Project description:To uncover the mechanism of SPD-induced autophagy in FGSCs, we used RNA sequencing technology to compare the mRNA expression differences between the control groups and the SPD treated groups. FGSCs mRNA profiles of the control groups and the SPD treated groups were generated by deep sequencing, in two replicates. The library quality was determined using a Bioanalyzer 2100 (Agilent). The Illumina HiSeq 2500 platform was used for RNA sequencing. The quality of RNA-seq reads was examined using FastQC.

Project description:We established cell models of hypoxia, and the number of autophagic vacuoles was observed by electron microscopy. Autophagy associated proteins and invasion were evaluated. RNA sequencing was used to identify DEmRNAs and DEmiRNAs to study the mechanism of hypoxia-induced autophagy in liver cancer cells. Results: We found that hypoxia might promote liver cancer cell invasion by inducing autophagy. In addition, a total of 407 shared DEmRNAs and 57 shared DEmiRNAs were identified in both HCCLM3 autophagy group and SMMC-7721 autophagy group compared with normal controls. Furthermore, 278 DEmRNAs were identified cancer autophagy-specific DEmRNAs and 24 DEmiRNAs were identified cancer autophagy-specific DEmRNA and DEmiRNAs. Finally, we obtained 19 DEmiRNAs with high degree based on the DEmiRNA-DEmRNA interaction network. Among them, hsa-miR-483-5p, hsa-miR-4739, has-miR-214-3p and has-miR-296-5p may be potential gene signatures related to liver cancer autophagy.

Project description:Drosophila Orb, the homologue of vertebrate CPEB is a key translational regulator involved in oocyte polarity and maturation through poly(A) tail elongation of specific mRNAs. orb has also an essential function during early oogenesis which has not been addressed at the molecular level. Here, we show that orb prevents cell death during early oogenesis, thus allowing oogenesis to progress. It does so through the repression of autophagy, by directly repressing, together with the CCR4 deadenylase, the translation of Autophagy-specific gene 12 (Atg12) mRNA. Autophagy and cell death observed in orb mutant ovaries are reduced by decreasing Atg12 or other Atg mRNA levels. These results reveal a role of Orb in translational repression and identify autophagy as an essential pathway regulated by Orb during early oogenesis. Importantly, they also establish translational regulation as a major mode of control of autophagy, a key process in cell homeostasis in response to environmental cues. Project description:Purpose: To uncover the mechanism of C89-induced autophagy in FGSCs, we used RNA sequencing technology to compare the mRNA expression differences between the control groups and the C89 treated groups. FGSCs mRNA profiles of the control groups and the C89 treated groups were generated by deep sequencing, in triplicate. The library quality was determined using a Bioanalyzer 2100 (Agilent). The Illumina HiSeq 2500 platform was used for RNA sequencing. The quality of RNA-seq reads was examined using FastQC. Using an optimized data analysis workflow, we identified 15243 transcripts in the FGSCs of the control groups and the C89 treated groups. After applying a stringent filtering approach that compared control and C89-treated groups (adjusted p value, < 0.05; fold change, > 1.5 or < 0.5), we identified 937 upregulated and 1046 downregulated mRNAs. Approximately 13% of the transcripts showed differential expression between the control and C89-treated groups, with a fold change ≥1.5 and p value <0.05.And we found 4 differentially expressed mRNAs was related to autophagy and qRT-PCR was used to verify it. The GO and KEGG analyse reveal that the differential expression mRNAs were related to the process of cell proliferation, death and immunoreaction. Our study analyse of the control groups and the C89 treated groups transcriptomes, with biologic functions, generated by RNA-seq technology.The optimized data analysis workflows reported here should provide a framework for comparative investigations of expression profiles. Our results show that the PI3K-AKT pathway was related to the influence of C89 on FGSCs. We conclude that RNA-seq based transcriptome characterization would expedite genetic network analyses and permit the dissection of complex biologic functions.

Methods: Worms were grown on control L444 seeded plates or gld-1 RNAi seeded plates and subjected to RNA isolation and sequencing using standard Illumina protocols. Conclusions: Fasting of animals expressing tumors increases their lifespan two-fold through autophagy and modular changes in transcription as well as metabolism.
