Long non-coding RNA and mRNA transcriptomic profiles after ischemia-reperfusion injury in rat spinal cord.

ABSTRACT: With the aim of exploring expression profiles and biological functions of long non-coding RNA (lncRNA) and mRNAs after ischemia-reperfusion injury (SCII), differentially expressed lncRNAs (DElncRNAs) and mRNAs (DEmRNAs) in rat spinal cords were identified following SCII through high-throughput RNA sequencing. In total, 1455 lncRNAs and 6707 mRNAs were observed to be differentially expressed (FC ≥1.5 and P <0.05) after SCII, including 761 up-regulated and 694 down-regulated lncRNAs and, 3772 up-regulated and 2935 down-regulated mRNAs.

Identification of differentially expressed lncRNAs and mRNAs in luminal-B breast cancer by RNA-sequencing

Project description:Background: Luminal B cancers show much worse outcomes compared to luminal A. This present study aims to screen key lncRNAs and mRNAs correlated with luminal-B breast cancer. Methods: Luminal-B breast cancer tissue samples and adjacent tissue samples were obtained from 4 patients with luminal-B breast cancer. To obtain differentially expressed mRNAs (DEmRNAs) and lncRNAs (DElncRNAs) between luminal-B breast cancer tumor tissues and adjacent tissues, RNA-sequencing and bioinformatics analysis were performed. Functional annotation of DEmRNAs and protein-protein interaction networks (PPI) construction were performed. DEmRNAs transcribed within a 100kb window up- or down-stream of DElncRNAs were searched, which were defined as cis nearby-targeted DEmRNAs of DElncRNAs. DElncRNA-DEmRNA co-expression networks were performed. Results: A total of 1178 DEmRNAs and 273 DElncRNAs between luminal-B breast cancer tumor tissues and adjacent tissues were obtained. Hematopoietic cell lineage, Cytokine-cytokine receptor interaction, Cell adhesion molecules (CAMs) and Primary immunodeficiency were significantly enriched KEGG pathways in luminal-B breast cancer. FN1, EGFR, JAK3, TUBB3 and PTPRC were five hub proteins of the PPI networks. A total of 99 DElncRNAs-nearby-targeted DEmRNA pairs and 1878 DElncRNA-DEmRNA co-expression pairs were obtained. Conclusion: This study determined key genes and lncRNAs involved in luminal-B breast cancer, which expected to present a new avenue for the diagnosis and treatment of luminal-B breast cancer.

Results of differentially expressed lncRNAs in COPD and healthy smoker using the Arraystar Human LncRNA Microarray

Transcriptome analysis of rice reveals the lncRNA-mRNA regulatory network in response to Rice black-streaked dwarf virus infection

Project description:To better understand the response mechanism of rice plants to Rice black-streaked dwarf virus (RBSDV) infection, we performed a comparative transcriptome analysis between the RBSDV-infected and non-infected rice plants. A total of 1342 mRNAs and 22 lncRNAs were identified to be differentially expressed after RBSDV infection. Most differentially expressed transcripts involved in the plant-pathogen interaction pathway were upregulated after RBSDV infection, indicating the activation of rice defense response by RBSDV. A network of differentially expressed lncRNAs (DElncRNAs) and mRNAs (DEmRNAs) was then constructed. In this network, there are 56 plant-pathogen interaction-related DEmRNAs co-expressing with 20 DElncRNAs, suggesting these DElncRNAs and DEmRNAs may play essential roles in rice innate immunity against RBSDV.

Altered lncRNAs transcriptomic profiles in atherosclerosis-induced ischemic stroke

Project description:Long non-coding RNAs (lncRNAs) can not only regulate gene transcription and translation, but also participate in the development of central nervous system diseases as epigenetic modification factors. However, their functional significance in atherosclerosis-induced ischemic stroke (AIIS) is unclear. The study aimed to screen out differentially expressed lncRNAs (delncRNAs), and to elucidate their potential regulatory mechanisms in the pathophysiology of AIIS. We screened out 10 patients with AIIS and recruited 10 healthy volunteers. We used microarray to detect the whole blood RNA of subjects, and explored the biological functions of delncRNAs by GO and KEGG analysis. After further analyzing the delncRNAs of THP-1 stimulated by ox-LDL, selective lncRNAs were screened. Through co-expression analysis, a corresponding lncRNA-mRNA interaction network was constructed. We yielded 180 delncRNAs (44 up-regulated and 136 down-regulated) and 218 demRNAs (45 up-regulated and 173 down-regulated). Lnc-SCARNA8 and lnc-SNRPN-2 are the highest elevated and decreased lncRNA in AIIS, respectively. The delncRNAs may play a significant role in ubiquitination-mediated protein degradation signaling pathways. In THP-1 cells models, the expression levels of lnc-SLC22A16-3, lnc-MTRNR2L1-10 and lnc-ACAT1-4 were consistent to the microarray results. According to lncRNA-mRNA network, the expression of vacuolar protein sorting 13 homolog B (VPS13B) and biliverdin reductase B (BLVRB) were significantly regulated. This study identified selective delncRNAs through microarray detection and validated by in vitro cell experiment. Our findings suggest that the ubiquitinated proteasome pathway, VPS13B and BLVRB may play a fundamental role in the pathological process of AIIS.

whole-transcriptome analysis of Granulosa Cells Between the Healthy and Atresia Follicles in Chinese Buffalo

Project description:GCs were collected from HFs and AFs , to use second-generation high-throughput sequencing for whole-transcriptome analysis, respectively. In total, 1861 and 1075 mRNAs, 159 and 24 miRNAs, 123 and 100 lncRNAs, and 58 and 54 circRNAs were identified to be differentially expressed (DE) in up-regulated and down-regulated. Enrichment of functions and signaling pathways of the DEgenes showed that most of DEmRNAs and targets of DEmiRNAs, DElncRNAs and DEcricRNAs were annotated to the categories of ‘PI3K-Akt signaling pathway’, ‘ECM-receptor interaction’, ‘Focal adhesion’, ‘mTOR signaling pathway ’ ‘TGF-beta signaling pathway’, ‘Rap1 signaling pathway’, and ‘Estrogen signaling pathway’. The ceRNA (competing endogenous RNA) network was constructed based on ceRNA theory further revealed regulatory roles of these DERNAs in granulosa cells of buffalo atretic follicles. A large number of mRNAs, lncRNAs, circRNAs, and miRNAs in buffalo granulosa were altered in healthy and atretic follicles, which may play crucial roles in atretic of buffalo follicles through the ceRNA regulatory network.
