Cocaine-related DNA methylation in neurons in the caudate nucleus alters the three dimensional structure of the IRXA gene cluster

ABSTRACT: This study investigates differences in DNA methylation that are associated with chronic cociane dependence in post-mortem dorsolateral caudate tissue samples from human brain. The data were generated with reduced representation bisulfite sequencing (RRBS) and compared to data generated in caudate tissue from psychiatrically healthy controls.

Project description:Post mortem human brain tissue comparison between HD patients and controls from 3 brain regions - cerebellum, frontal cortex [BA4, BA9] and caudate nucleus. Gene expression analysed using linear models from LIMMA package in Bioconductor suite. Experiment Overall Design: Large sample sizes were used to examine brain tissue gene expression at various stages of HD pathology. Three brain regions were profiled, compared and analysed for differential gene expression. The broad aim was to capture early stage gene expression changes in HD brains.

Gene expression changes during primate postnatal brain development

Project description:In development, timing is of the utmost importance, and the timing of various developmental processes are often changed during evolution. During human evolution sexual maturation has been delayed relative to other primates and this may have played a critical role for both the increase of human brain size and the rise of human-specific cognitive traits . We measured the timing of gene expression changes in the brains of humans, chimpanzees, and rhesus macaques throughout postnatal development. Human, chimpanzee and rhesus macaque post-mortem brain samples from the dorsolateral prefrontal cortex region were collected. The caudate nucleus region was additionally sampled for humans. The age ranges of the individuals in all three species covered the respective species' postnatal maturation period from infancy to young adulthood. RNA extracted from the dissected tissue was hybridized to Affymetrix® U133-plus2.0 GeneChip® arrays.

Regional Differences in gene expression and promoter usage in aged human brains

Project description:Cap analysis of gene expression (CAGE) and massive parallel sequencing were used to profile the promoterome of aged human brains from five regions, namely: caudate, frontal cortex, hippocampus, putamen and temporal cortex. 25 RNA libraries from post-mortem brain tissue (five caudate, five frontal, 5 hippocampus, 5 putamen, five temporal RNA libraries from seven individuals) were processed using CAGE protocol and CAGE tags derived from the 25 libraries were sequenced with Illumina.

Project description:The 10 samples below represent a study where gene expression levels were measured in 5 different parts of the rat brain under cocaine-treated (GSM4696, GSM4698 - GSM4701) and saline-treated control (GSM4702 - GSM4706) conditions. The regions studied were amygdala (amy), caudate putamen (cpu), nucleus acumbens (na), prefrontal cortex (cpu), and the ventral tegmental area (vta). The data were analyzed using two different computational techniques, viz. singular value decomposition (SVD) and self-organizing maps (SOM), to identify a common set of genes that were regulated by cocaine administration.
