A comprehensive single cell transcriptional landscape of human hematopoietic progenitors

Project description:Hematopoietic Stem/Progenitor cells (HSPCs) are endowed with the role of maintaining a diverse pool of blood cells throughout the human life. Despite recent efforts, the nature of the early cell fate decisions remains contentious. Using single-cell RNA-Seq, we show that existing approaches to stratify bone marrow CD34+ cells reveal a hierarchically-structured transcriptional landscape of hematopoietic differentiation. Still, this landscape misses important early fate decisions. We here provide a broader transcriptional profiling of bone marrow lineage negative hematopoietic progenitors that recovers a key missing branchpoint into basophils and expands our understanding of the underlying structure of early adult human haematopoiesis. We also show that this map has strong similarities in topology and gene expression to that found in mouse. Finally, we identify the sialomucin CD164, as a reliable marker for the earliest branches of HSPCs specification and we showed how its use can foster the design of alternative transplantation cell products.

Single-cell RNA sequencing characterizes the comparision between Granulocyte-colony stimulating factor (G-CSF) primed human bone marrow and unstimulated bone marrow

Project description:Purpose: The goal of the study is to obatin a comprehensive landscape of G-CSF primed bone marrow (G-BM) and to deciphering the underlying mechanisms of immune modulatory effect induced by G-CSF treatment. Methods: We recruited two healthy donors and treated them with recombinant G-CSF at a dosage of 5μg/kg body weight per day for 5 consecutive days. The bone marrow samples were collected by aspiration on the fourth day of G-CSF treatment. Bone marrow samples from healthy donors were treated with lysing solution to remove erythrocytes and were then labeled with antibodies. Through flow sorting, the final cells used for single-cell RNA sequencing (scRNA-seq) contained CD45+CD66b- population (90%), CD66b+ population (5%), and CD45- population (5%). Results and Conclusion: Through unbiased analysis, our data systematically showed the alterations in the transcriptional landscape of hematopoietic cells in G-BM, and illustrated the mechanisms of hyporesponsiveness of T cells and natural killer (NK) cells caused by G-CSF stimulation.

A single cell hematopoietic landscape resolves 8 lineage trajectories and defects in Kit mutant mice

Project description:Haematopoietic stem and progenitor cells (HSPCs) maintain the adult blood system and their dysregulation causes a multitude of diseases. However, the differentiation journeys towards specific haematopoietic lineages remain ill defined, and system-wide disease interpretation remains challenging. Here, we have profiled 44,802 mouse bone marrow HSPCs using single cell RNA-Sequencing to provide a comprehensive transcriptional landscape with entry points to eight different blood lineages. We identified a common basophil/mast cell bone marrow progenitor, and characterised its molecular profile at the single cell level. Transcriptome sequencing of 13,815 HSPCs from the c-kit mutant W41 mouse model revealed the lack of a distinct mast cell lineage entry point, together with global shifts in cell type abundance. Proliferative defects were accompanied by reduced Myc expression. Compensatory processes included upreglation of the integrated stress response pathway and downregulation of pro-apoptotic gene expression in erythroid progenitors, thus providing a template of how single cell transcriptomics can reveal qualitative, quantitative and molecular aspects of mutant phenotypes.
