Developmental trajectory of pre-hematopoietic stem cell formation from endothelium (scRNA-seq data set)

ABSTRACT: To examine the cell and molecular transitions between endothelial (E), hemogenic endothelial (HE), and intra-arterial clusters (IAC) cells, and the heterogeneity of hematopoietic stem and progenitor cells (HSPCs) within the IACs, we profiled ~40,000 cells from the caudal arteries (dorsal aorta, umbilical, vitelline arteries) of embryonic day (E) 9.5 to 11.5 mouse embryos by single-cell RNA sequencing (scRNA-Seq). We identified a developmental bottleneck in endothelial to hematopoietic transition (EHT) and heterogeneity within the IAC population.

Endothelial Mekk3 alters fates of embryonic arterial endothelial cells

Project description:To examine how endothelial Mekk3 affects the cell and molecular transitions between endothelial (E), hemogenic endothelial (HE), and intra-aortic hematopoietic clusters (IAHC) cells, we profiled ~6,700 cells from wildtype embryos and ~3,200 cells from endothelial Mekk3 deleted embryos by single-cell RNA sequencing (scRNA-Seq). The cells were sorted from the caudal arteries (dorsal aorta, umbilical, vitelline arteries) of embryonic day (E) 9.5 mouse embryos. We identified a developmental alteration in endothelial to hematopoietic transition (EHT) and production of HE and IAHC in endothelial Mekk3 deleted embryos.

Whole-transcriptome analysis of endothelial-to-hematopoietic stem cell transition

Project description:Hematopoietic stem cells (HSCs) are generated via a natural transdifferentiation process known as endothelial-to-hematopoietic cell transition (EHT). Due to small numbers of embryonal arterial cells undergoing EHT and the paucity of markers to enrich for hemogenic endothelial cells, the genetic program driving HSC emergence is largely unknown. Here, we use a highly sensitive RNAseq method to examine the whole transcriptome of small numbers of enriched aortic HSCs (CD31+cKit+Ly6aGFP+), hemogenic endothelial cells (CD31+cKit-Ly6aGFP+) and endothelial cells (CD31+cKit-Ly6aGFP-). Comparison of mRNA profiles of endothelial cells, hemogenic endothelial cells, and hematopoietic stem cells generated by deep-sequencing of sorted populations from pool of embryos, in triplicate.

GFI1 maintains a chromatin state that is essential in human endothelial-to-hematopoietic transition [CUT&TAG]

Project description:During early embryonic hematopoiesis, hematopoietic stem/progenitor cells (HSPCs) are considered to develop from hemogenic endothelial cells (HECs) though endothelial to hematopoietic transition (EHT). However, little is known about how EHT is regulated in human. Here, we report that GFI1 plays an essential role in ensuring EHT during hematopoietic differentiation of human embryonic stem cells (hESCs). GFI1 deletion in hESCs showed a complete EHT defect due to a closed chromatin state of hematopoietic genes in HECs. Further analysis revealed that GFI1 directly binds and maintains the open chromatin state of genes important for EHT, such as PI3K signaling. Together, our findings reveal an essential role of GFI1 mediated epigenetic mechanism underlying human EHT during hematopoiesis.

Project description:Kit ligand (Kitl, aka SCF) is a pivotal cytokine in fetal liver and bone marrow hematopoiesis. Its role in pre-liver embryonic hematopoiesis, however, is less well understood. We investigated the hematopoietic phenotype of Steel (Sl/Sl) mutant embryos, which lack Kitl, and found that the normal development of the HSC lineage in the aorta-gonad-mesonephros (AGM) region is negatively affected. We isolated endothelium and hematopoietic cluster cells from wild type and Sl/Sl AGM and vitelline and umbilical arteries for expression analysis by RNA-seq to investigate molecular changes in the developing HSC lineage and endothelial cells in the aortic HSC niche.

Definition of the fibroblast adhesome using multiplexed proximity biotinylation

Project description:Integrin adhesion complexes (IACs) bridge the extracellular matrix to the actin cytoskeleton and transduce signals in response to both chemical and mechanical cues. The composition, interactions, stoichiometry and topological organisation of proteins within IACs are not fully understood. To address this gap, we used multiplexed proximity biotinylation (BioID) to generate an in situ, proximity-dependent adhesome. Integration of the interactomes of 16 IAC-associated baits revealed a network of 147 proteins with 361 proximity interactions. Candidates with underappreciated roles in adhesion were identified, in addition to established IAC components. Bioinformatic analysis revealed five clusters of IAC baits that link to common groups of prey, and which therefore may represent functional modules. The five clusters, and their spatial associations, are consistent with current models of IAC interaction networks and stratification. This study provides a resource to examine proximal relationships within IACs on a global level.
