LncRNA Expression Profiling in sinonasal squamous cell carcinomas

ABSTRACT: Long non-coding RNAs (lncRNAs) play important roles in various biological progresses of carcinogenesis. However, the function of lncRNAs in human sinonasal squamous cell carcinoma (SNSCC) remains greatly unclear. In the current study, lncRNA AC091729.7 expression was examined in SNSCC samples by using microarray.The human 8 × 60 K lncRNA array was produced by Arraystar Company (USA). Over 25,000 lncRNAs were gathered from the canonical data sources encompassing UCSC, NCBI RefSeq, RNAdb, and NRED.

Project description:The Arraystar Human LncRNA Array v2.0 was designed for researchers who were interested in profiling both LncRNAs and protein-coding RNAs in human genome. 33,045 LncRNAs were collected from the authoritative data sources including RefSeq, UCSC knowngenes, Ensembl and many related literatures. This experiment is to profile lncRNAs and protein-coding RNAs using Arraystar Human LncRNA Array v2.0. Identification of coding RNAs and lncRNAs that are diffrentially expressed in colorectal cancer by comparing sample A-E (normal colorectal cells) vs sample F-J (colorectal tumor cells) and c-MYC-regulating lncRNAs by comparing sample 1-3 (triplicate of HCT116 cells treated with control siRNA) vs sample 4-6 (triplicate of HCT116 cells treated with siRNA targeting MYC) and sample 7-9 (triplicate of RKO cells treated with control siRNA) vs sample 10-12 (triplicate of RKO cells treated with siRNA targeting MYC) .

Analyses of long non-coding RNAs in human retinal endothelial cells following glucose treatment

Project description:The differential expression of lncRNAs in human retinal endothelial cells (HRECs) was investigated with a commericially available microarray (ArrayStar Human LncRNA Microarray V3.0; ArrayStar Inc., Rockville, Maryland USA). Approximately 28,035 lncRNAs and 21,407 coding transcripts were detected using this microarray. In addition to the array findings, lncRNAs were further constructured using transcriptome databases (including RefSeq, Gencode, UCSC). Sequences were selected using proprietary strategies and each transcript is represented by a specific exon or splice junction probe, which can accurately identify an individual transcript. Nevertheless, both postive and negative probes for housekeeping genes were additionally used as controls.

LncRNAs expression profiles in the livers of C57Bl/6 mice after partial hepatectomy

Project description:Liver regeneration has important implications because many therapeutic strategies for the surgical treatment of liver diseases, such as removal of liver tumors and liver transplantation, depend on the ability of the liver to regenerate physically and functionally. Recent studies reported that lncRNAs control cell proliferation in hepatocellular carcinoma (HCC). However, the role of lncRNAs in liver regeneration and the overall mechanisms remain largely unknown. To address this issue, we carried out a genome-wide lncRNA microarray analysis during liver regeneration in mice after 2/3 partial hepatectomy (PH) at various time points. The results revealed differential expression of thousands of lncRNAs during liver regeneration. Six-week-old male wildtype C57Bl/6 mouse liver samples were obtained at 0, 1.5, 12, and 24 hours after 2/3 PH, and three mice were analyzed for each time point. Total RNA was isolated using Trizol.Mouse Stringent LncRNA Array (4 x 44K, ArrayStar, Rockville, MD) were used to monitor the expression level of approximately 14000 lncRNAs identified from the NCBI RefSeq, UCSC, RNAdb2.0, NRED, Fantom3.0 and UCRs. LncRNAs differentially expressed were identified by comparing expression levels during liver regeneration in mice after 2/3 partial hepatectomy (PH) at various time points.

LncRNAs expression profiles in the livers of 20-month-old male HBx transgenic mice and C57BL/6 wild-type mice

Project description:The hepatitis B virus X protein (HBx) has been implicated as an oncogene in both epigenetic modifications and genetic regulation during hepatocarcinogenesis, but the underlying mechanisms are not entirely clear. Long non-coding RNAs (lncRNAs), which regulate gene expression with little or no protein-coding capacity, are involved in diverse biological processes and in carcinogenesis. We asked whether HBx could promote hepatocellular carcinoma (HCC) by regulating the expression of lncRNAs.In this study, we investigated the alteration in expression of lncRNAs induced by HBx using microarrays, and our results indicate that HBx transgenic mice have a specific profile of liver lncRNAs compared with wild-type mice. For these experiments, six each of 20-month-old male HBx-transgenic mice and wild-type C57BL/6 mice were sacrificed and the livers were removed. Every three livers were pooled as one sample; therefore, each group was represented by two samples. The total RNA was extracted from the four samples and used for microarray experiments. Mouse LncRNA Array (4 x 44K, ArrayStar, Rockville, MD) were used to monitor the expression level of approximately 14000 lncRNAs identified from the NCBI RefSeq, UCSC, RNAdb2.0, NRED, Fantom3.0 and UCRs. Project description:To identify lncRNAs involved in regulating PMN-MDSCs, an Arraystar lncRNA microarray was performed to determine the lncRNA expression profile in PMN-MDSCs. Compared to those in CD11b+Ly6G+ cells under physiological conditions, the expression of abundant lncRNAs was significantly higher in PMN-MDSCs from the tumor microenvironment. In these lncRNAs, lncRNA AK036396, whose sequencing information has been identified in the UCSC database, was one of the most significantly upregulated lncRNAs and its expression was confirmed by quantitative real-time PCR (qRT-PCR). In addition, microarray data indicated that Fcnb expression, which can be used to identify immature granuloctyes and is closely associated with granulocyte maturation, was one of the highest potential target molecules of lncRNA AK036396 in PMN-MDSCs.

Bladder cancer lncRNA expression profiling

Project description:Using the highly sensitive lncRNA array, we screened the lncRNAs abundant in the human bladder cancer and Adjacent normal bladder tissues, and the function of differentially expressed lncRNAs were analyzed by bioinformatics. The Arraystar Human lncRNA Array (8x15K, Arraystar) and whole human mRNA Array (4x44K, Arraystar) and was used to profile differentially expressed lncRNAs and genes in bladder cancer vs. normal tissues following the manufacturerâs instructions. Briefly, extracted RNA template (1mg) was reversely transcribed into cDNA and digested into fragments with endonucleases. These fragments were labeled with DNA labeling reagent and labeled cDNAs were hybridized to the microarray via incubation at 45Â°C and rotated at 60 rpm for 17 h. Following washing and staining, the arrays were scanned using a GeneChip Scanner3000 with GeneChip Operating Software.
