Tracking the elusive function of Bacillus subtilis Hfq (NimbleGen)

Project description:Transcriptomic analysis of Bacillus subtilis hfq mutant in exponential phase of growth. Wild-type strain and hfq mutant cells in exponentially growth phase were subjected to tiling array gene expression analysis. RNA-binding protein Hfq is a key component of the adaptive responses of many proteobacterial species. In these organisms, the importance of Hfq largely stems from its participation to regulatory mechanisms involving small non-coding RNAs. In contrast, the function of Hfq in Gram-positive bacteria has remained elusive. Hfq does not appear to influence B.subtilis RNA patterns during the exponential phase to any significant extent, at least in cells grown in rich medium.

Transcriptomic consequence of the mutation in the response regulator gene gacA of the two-component regulatory system GacS/GacA in the rhizosphere biocontrol strain Pseudomonas aeruginosa M18

Project description:To investigate the influence of GacA on the genome-wide transcription of the rhizobacterium P. aeruginosa M18, DNA microarray experiments were carried out to compare the transcriptional profile of M18 with that of the gacA mutant grown to the early stationary phase (OD600 = 5.0 ~ 5.5) in KMB media. When compared with the M18 parental strain, the transcriptomic profile of gacA mutant revealed the significantly differential expression (increased or decreased by at least 2-fold as well as p-value < 0.05) of 839 genes, which represent approximately 15% of all 5696 annotated genes in the M18 genome. Of these 839 genes, 472 were downregulated and 367 genes were upregulated by the gacA mutation. P. aeruginosa M18 and its gacA mutant were grown to OD600=5.0-5.5 (early stationary phase) in KMB medium at 28M-bM-^DM-^C. Three independent experiments were performed at each time.

Two-condition experiment, the rpoS mutant compared to wild-type Pf-5 grown in nutrient broth supplemented with 1% glycerol to early stationary phase. There are three biological replicates and two flip-dye replicates for a total of six slides analyzed. Each slide contains three replicate spots per gene.

Non-activating conditions: overnight growth of static culture on LB medium at 37°C where virulence factors are not expressed. Identification of Hfq bound RNA by co-immunoprecipitation and RNA-sequencing

Project description:Co-immunoprecipitation with endogenous Hfq3xFlag in exponential, stationary, non-induced and virulence induced conditions, followed by RNA-sequencing, revealed 1697 mRNAs and 208 ncRNAs associated with Hfq. We identified 56 new ncRNAs and validated 3 Hfq-dependent trans sRNAs on by Northern blot analysis. Interestingly, 55% of the ncRNAs were encoded antisense to a protein coding sequence. Abundance of 4 asRNAs and their corresponding target mRNAs was altered upon hfq, indicating a substantial influence of Hfq on asRNA-target interactions.
