause of mortality in heart transplant recipients. Despite the prevalence of CAV, there are no targeted therapeutic options to prevent or reverse disease progression, and patients ultimately require retransplant. CAV is defined by progressive neointimal hyperplasia in donor heart coronary arteries, leading to luminal obliteration and ultimately allograft failure or sudden cardiac death. Although immune and stromal cell interactions are believed to play a key role in CAV pathogenesis, the specific cellular players and molecular signals driving disease remain undefined. In this study, we leverage single-cell RNA sequencing and spatial transcriptomics of human coronary arteries to transcriptionally characterize CAV and define the neointimal microenvironment. We compare arteries with CAV to atherosclerotic coronary artery disease and non-disease controls to identify a unique CAV transcriptional signature.

Repurposing Large-Format Microarrays for Scalable Spatial Transcriptomics

Project description:Purpose: Here, we describe a method, Array-seq, to repurpose classical oligonucleotide microarrays for spatial transcriptomics profiling. We demonstrate that Array-seq yields spatial transcriptomes with high detection sensitivity and localization specificity using histological sections from mouse tissues as test systems. Moreover, we show that the large surface area of Array-seq slides enables the generation of spatial transcriptomes at high throughput by profiling multi-organ sections, in three dimensions by processing serial sections from one sample, and across whole human organs using spleen sections. Experimental Methods: To generate Array-seq slides, we first obtain microarrays carrying custom-design probes that contain common sequences flanking unique barcodes at known coordinates. Second, we perform a simple, two-step reaction that produces mRNA capture probes across all spots on the microarray and thereby creates Array-seq slides set for spatial transcriptomics. Following in-situ mRNA capture, reverse transcription, libaray preparation, Array-seq libraries are sequenced using the Illumina sequencing-by-synthesis (SBS) platform.
