Transcriptome of Actinosynnema pretiosum ATCC 31280 under exogenous supplement of AP-3

ABSTRACT: In search of AP-3 resistant genes, ATCC 31280△ansaA (inactivation of ansamitocin pksA, in avoiding of the interruption of endogenous generated AP-3) were cultured under the addition of 0, 50, 100 and 200 mg/L exogenous AP-3 for 24 h and collected, for strains under 200 mg/L AP-3, samples after 48 h and 72 h were also collected, and the RNA samples were collected and sent for sequencing.

Transcriptome of ansamitocin P-3 producer Actinosynnema pretiosum ATCC 31280

Project description:In submerged cultivation of filamentous microbes, including actinomycetes, complex morphology is one of the critical process features for secondary metabolites production. Ansamitocin P-3 (AP-3), an antitumor agent, is a secondary metabolite produced by Actinosynnema pretiosum ATCC 31280. An excessive mycelial fragmentation of A. pretiosum ATCC 31280 was observed during the early stage of fermentation. In order to identify genes involved in the early mycelial fragmentation, the total RNAs of mycelia collected at 15, 18, and 24 h were extracted and subjected to transcriptome sequencing using RNA-seq technology.Through comparative transcriptomic analysis, a subtilisin-like serine peptidase encoded gene APASM_4178 was identified to be responsible for the mycelial fragmentation. Mutant WYT-5 with the APASM_4178 deletion showed increased biomass and improved AP-3 yield by 43.65%.

The effects of exogenous RNAs on transcriptome

Project description:To explore the potential functions of exogenous RNAs in circulation, we transfected several synthetic, double-stranded mature microRNA-like molecules selected from observed exogenous miRNA sequences and some highly abundant exogenous sequences (bacterial rRNAs) that have potential to form pre-miRNA-like secondary structures into a mouse, Dicer-deficient, fibroblast cell line. This provides a good tool for studying the function of miRNAs. By introducing individual miRNA into these cells and avoiding multiple interactions of microRNA and mRNA (Wang et al in preparation) it is possible to interrogate the cells for mRNA levels, which are informative as to specific miRNA function.

Project description:Global mRNA expression profiling of patient derived pancreatic carcinoma xenograft Bo63 were collected using Agilent human whole genome array (G4845A AMADID 026652, cRNA 4x44k V2) . Two different sources of RNA were analyzed: 1.) Bo63 xenograft tumors grown on nude mice treated with vehicle only as control. 2.) Bo63 xenograft tumor grown on nude mice treated with JQ1 and SAHA (SAHA 25 mg/kg 1-0-0 and JQ1 50 mg/kg 0-0-1, treatment was imitated when tumor size reached 200 mm³ +/- 20 mm³.

Approximately 200 mosue embryos were sorted for heterozygous or homozygous deletion of the MISR2, urogenital ridges were collected and the gonads were discarded. mRNA was prepared from pooled ridges and sent for Affymetrix analysis.

Transcription profiling of Atlantic cod exposed to alkylphenols and produced water

Project description:Female Atlantic cod (Gadus morhua)were devided in to five groups and oraly exposed to alkylphenols and produced water for 20 weeks. Differentially expressed genes were studied in liver samples using the CodStress array. The five groups were fed with feed-paste containing two different doses of the AP mixture (Low AP and High AP), PW, 17?-estradiol (E2) and toxicant-free paste (control group) respectively. The body burden for each compound corresponded to 20 ?g/kg of total AP in Low AP group, 4000 ?g/kg ?g/kg of total AP in High AP group, 100 ?g E2/kg in the E2 group 500 mg PW/kg in the PW group.
