RNA-Seq profiling of circular RNAs and the oncogenic role of circPVT1 in cutaneous squamous cell carcinoma

ABSTRACT: Circular RNAs(circRNAs),which are a type of non-coding RNA with a special structure, have attracted the attention of researchers in recent years.As a high throughput gene screening method, RNA-seq has been widely used in tumor research.In present study,we assessed the expression pattern of circRNAs in CSCC via RNA-seq on CSCC and matched paracancerous samples. We further identified circPVT1 as being overexpressed in CSCC tissues and cells.Subsequently, we identified the characteristics of circPVT1 in A431 and SCL1 cells.Finally, we designed an siRNA for the junction of circPVT1 and confirmed that the knockdown of circPVT1 could inhibit the proliferation, migration, and invasion of CSCC cells.In summary, using RNA-seq we established the expression profile of circRNAs in CSCC, and the allowed us to examine of the role of circPVT1as an oncogene in this context, highlighting this circRNA as a potentialtarget for CSCC therapy.

Single cell transcriptomics reveals dysregulated immnue homeostasis in different stages in HPV-induced cutaneous squamous cell carcinoma

Project description:Cutaneous squamous cell carcinoma (cSCC) is a common skin cancer in humans. HPV persistence in the epidermis and excessive wart or squamous is associated with cancer development. Various viral warts can be found on the skin infected with HPV, like condyloma acuminatum and bowenoid papulosis (BP). At present, it is believed that BP is a potential malignant squamous cell carcinoma in situ. In this study, we reported a very rare case of HPV-positive patient with concurrence of BP and cSCC. This patient progressed at a very fast rate and transferred to death quickly. To reveal the cell microenvironment changes from normal skin (NS) to BP and cSCC after HPV infection, we performed scRNA-seq on four pathological lesions skin (NS, BP, paracancerous squamous cell carcinoma (pc-cSCC) and cSCC) from this patient. Among immune cells, CD52+ macrophages were only detected in pc-cSCC and cSCC tissue, and two clusters of T cells, CD8+ Tex cells and CD4+ Tregs as well as matrix cells like MMP1+, MMP11+ fibroblasts were increased in pc-cSCC and cSCC tissue. Widely interactions were also found among specific T cells/macrophages and keratinocytes, which might be involve in the cSCC progress. Targeting these cells or their interactions may be beneficial for the diagnosis and treatment of cSCC.

The secretome of skin cancer cells activates the mTOR/MYC pathway in healthy keratinocytes and converts them into tumorigenic cells

Project description:Cutaneous squamous cell carcinoma (cSCC) is the most aggressive tumor among non-melanoma skin cancers (NMSC), showing a high potential for local invasion and metastasis. In recent years, the incidence of cSCC has increased tremendously due to increased UV exposure. The secretome of cancer cells is currently the focus of many studies in order to identify new marker proteins for different types of cancer and to investigate its influence on the tumor microenvironment. In our study we evaluated whether the secretome of cSCC cells has an impact on keratinocytes, the surrounding tissue cells of cSCC. Therefore, we analyzed and compared the secretome of human A431 cancer cells and of HaCaT keratinocytes by mass spectrometry. In a second experiment, keratinocytes were exposed to the secretome of A431 cells and the transcriptome was analyzed by next-generation sequencing. Several proto-oncogenes including MYC and EGFR were up-regulated and tumor suppressor genes such as CDKN2A and TP53 were down-regulated in keratinocytes treated with A431 conditioned medium (CM). HaCaT cells incubated with A431-CM revealed a significantly activated mTOR pathway with a concomitant increase in proliferation and migration. In contrast, the inhibition of mTOR by rapamycin led to a decreased proliferation- and migration-rate of A431-CM treated keratinocytes, which demonstrated the relevance of the mTOR complex in these processes. In conclusion, our data demonstrate the impact of the secretome of cancer cells on the transcription machinery of the cells surrounding the tumor, leading to a tumorigenic cell fate. These observations underline the influence of mTOR on cSCC and might bear significance for novel strategies in cancer therapy.

MicroRNA Expression in Cutaneous Squamous Cell Carcinoma

Project description:Cutaneous squamous cell carcinoma (cSCC) is the second most commonly diagnosed cancer in the United States each year. Despite a generally good prognosis, metastatic cSCC results in over 3500 deaths annually. There are no specifically targeted therapies or biomarkers for metastatic cSCC. To determine whether aberrant microRNA expression occurs in metastatic cSCC which could provide novel targets for therapy or biomarkers for earlier diagnosis or prognosis, microRNA expression profiling was performed in 48 samples including normal skin, primary tumors and metastases. Multiple microRNAs showed differential expression; miR-4286, miR-200a-3p and miR-148-3p showed increased expression and miR-1915-3p, miR-205-5p, miR-4516 and miR-150-5p showed reduced expression in metastatic samples. Several microRNAs previously showing aberrant expressionshown to be aberrantly expressed in primary cSCCs were also observed in this study including miR-100, miR-135b, miR-145, miR-21, and miR-214. In summary, several microRNAs show differential expression between primary and metastatic cSCCs; these may be useful as biomarkers for metastasis or as targets for therapytherapeutic targets. Single-cell Sequencing Highlights Heterogeneity and Malignant Progression in Actinic Keratosis and Cutaneous Squamous Cell Carcinoma

Project description:Cutaneous squamous cell carcinoma (cSCC) is the second most frequent of the keratinocyte-derived malignancies with actinic keratosis (AK) as a precancerous lesion. To comprehensively delineate the underlying mechanisms for the whole progression from normal skin to AK to invasive cSCC, we performed single-cell RNA-seq (scRNA-seq) to acquire the transcriptomes of 138,982 cells from 13 samples of six patients including AK, squamous cell carcinoma in situ (SCCIS), cSCC and their normal tissues, covering comprehensive clinical courses of cSCC. We identified diverse cell types, including important subtypes with different gene expression profiles and functions in major keratinocytes. In SCCIS, we discovered the malignant subtypes of basal cells with differential proliferative and migration potential. Differentially expressed genes (DEG) analysis screened out multiple key driver genes including transcription factors (TFs) along AK to cSCC progression. Immunohistochemistry (IHC) / immunofluorescence (IF) experiments and single-cell ATAC sequencing (scATAC-seq) data verified the expression changes of these genes. The functional experiments confirmed the important roles of these genes in regulating cell proliferation, apoptosis, migration and invasion in cSCC tumor. Furthermore, we comprehensively described the tumor microenvironment (TME) landscape and potential keratinocyte-TME crosstalk in cSCC providing theoretical basis for immunotherapy. Together, our findings provide a valuable resource for deciphering the progression from AK to cSCC and identifying potential targets for anticancer treatment of cSCC.

Key differences identified between actinic keratosis and cutaneous squamous cell carcinoma by transcriptome profiling

Project description:Cutaneous squamous cell carcinoma (cSCC) is one of the most common malignancies in fair skinned populations worldwide and its incidence is increasing. Despite previous observations of multiple genetic abnormalities in cSCC, the oncogenic process remains elusive. The purpose of this study was to investigate the transcriptomes of cSCC and actinic keratoses (AK), to elucidate key differences between precursor AK lesions and invasive carcinoma. This study identified 196 genes that are differentially expressed between AK and cSCC, with enrichment for processes including epidermal differentiation, cell migration, cell cycle regulation and metabolism. Gene set enrichment analysis highlighted a key role for the MAPK pathway in the transition from AK to cSCC. Furthermore, the differentiation status of the tumor influenced the gene expression profile, which may have implications for drug sensitivity and response in clinical trials. These data indicate that progression to cSCC is associated with a complex pattern of molecular changes. We have identified relevant pathways involved in this process, in particular that the MAPK pathway may be pivotal to the transition from AK and may represent a potential therapeutic target. RNA was extracted by laser capture microdissection from 10 AK and 30 cSCC, for analysis using the Affymetrix HG U133 Plus 2.0 microarrays. The cSCC samples included a range of histological diagnoses (well differentiated through to poorly differentiatied) from both immunocompetent and immunosuppressed patients.
