ABSTRACT: Transgene loci were transfered in different Arabidopsis thaliana mutant backgrounds by crossing. Small RNA molecules were extracted and sequenced to survey the influence of mutations on transgene small RNA biogenesis.

Small RNA-dependent epigenetic modifications in Arabidopsis thaliana embryos

Project description:We report the survey of two repressive epigenetic marks in hand-dissected mature Arabidopsis embryos. DNA from approximately 2500 embryos was extracted for each samples. DNA was treated with bisulfite and fractionated for whole genome bisulfite sequencing to reveal methylated cytosines. Chromatin was fractionnated and immuno-precipited with either anti-H3K9me2 or anti-H3 to test for histone methylation. Both profiles were compared in different mutant backgrounds to survey how small RNA influence reprogramming in the embryo.

Expression data from rGRF3, 35S:GIF1 and rGRF3x35S:GIF1 plants

Project description:The Growth Regulating Factors (GRFs) are plant specific transcription factors. They form complexes with GRF Interacting Factors (GIFs), a small family of transcriptional co-activators. In Arabidopsis thaliana, seven out of the nine GRFs are regulated by microRNA miR396. A detailed analysis of GRF3 revealed that a modified transgene, insensitive to the regulation of miR396, causes a strong increase in the number of cells in leaves, while an additional increase of GIF1 expression further enhances the number of cells synergistically. Genome-wide transcript profiling revealed that simultaneous increase of GRF3 and GIF1 levels causes additional effects in gene expression compared to either of the transgenes alone. We observed that GIF1 interacts in vivo with GRF3, as well as chromatin remodeling complexes, providing a mechanistic explanation for the additional activities of a GRF3-GIF1 complex. Interestingly, we found that the GRF system also regulates leaf longevity. Genetic and molecular analysis revealed that the functions of GRFs in leaf size and senescence can be uncoupled, demonstrating that the GRFs control different stages of leaf development. The results provide new insights into the functions of a complex regulatory network composed of microRNAs, transcription factors, and co-transcription factors. We used microarrays to obtain the transcription profile of plants overexpressing GRF3, GIF1 or both genes toghether.

F1 mutant males in C57 and CAST-F1 backgrounds had cardiomyopathy and low heart function, whereas A/J F1 mutant males had normal heart function.

Project description:In eukaryotes, heterochromatin is characterized by numerous epigenetic marks, including DNA methylation. Spreading of these marks into nearby active genes must be avoided in order to maintain appropriate gene expression. Here, we uncover Arabidopsis Methyl-CpG-Binding Domain 7 (MBD7) and Increased DNA Methylation 3 (IDM3) as anti-silencing factors that prevent transgene repression and genome-wide DNA hypermethylation. MBD7 preferentially binds to highly methylated, CG-dense regions associated with non-CG methylation and physically associates with other anti-silencing factors, including the histone acetyltransferase IDM1, IDM2, and IDM3. IDM1 and IDM2 were previously shown to facilitate active DNA demethylation by the 5-methylcytosine DNA glycosylase/lyase ROS1. Thus, MBD7 tethers the IDM proteins to methylated DNA, which enables the function of DNA demethylases that in turn establish chromatin boundaries and limit DNA methylation Using ChIP-seq to study the genomic targeting principle of MBD7 protein
