Neurons Release Serine to Support mRNA Translation in Pancreatic Cancer

ABSTRACT: In this dataset, we included sequencing data of total and ribosome protected fragments obtained from PATU-8902 cell lines grown in DMEM (2.78mM glucose, 4mM glutamine, 1mM pyruvate) + 10%dialyzed FBS + 1% Pen/Strep with or without 400uM Ser and 400uM Gly for 24 hours.

Project description:Comparison of gene expression profiles of the GL261 cell line (a murine glioma model) grown in duplicate in two different types of media. AC samples where grown in DMEM supplemented by 20% FBS, 5 U/ml pen/strep and 4 mM L-glutamine. NS samples were grown in DMEM/F12 (50/50) supplemented with 2 U/ml pen/strep, 1 ug/ml fungizone, 1x B27, 20 ng/ml bFGF, 20 ng/ml EGF, 20 ng/ml LIF and 5 ug/ml heparin. We have reason to believe the NS media enhances cell de-differentiation.

Project description:Primary hematopoietic cells were transformed by retrovirally transduced MLL-ENL. The resulting cell population was either cultured in full medium or under starvation conditions without serine and glycine. A comparison of forskolin-induced mRNA vs. an inactive control in the rat PC12 cell pheochromocytoma cell line.

Project description:PC12 cells (passage 22) were cultured at 5% CO2 in a 37 C incubator. The growth medium was DMEM (high glucose, Invitrogen) supplemented with 25mM HEPES, 10% FCS, 5% FBS and 1x Pen/Strep (Invitrogen). 1x106 cells were starved overnight in DMEM+25 mM HEPES and treated with 10 uM 1,9 dideoxy forskolin or forskolin for 60 min. The final DMSO concentration was 0.05%. Total RNA was purified using Trizol (Invitrogen) according to the manufacturers protocol. An additional round of purification was conducted using Rneasy columns (Qiagen) according to the manufacturers protocol. cRNA was synthesized and labeled according to standard Affymetrix protocols. 2 biological replicates for the forskolin and 1,9 dideoxy forskolin conditions were run on Affymetrix RAE230 A and B chips for a total of 8 hybridizations. Basal Cell Carcinoma Tumor-derived Fibroblasts

Project description:Dataset contains samples that are all fibroblast cells that have been cultured from fresh human tissue. Fibroblasts were derived either from tumor (basal cell carcinoma) or non-tumor (control) tissue. Samples were maintained in DMEM, 10% FBS, glutamine, pen/strep and passaged for 4 passages before RNA harvest was performed using Invitrogen FastTrack. Reference channel RNA is the same for each array in the dataset and is Stratagene Universal Reference RNA. Hybridizations were performed for 14-18 hours at 65 C. Scanning was performed using AxonScanner and data were analyzed using GenePix 3.0. Project description:Determine the effect of knocking out the H2afj gene on the transcriptome of MEFs induced into senescence with etoposide. MEFs were produced from individual H2A.J-ko or isogenic WT C57BL/6-N embryos. 3 different female WT and H2A.J-ko MEFs were used for the transcriptome analyses. MEFs were cultivated in DMEM + Gluta-Max (Gibco 31966) + 10%FBS + pen/strep in a 5% carbon dioxyde and 5% oxygen incubator. MEFs were passed twice before inducing senescence by treatment with 2.5 µM etoposide for 6 days (with media changed after 3 days), followed by 3 days incubation in fresh medium without etoposide.

The final DMSO concentration was 0.05%. Total RNA was purified using Trizol (Invitrogen) according to the manufacturer's protocol. Breast cancer cell line panel stimulated with estradiol

Project description:A panel of twelve breast cancer cell lines (ATCC) were exposed to 0, 1 or 10 nM 17β-estradiol (E2) for 16 hours. Cells were maintained in DMEM/F12 1:1 (DF) supplemented with 10% or 20% fetal calf serum (FCS) or 20% FCS and 0.01 mg/ml insulin. Two days before experiments, cells were seeded in 60 mm plates in DF with charcoal stripped phenol red-free serum supplemented with non-essential amino-acids and pen/strep, at a density such that 75%-90% confluence was obtained by the time of harvesting. Medium was refreshed 24 hours before exposure to 1 nM E2, 10 nM E2 or DMSO (control) for 16h. Subsequently cells were harvested and RNA was extracted using the Nucleospin RNA isolation kit (Macherey-Nagel).
