Comparison of the transcriptome of the ethanol adapted yeast and control at 10% ethanol

ABSTRACT: In this study, using DNA microarray analysis, we compared the comprehensive expression profiles of two yeast trains, i.e, the previously obtained ethanol-adapted yeast strain and the parental strain as control (FY834), under the ethanol stress condition (YPD medium contained 10% ethanol). As a result, we identified certain genes and functional categories of the genes that are possible involved in growth under the ethanol stress condition.

Project description:In this study, using DNA microarray analysis, we compared the comprehensive expression profiles of two yeast trains, i.e, the previously obtained ethanol-adapted yeast strain and the parental strain as control (FY834), under the ethanol stress condition (YPD medium contained 10% ethanol). As a result, we identified certain genes and functional categories of the genes that are possible involved in growth under the ethanol stress condition. The ethanol adapted and FY834 yeasts were cultivated in YPD medium containing 10% ethanol. For the control, FY834 strain was cultivated in YPD medium. Cells were harvested in the logarithmic growth phase and then immediately frozen in liquid nitrogen. Total RNA was extracted by the hot phenol method and purified into mRNA using an Oligo dT30<Super> mRNA purification kit. Cy3-labelled cDNA targets were prepared from 1.5 Âµg of mRNA samples of yeasts grown in the ethanol stress condition. Cy5-labelled cDNA targets were prepared from 1.5 Âµg of mRNA samples of yeast grown in YPD. Cy3-and Cy5-labelled cDNA targets were mixed and then hybridized with probes on the DNA microarray, Yeast gene chip ver.2. (DNA Chip Research Inc.,Japan). The preparation of fluorescent-dye-labeled cDNA targets, hybridization, and washing were carried out as described in instruction manuals supplied by the manufacturer of the DNA microarray.

Project description:We have previously shown that fed-batch processes with the longest uncoupling phase (ethanol adapted) were characterized by induction of storage carbohydrates, a metabolic event typical of yeast cells experiencing nutrient limitation, at the onset of this phase, whereas this metabolic event was not seen in processes with a short uncoupling phase (ethanol non adapted culture). Taken together, our results suggested that reproducible high bioethanol performance in aerated fed-batch process may be linked to the ability of yeast cells to impede ethanol toxicity by triggering a metabolic remodelling reminiscent to that of cells entering a quiescent G0/G1 state. The aim of this study was to search for genes implicated in the induction an ethanol adapted culture vs ethanol non-adapted culture. We measure the changes in the gene expression of Ethanol adapted culture (Test : fermentation I in ref 17005001[PMID]) and Ethanol non-adapted (reference : Fermentation II in ref 17005001[PMID]) at the same ethanol concentration of 60 g/l and the same growth rate of the cells (0,14 h-1 :Test) and (0,13 h-1 : reference) to reduce the risk of observing secondary effects due to growth and ethanol stress. For each sample, total RNAs from one yeast culture (no biological replicate) were extracted four times (technical replicates -extract). For labelling, we employed a dye-switch (dCTP-Cy3 and dCTP-Cy5) repeated 2 times and hybridized cDNA on four independent microarrays, given rise to eight data value per gene (each gene is duplicate on the slide).

Project description:In this study, we investigated the impact of industrial antifoam agents on the physiology and transcriptome of the industrial ethanol Saccharomyces cerevisiae strain CAT-1. We showed that under industrial molasses fermentations similar to the ones used for ethanol production in Brazil, antifoam agents had detrimental effects on productivity, viability and lead to increased stress responses in yeast.

Transcriptional profiling by RNA-seq of an evolved hyper-ethanol surviving yeast strain and a wild-type yeast strain at various stress time points

Project description:Our evolved hyper-ethanol surviving strain showed more than a 10-fold survival under lethal ethanol stress. To determine the strategies the yeast cells employed to achieve this superior survival, we performed transcriptional profiling by RNA-seq to compare the gene expression states between these two strains. Our study found that the evolved strain reprogrammed its gene expression such that its pre-stress state was shifted towards that of the wild-type strain at 15 minutes post-stress.

Transcriptional response of ethanol-stressed vs. non-stressed culture

Project description:The yeast Saccharomyces cerevisiae is well known for its high ethanol production performances. An original fermentation process that allows the yeast S. cerevisiae to produce in less than 45 h more than 150 g/l ethanol (i.e. 18.9°GL) was set up in our laboratory [1]. Under this condition, the yeast cells induce a dynamic process to adapt to increased ethanol concentration by a mechanism that is likely different to the stress response triggered by sudden ethanol addition to exponentially growing cells [2]. Kinetic analysis of the growth curve identified two main phases: a growth phase that ended up at 90 g/l ethanol and then an uncoupling phase during which non-growing cells kept producing ethanol. This latter phase is also characterized with an increased loss of viability. In order to investigate on a genome scale the expression changes occurring during this process, gene expression was quantified using DNA chips technology at six different time-points during fed-batch fermentation. eQTL Mapping of the Yeast Ethanol Response

Project description:In a previous study, we identified extensive natural variation in the response to acute ethanol treatment in three yeast strains: a lab strain derived from the commonly used S288c (DBY8268), vineyard isolate M22, and oak soil strain YPS163. Many expression differences persisted across several modules of co-regulated genes, implicating trans-acting systemic differences in ethanol sensing and/or response. To understand the genetic basis for these expression differences, we performed eQTL mapping analysis of the response to acute ethanol stress in ~100 F2 strains from two crosses: DBY8268x M22 and DBY8268 x YPS163.

Rpn4- and Proteasome- Mediated Yeast Response to Ethanol Stress: a View from a Proteome

Project description:Distilled spirits production using S. cerevisiae requires understanding the mechanisms of yeast cell response to the alcohol stress. Reportedly, specific mutations in genes of the ubiquitin-proteasome system, e.g. RPN4, may result in strains exhibiting either hyper-resistance or increased sensitivity to different alcohols. In this work, we studied Rpn4-dependent response of different yeast strains to short-term ethanol exposure. Three S. cerevisiae strains were used: wild-type (WT), mutant strain with RPN4 gene deletion (rpn4-delta), and mutant strain with decreased proteasome activity due to PRE1 deregulation (YPL). The resistance tests demonstrated an increased sensitivity of mutant strains to ethanol compared with WT. Comparative proteomics analysis revealed significant differences in molecular responses to ethanol between different strains. GO analysis of proteins upregulated in WT showed enrichments represented by oxidative and heat responses, protein folding/unfolding and protein degradation. Enrichment of at least one of these responses was not observed in mutant strains. At the same time, trehalose synthesis and accumulation of stress granules were enhanced in the mutant strains. We suggest that these pathways could partially compensate for the failure of ubiquitin-proteasome system to cope with the ethanol stress. Also, we suggest impaired compensatory activation of autophagic degradation system in rpn4-delta strain and propose that Rpn4 can be a regulator for autophagy upon ethanol stress. These findings can be a basis for creating genetically modified yeast strains resistant to high levels of alcohol, being further used for fermentation in ethanol production.
