Characterization of T cells from the larval zebrafish tail via single-cell RNAseq

ABSTRACT: We report single-cell RNA sequencing of cells from the Tg(lck:GFP) larval zebrafish tail, to identify cell types expressing the marker and to identify gene candidates related to T cell migration behaviors. We identified 330 putative T cells and 131 putative epithelial cells. Differential expression analysis between the two groups revealed genes related to actin cytoskeleton remodeling associated with the T cells, in addition to canonical T and ubiquitous immune cell markers.

Peptide of Trichinella spiralis infective larval extract that harnesses growth of human hepatoma cells

Project description:This project aimed to explore novel anticancer therapeutics from products of parasite since several data related to benefits from the T. spiralis infection have been documented. We validated antitumor activity of T. spiralis infective larval extract and extricate the parasite-derived-antitumor peptide. We found that larval extract exerted antitumor activity to three types of carcinoma cells including hepatocellular carcinoma HepG2, ovarian cancer SK-OV-3, and lung adenocarcinoma A549. Interestingly, it displayed the most antitumor effect to HepG2 cells. Using proteomic and bioinformatic approaches, three putative anticancer peptides were identified from T. spiralis infective larval extract. One of these peptides showed a dose-dependent-anti-HepG2 effect by inducing ROS accumulation, leading to inhibition of the cell proliferation. Our data indicate potential application of the larval extract-derived antitumor peptide as a complementary agent for human hepatoma treatment and highlight a positive aspect of parasite apart from its deleterious effect.

Transcriptome Analysis of Ciona intestinalis to Identify Genes Preferentially Expressed in the Larval Brain

Project description:The larval brain of Ciona intestinalis has similar architecture to that of vertebrates, but is only composed of approximately 330 cells. Transgenic embryos that carried Ci-beta-tubulin(promoter)::Kaede exhibited robust Kaede expression in the larval brain. Kaede-expressing cells were isolated, and their transcriptome was compared with that of cells that did not express Kaede using an oligonucleotide-based microarray. Our analysis identified 565 candidate genes that were preferentially expressed in the larval brain, 77 of which have previously been reported to be brain-related. The 565 genes included transcription factors, such as Otx, en, Pax3/7, Prop-A, Lhx1, Six3/6, Unc4-A, FoxC, and DMRT1; and signal transduction molecules, such as FGF4/5/6, Hedgehog1, Hedgehog2, patched, Fringe1, and Dkk3. Nearly 30 of the identified genes coded for receptors for neurotransmitters, neuropeptides or hormone pepetides. In addition, 15 genes encoded neuropeptides and hormone peptides, five of which were novel. Our catalog of genes that are expressed in the Ciona larval brain provides a foundation for future studies exploring the complex gene regulatory networks that mediate chordate brain development and function. Three zebrafish, per each condition (i.e. zebrafish intraperitoneally injected with PBS, lyophilised Anisakis simplex or inactivated Vibrio anguillarum), were used to collect the total of 12,000 lck+ cells (4000 per zebrafish) for 10x experiment.

Inhibition of TGF-beta signalling during zebrafish larval tail regeneration.

Project description:This study investigates the role of TGF-beta signalling during tail regeneration in 72-96 hour old zebrafish. The inhibitor SB431542 was used to inhibit TGF-beta signalling with and without larval tail excision. Control larvae were treated with DMSO. The study identifies candidate differentially expressed genes (DEGs) after injury; TGF-beta-dependent, injury regulated DEGs; TGF-beta-dependent DEGs in the absence of injury; and TGF-beta-independent injury-dependent DEGs.

Proteomic characterisation of Caenorhabditis elegans larval development

Project description:The nematode Caenorhabditis elegans (C. elegans) is often used as a model organism to study cell and developmental biology. Quantitative mass spectrometry has only recently been performed in C. elegans and, so far, most studies have been done on adult worm samples. Here we use quantitative mass spectrometry to characterise protein level changes across the four larval developmental stages (L1-L4) of C. elegans, in biological triplicate. In total, we identify 4,130 proteins and quantify 1,541 proteins that were identified across all four stages in all three biological repeats with at least 2 unique peptides per protein. Using hierarchical clustering and functional ontological analyses, we identify 21 protein groups containing proteins with similar protein profiles across the four stages, and highlight the most overrepresented biological functions in each of these protein clusters. In addition, we use the dataset to identify putative larval stage specific proteins in each individual developmental stage, as well as in the early and late developmental stages. In summary, this dataset provides a system-wide analysis of protein level changes across the four C. elegans larval developmental stages, which serves as a useful resource for the worm development research community.

Skeletal muscle injury-responsive macrophage subsets in larval zebrafish

Project description:Single-cell RNA-sequencing (scRNA-seq) was applied to identify and characterise macrophage subsets that responded to larval zebrafish muscle injury. The Tg(mpeg1:mCherry) transgenic zebrafish line was utilised to isolate mCherry-expressing macrophages by FACS. Following needle-stab muscle injury of a 4 days post fertilisation (dpf) larvae, the wound site was dissected out at 1, 2, and 3 days post injury (dpi) for macrophage isolation. Macrophages isolated from 4 dpf-uninjured larvae were also included. This analysis led to the identification of 8 discrete clusters of macrophages, one of which corresponded to uninjured macrophages. The 7 wound-present macrophage subsets highlighted greater macrophage heterogeneity than previously described in an in vivo skeletal muscle injury context.
