RNA-seq of human ex vivo ovarian cancer models with matched stromal cells - part II

Project description:Ascites or solid tumour from patients with ovarian cancer was collected and grown in culture as ex vivo models. Each sample has a tumour component and some samples have matched stromal cells, which were separated into individual cultures. RNA-seq was performed on these models to establish gene expression profiles, which allow the assessment of the separation protocol and identification of genes that are differentially expressed. The histological subtype from which the models were collected includes majorly high-grade serous, but also low-grade serous, clear cell and mucinous ovarian cancer. The sample subtypes have been assessed using a machine-learning based transcriptional classifier. These samples are processed in the same manner as a previous study, “E-MTAB-7223 - RNA-seq of human ex vivo ovarian cancer models with matched stromal cells”

GSK-3Î² inhibition promotes engraftment of ex vivo expanded hematopoietic stem cells

Project description:Glycogen synthase kinase-3Î² (GSK-3Î²) has been recently identified as an important regulator of stem cell function. In vitro studies show that GSK-3Î² inhibition delays proliferation of human haematopoietic progenitor cells while increasing numbers of late dividing multipotent progenitors. Gene expression analysis revealed that GSK-3Î² inhibition modulates the expression of a subset of genes that are transcriptional targets for cytokines. GSK-3Î² inhibition antagonised down-regulation of genes encoding cyclin dependent kinase inhibitor p57 and a member of the growth arrest and DNA damage 45 family, GADD45B as well as up-regulation of cyclin D1 by cytokines, providing a possible mechanism for the BIO-induced delay in cell cycle progression. Surprisingly, inhibition of GSK-3Î² earlier shown to prevent Î²-catenin degradation and promote the nuclear accumulation of Î²-catenin was not sufficient to activate its transcriptional targets in haematopoietic stem cells. GSK-3Î² inhibition up-regulated the expression of a several positive regulators of stem cell function suppressed during cytokine-induced proliferation. The data supports a clinical role for GSK-3Î² inhibition to improve engraftment efficiency of ex vivo expanded stem cells. Total RNA was isolated from three groups following expansion of CD34+ cells in cytokikes and then treatment with BIO, as described below.

RNA-seq analysis of freshly isolated and ex-vivo cultured human cord blood CD34+ cells

Project description:RNA-seq analysis was performed to compare differentially expressed genes in freshly isolated and ex-vivo cultured human cord blood CD34+ cells. Mitochondrion related genes are upregulated in CD34+ hematopoietic stem and progenitor cells upon ex vivo culture. In vivo transplantation experiments demonstrate that stemness of CD34+ cells is significantly decreased due to oxidative stress induced by ex vivo culture.

We used microarrays to detail the gene expression programm of erythroid cells between normal and pathological (MDS) samples Mononuclear cells from bone marrow samples were selected on the expression of the CD34 membran marker. Then, they were cultured ex vivo during 14 days and total RNA samples were analyzed at day 7, 10 and/or 14 then compared between normal and MDS samples.
