Discovery and verification of liver cancer marker genes and variable scission based on second-generation sequencing data analysis

ABSTRACT: The RNA-seq technique was used to sequence the liver cancer tissues and paracancerous tissues of 6 clinical patients, aiming to find differentially expressed genes and transcripts, and to verify the expression level and function of the expression. To improve the accuracy of gene discovery, we used two methods to analyze the sequencing data.

Project description:This study aims to find the specific lncRNA molecule relating BMs from LADC in situ tumor to BM tumor tissue using gene chip technology and, combined with biological information database, through the competitive endogenous RNA (ceRNA) mechanism for microRNA (miRNA) related to specific lncRNA, to verify the possible target genes and therefore to explore the role and mechanism of specific lncRNA in BMs from LADC. By detecting the gene expression profiles of lncRNA and mRNA in cancer tissues of five cases of LADC and the paired paracancerous tissue samples, it was found that there were a large number of differentially expressed lncRNAs and mRNAs in LADC tissues and paracancerous tissues. By detecting the gene expression profiles of lncRNA and mRNA in three cases of BMs from LADC and matched paracancerous tissues, it was found that there were significant differences in the expression of lncRNAs and mRNAs between BM tumors of LADC and paracancerous tissues. These findings will provide a scientific basis for the early diagnosis and targeted therapy of BMs from LADC for application in further studies. Discovery, Verification, and Validation of Walnut Protein Marker Peptides Using LC-MS/MS Approaches

Project description:A key requirement of liquid chromatography-mass spectrometry (LC-MS)-based allergenic food protein analysis methods is to use protein marker peptides with good analytical performances in LC-MS analysis of commercial processed foods. In this study, we developed a multistage walnut protein marker peptide selection strategy involving marker peptide discovery and verification and LC-MS validation of chemically equivalent stable isotope-labeled peptides. This strategy proposed three walnut protein marker peptides, including two new marker peptides. Our LC-MS-based walnut protein analysis method using the three stable isotope-labeled peptides showed acceptable linearity (R2 >0.99), matrix effects (coefficient of variation <±15%), sensitivity (limit of detection >0.3 pg/μL, limit of quantification >0.8 pg/μL), recovery (85.1–103.4%), accuracy, and precision (coefficient of variation <10%). In conclusion, our multistage marker peptide selection strategy effectively selects specific protein marker peptides for sensitive detection and absolute quantification of walnut proteins in LC-MS analysis of commercial processed foods.

Project description:To validate CXCL12 and IL7R expression between cancerous and paracancerous, five cancer and five paracancerous tissues，wihch were obtained from five LIHC patients undergoing liver cancer surgery at the Guangdong Second Provincial General Hospital，were performed RNA-seq. The RNA-seq data showed a significant difference in CXCL12 expression between cancerous and paracancerous tissues (p =0.04), as well as the IL7R expression (p<0.01). There was also a significant difference between cancerous and paracancerous samples in NK cells (resting) (p = 0.0014), M1 macrophages (p = 0.0058), CD8+ T cells (p = 0.0026), and Tregs (p = 0.0015) in the immunocyte infiltration analysis.
