Project description:Patulin, 4-hydroxy-4H-furo[3,2c]pyran-2(6H)-one, is one of the most popular and characterized mycotoxin observed in agricultural products. However the mechnisims of toxicity by this chemical is not well understood. Thus, we characterized the cytotoxicity of patulin using yeast transcriptome systems. The expression profile of mRNA after exposure yeast cells to patulin was similar to those after the treatment by antifungal agricultural chemicals such as thiuram, maneb, and zeneb. The Patulin treatment activated protein degradation especially proteasome activities, sulfur amino acid metabolisms, and oxidative stress defense system. DNA alkylation damages was also suggested and this seems to be repaired by recombinational and excision repair mechanism. Project description:Sepsis is a global health emergency, which is known to be caused by various sources of infection that lead to changes in gene expression, protein coding, and metabolism. Advancements in omics technologies have provided valuable tools to unravel the mechanisms involved in the pathogenesis of this disease. Through integration of transcriptome and proteome profiling, we identified 170 co differentially expressed genes/proteins. Among these, 122 genes/proteins displayed the same expression trend. Protein protein interaction network analyses revealed two densely connected regions, which majorly included down regulated genes/proteins that were related to the transcription of RNA, translation of proteins, and mitochondrial translation. Additionally, we identified one module comprising of up regulated genes/proteins, which were mainly related to low density neutrophils (LDNs). IPA analysis revealed enrichment of canonical pathways and diseases or functions annotations, wherein pathways related to lymphocyte functions with decreased status, and defense processes that were predicted to be strongly increased. These findings showed a reprioritization of biological functions in response to sepsis that involved a transcriptional and translational shutdown of genes/proteins, with exception of a set of genes related to LDNs and host defense system.

Project description:Russeting of apple fruit is a non-invasive physiological disorder. It occurs mainly in 'Golden Delicious' apple and its hybrids, while understanding of its molecular mechanism is still limited. In this study, we used mRNA sequencing and an isobaric tag for relative and absolute quantitation-based quantitative (iTRAQ) proteomic analysis to detect changes in the expression levels of genes and proteins during russeting formation in russeted and non-russeted skin of 'Golden Delicious' apple. We set up three comparison groups representing the three developmental stages in the russeting formation process. With the formation of fruit russeting, there were 2856 differentially expressed genes and 942 differentially expressed proteins in the comparison groups as detected at the transcript level and protein level, respectively. A correlation analysis of the transcriptome and proteome data revealed related-genes involved in lignin biosynthesis are significant changes at different developmental stages during apple russeting formation. Some other transcription factors, such as MYBs, NACs and LIMs were also involved in apple russeting formation. In this study, one LIM transcription factor was preliminarily determined to be involved in lignin biosynthesis by combining to PAL-box element. Studying the identified genes and proteins will provide further insights into the molecular mechanisms controlling apple russeting formation.

Project description:Background Aging is characterized by the gradual loss of physiological integrity, resulting in impaired function and easier death. This deterioration is a major risk factor for major human pathological diseases, including cancer, diabetes, cardiovascular disease and neurodegenerative diseases. It is very important to find biomarkers that can prevent aging. Methods Q-Exactive-MS was used for proteomic detection of young and senescence fibroblast. The key senescence-related molecules (SRMs) were identified by integrating transcriptome and proteomics from aging tissue/cells, and the correlation between these differentially expressed genes and well-known aging-related pathways. Next, we validated the expression of these molecules using qPCR, and explored the correlation between them and immune infiltrating cells. Finally, the enriched pathways of the genes significantly related to the four differential genes were identified using the single cell transcriptome. Results we first combined proteomics and transcriptome to identified four SRMs. Data sets including GSE63577, GSE64553, GSE18876, GSE85358 and qPCR confirmed that ETF1, PLBD2, ASAH1, and MOXD1 were identified as SRMs. Then the correlation between SRMs and aging-related pathways was excavated and verified. Next, we verified the expression of SRMs at the tissue level and qPCR, and explored the correlation between them and immune infiltrating cells. Finally, at the single-cell transcriptome level, we verified their expression and explored the possible pathway by which they lead to aging. Briefly, ETF1 may affect the changes of inflammatory factors such as IL-17, IL-6, and NFKB1 by indirectly regulating the enrichment and differentiation of immune cells. MOXD1 may regulate senescence by affecting the WNT pathway and changing the cell cycle. ASAH1 may affect development and regulate the phenotype of aging by affecting cell cycle-related genes. Conclusion In general, based on the analysis of proteomics and transcriptome, we identified four SRMs that may affect aging and speculated their possible mechanisms, which provides a new target for preventing aging, especially skin aging.
