Small intestinal tissue 96h after 14 Gy whole body gamma-irradiation of VillinCreERT2 Hnf4a knockout mice

ABSTRACT: This experiment was performed to assess the effect of loss of Hnf4a in the intestinal epithelium on the regeneration process after irradiation. Intestinal epithelium specific knockout was obtained by oral adminstration of tamoxifen to VillinCreERT2+-Hnf4afl/fl mice and VillinCreERT2--Hnf4afl/fl mice (which served as controls). 3 weeks after the tamoxifen administration, mice received 14 Gy whole-body gamma-irradiation. RNA was extracted from small intestinal tissue 96 hours after irradiation.

Project description:The intact intestinal epithelial barrier protects our body from a range of immune mediated diseases. The epithelial layer has an impressive ability to reconstitute and repair upon damage and this process of repair is increasingly seen as a therapeutic target. In vitro models to study this process in primary intestinal cells are lacking. Therefore we established and characterized an in vitro model of intestinal damage and repair by applying γ-radiation on small intestinal organoids. We then used this model to identify novel regulators of intestinal regeneration. Small intestinal single crypts were isolated from C57BL/6 mice and cultured in matrigel. We treated the organoid cultures, 3 days after seeding, with 6 Gy of gamma-irradiation. RNA was isolated at 24, 48 and 96 hours after irradiation. Non-irradiated controls were collected per time point.

Transcription Factors GATA4 and HNF4A Control Distinct Aspects of Intestinal Homeostasis in Conjunction With the Transcription Factor CDX2

Project description:To determine whether the intestine-restricted transcription factor (TF) CDX2 functionally interacts with the endoderm-wide TF HNF4A, we crossed tissue-specific conditional Cdx2 and Hnf4a knockout mice to generate compound mutant mice. We used RNA-sequencing to profile gene expression changes in compound mutant mice compared to control mice. The compound mutant mice had a significantly worse phenotype than either single mutant, and gene expression was significantly perturbed in compound mutants compared to control mice. Total RNA isolated from control and compound mutant (Hnf4a-del;Cdx2-del) jejunal mouse intestinal epithelium was prepared for sequencing using the TruSeq RNA Sample Preparation Kit (Illumina) according to the manufacturer's instructions. 75-base-pair single-end reads were sequenced on an Illumina NextSeq 500 instrument. The data include 2 independent biological replicates per genotype.

RIME Analysis of HNF4A binding partners in the intestinal epithelium

Project description:The mechanisms driving gene expression changes during intestinal differentiation are unclear. Our studies have shown differential recruitment and occupancy of Pol II to be a major driver of these gene expression changes. Additionally, we have identified the transcription factor HNF4 as a key player in shaping this phenomenon. To gain insights into the protein-based mechanisms underlying HNF4-mediated Pol II recruitment, we performed RIME (Rapid Immunoprecipitation Mass Spectrometry of Endogenous proteins) using anti-HNF4A antibodies in primary mouse epithelium.

Project description:Upon tamoxifen induced recombination, Villin-CreERT2+ Lsd1fl/fl (icKO) mice develop an immature intestinal epithelium characterized by an incomplete differentiation of enterocytes and secretory lineages, reduced number of goblet cells and a complete loss of Paneth cells. The main goal of this experiment was to test whether maturation of intestinal epithelium affects microbiota establishment and development. In addition, this loss of differentiated cell types after Lsd1 recombination is gradual and dependent on renewal times of each specific cell type (i.e. enterocytes take less than a week to be fully replenished while Paneth cells cycle around every 4 weeks). Hence by collecting stool from the same mouse at different time points after tamoxifen induced recombination a relationship between loss of particular cell types and changes in bacterial populations can be established. Decoupling astrocytes in adult mice impairs synaptic plasticity and spatial learning

Project description:To study the role of the gap junction coupled astrocytic network, we generated inducible double knockouts to selectively delete Cx30 and Cx43 from astrocytes in adult mice. Mice carrying loxP-flanked Gjb6 (Cx30fl/fl mice) (Boulay et al., 2013) and Gja1 (Cx43fl/fl mice) (Theis et al., 2003) alleles were crossbred with mice expressing the tamoxifen-sensitive Cre-recombinase CreERT2 under the endogenous GLAST(Slc1a3)-promoter (Mori et al., 2006). Adult, 8-10 week old mice (Cx30fl/fl:Cx43fl/fl:GLASTCreERT2/+, termed cKO) and littermate control mice (Cx30fl/fl:Cx43fl/fl:GLAST+/+) were injected with tamoxifen for 5 consecutive days and hippocampi were isolated for subsequent TMT-based proteomics analysis 90 days after tamoxifen treatment, to study the consequences of astrocyte decoupling and connexin deletion.

HNF4A regulation of transcription profiles in the mouse cecal epithelial cells

Project description:Purpose: HNF4A is a highly conserved nuclear receptor that has been associated with inflammatory bowel diseases. The goal of this study is to determine transcriptional regulation by HNF4A in the cecal IECs.. Methods: Intestinal epithelial cells (IECs) were sorted from the ceca of young adult WT and HNF4A IEC-specific KO mice and sequenced for transcriptome. Differentially expressed genes comparing the WT and HNF4A IEC-KO were determined. Results: Epithelial HNF4A regulates expression of hundreds of genes. HNF4A is particularly required for the expression of a set of immune signaling molecules that are critical for the IEC-intrapithelial lymphocyte crosstalk. Those molecules include members of the butyrophilin-like molecules (Btnl1 and Btnl6) and MHC-I like molecule H2-T3 etc. Expression of the immune signaling molecules was validated by qPCR. Further comparison with HNF4A ChIP-seq datasets confirmed that those genes are also direct HNF4A targets.

Small intestinal tissue and epithelial regeneration after 12 Gy whole-body irradiation of C57BL/6 wild type mice

Project description:C57BL/6 wild type mice were exposed to 12 Gy whole-body irradiation. Before irradiation (t=0) and at t=24, 48 and 96 hours after irradiation, mice (n=10 per time point) were euthanized. From n=5 mice per time point RNA was isolated from small-intestinal (jejunum) tissue, from n=5 mice per time point RNA was isolated from EDTA-isolated epithelial cells from small-intestinal tissue (jejunum).

Project description:Purpose: HNF4A is a highly conserved nuclear receptor that has been associated with inflammatory bowel diseases. The goal of this study is to determine and compare transcriptional regulation by HNF4A in the small intestine and large intestine in mice. Methods: Intestinal epithelial cells (IECs) were flow sorted from the ileum and colon of WT and HNF4A IEC-specific KO mice at 21~22 days old and sequenced for transcriptome. Differentially expressed genes in the illeum and colon respectively comparing the WT and HNF4A IEC-KO were determined. Results: HNF4A regulates expression of hundreds of genes in both ileal and colonic IECs. However, many of the DE genes and the magnitude of changes are location specific. In general, a more significant dependancy on HNF4A is found in the colon. HNF4A is particularly required for the expression of a set of immune signaling molecules that are critical for the IEC-intrapithelial lymphocyte crosstalk. Those molecules include members of the butyrophilin-like molecules (Btnl1, Btnl2, Btnl4, and Btnl6) and MHC-I like molecule H2-T3 etc. Expression of the immune signaling molecules was validated by qPCR. Further comparison with HNF4A ChIP-seq datasets and validation with ChIP-qPCR confirmed that those genes are also direct HNF4A targets.
