CircNFIB suppresses lymphatic metastasis of pancreatic cancer

ABSTRACT: Pancreatic ductal adenocarcinoma (PDAC) is one of the most lethal malignany and currently the fourth leading cause of cancer related death worldwide. Circular RNAs (circRNAs) are a kind of novel noncoding RNA with a covalently circular structure arise from the non-canonical splicing of precursor-mRNA(pre-mRNA). To identify circRNAs involved in the progression of PDAC, next-generation sequencing (NGS) was performed in five paired PDAC and normal adjacent tissues. Our results suggest that the differential expressed circRNAs in PDAC tissues and normal adjacent tissues associated with the metastasis of PDAC.

Microarray expression profile analysis of circular RNAs in human pancreatic ductal adenocarcinoma

Project description:To explore the potential involvement of circular RNAs (circRNAs) in pancreatic ductal adenocarcinoma (PDAC) oncogenesis, we conducted circRNA profiling in six pairs of human PDAC and adjacent normal tissue by microarray. Our results showed that clusters of circRNAs were aberrantly expressed in PDAC compared with normal samples, and provided potential targets for future treatment of PDAC and novel insights into PDAC biology. High expression of circRNAs in muscle and stromal cell confound bulk tissue analyses in cancer research [NanoString]

Project description:Circular RNAs (circRNAs) are covalently closed molecules that are likely to play important roles in cancer development and progression. Hundreds of differentially expressed circRNAs between tumors and adjacent normal tissues have been identified in studies using RNA-sequencing or microarrays, emphasizing a strong translational potential. However, previous studies were performed using RNA from bulk tissues and the spatial expression patterns of most circRNAs are unknown. Here, we show that the majority of differentially expressed circRNAs from bulk tissue analyses of colon tumors relative to adjacent normal tissues are, surprisingly, not differentially expressed when comparing cancer cells directly with normal epithelial cells. By manipulating the proliferation rates of cells grown in culture, we find that these discrepancies are explained by circRNAs accumulating to high levels in quiescent muscle cells due to their high stability and, on the contrary, circRNAs are diluted to low levels in the fast-proliferating cancer cells due to their slow biogenesis rates. Thus, we observed striking changes in circRNA expression patterns within different sub-compartments of colon tumors and adjacent normal tissues. Likewise, we find that the high circRNA content in muscle cells can be a strong confounding factor in bulk analyses of circRNAs in bladder and prostate cancer. Together our findings emphasize the limitations of using bulk tissues for studying differential circRNA expression in cancer and highlight a particular need for spatial analysis in this field of research.

High-throughput RNA sequencing on circular RNA profiles of human triple-negative breast cancer and adjacent normal tissues

Project description:In an attempt to search for metastasis-associated circRNAs, we performed RNA-sequencing on ribosomal RNA-depleted total RNA from three pairs of triple-negative breast cancer (TNBC) and adjacent normal tissues. A computational pipeline based on the anchor alignment of unmapped reads was used to identify circular RNAs. Taken together, 69,815 distinct circRNAs were found in this study and 87% were derived from exons, and the others were derived from introns, intergenic region and 3′ or 5′ UTR, etc. We further identified 5,033 differentially expressed circRNAs (fold change ≥ 2 and p < 0.05). Among them, 3,726 circRNAs were significantly down-regulated and 1,307 circRNAs were significantly up-regulated in TNBC tissues compared with adjacent normal tissues. These data indicate that circRNAs are abundant in human breast tissues and dysregulation of circRNAs may contribute to breast cancer progression.

Microarray Expression Analysis of Circular RNAs in Pancreatic Ductal Adenocarcinoma

Project description:To investigate the expression profile of circular RNAs (circRNAs) in pancreatic ductal adenocarcinoma(PDAC) and to provide more reliable biomarkers and new potential diagnostic and therapeutic targets for PDAC. The circRNA expression levels were measured in 20 paracancerous tissues and 20 PDAC tissues using Arraystar Human CircRNA Array Analysis. We identified significantly different expression of circRNAs between the two groups and showed distinguishable circRNAs expression patterns in the samples. The levels and patterns of circRNA expression were significantly different between paracancerous tissue and PDAC tissue. This study evaluated circRNAs expression profiles and their ability to serve as reliable biomarkers and new potential diagnostic and therapeutic targets for PDAC.

Human bladder cancer cell line high throughput sequencing

In this study, we analyzed circRNA high-throughout sequencing from human bladder cancer tissues and paired adjacent normal tissues. Then we focused on the upregulated circRNAs and identified a novel circular RNA, hsa_circ_0008399 , as a new candidate circRNA derived from RBM2 gene. FISH assay has been proved that hsa_circ_0008399 mainly located in nucleus. Transcriptome analysis was performed to find the potential genes that could be regulated by hsa_circ_0008399.

Identification and characterization of circular RNAs as a new class of putative biomarkers in human blood

Project description:Covalently closed circular RNA molecules (circRNAs) have recently emerged as a class of RNA isoforms with widespread and tissue specific expression across animals, oftentimes independent of the corresponding linear mRNAs. circRNAs are remarkably stable and sometimes highly expressed molecules. Here, we sequenced RNA in human peripheral whole blood to determine the potential of circRNAs as biomarkers in an easily accessible body fluid. We report the reproducible detection of thousands of circRNAs. Importantly, we observed that hundreds of circRNAs are much higher expressed than corresponding linear mRNAs. Thus, circRNA expression in human blood reveals and quantifies the activity of hundreds of coding genes not accessible by classical mRNA specific assays. Our findings suggest that circRNAs could be used as biomarker molecules in standard clinical blood samples. Sequencing of blood RNA from five healthy individuals (biological replicates) plus technical replicate of one sample and detection of circRNAs.
