Accurate isoform quantification by joint short- and long-read RNA-sequencing [short reads]

Project description:Accurate quantification of transcript isoforms is crucial for understanding gene regulation, functional diversity, and cellular behavior. Existing methods using either short-read (SR) or long-read (LR) RNA sequencing have significant limitations: SR sequencing provides high depth but struggles with isoform deconvolution, while LR sequencing offers isoform resolution at the cost of lower depth, higher noise, and technical biases. Addressing this gap, we introduce Multi-Platform Aggregation and Quantification of Transcripts (MPAQT), a generative model that combines the complementary strengths of different sequencing platforms to achieve state-of-the-art isoform-resolved transcript quantification, as demonstrated by extensive simulations and experimental benchmarks. Applying MPAQT to an in vitro model of human embryonic stem cell differentiation into cortical neurons, followed by machine learning-based modeling of mRNA abundance determinants, reveals the role of untranslated regions (UTRs) in isoform regulation through isoform-specific interactions with RNA-binding proteins that modulate mRNA stability. These findings highlight MPAQT's potential to enhance our understanding of transcriptomic complexity and underline the role of splicing-independent post-transcriptional mechanisms in shaping the isoform and exon usage landscape of the cell.

Short-read and long-read single-cell sequencing capture distinct perturbation effects in CRISPR screens

Project description:Background: Single-cell CRISPR screens have transformed functional genomics by enabling scalable, systematic investigation of gene function. Despite this, transcriptional complexity has largely been overlooked, with studies focusing on gene-level effects rather than isoforms. Methods capable of capturing splicing and isoform usage have emerged, including long-read sequencing and alternative library preparation strategies, but their suitability for large-scale perturbation screens remains unevaluated. Results: We compare two single-cell library preparation methods (5' 10x Genomics and Parse Biosciences Evercode) across Illumina short-read, Oxford Nanopore Technologies, and PacBio long-read sequencing, applying CRISPRi to silence three genes with distinct regulatory roles (DDX6, GEMIN5 and GFI1B) in K562 cells. While short-read methods can detect some alternative splicing events, only long-read sequencing consistently captures isoform-level changes. Although Parse Evercode provided even coverage across transcripts, we observed strong enrichment of intronic reads, limiting its utility for splicing analysis. The primary constraint of long-read approaches was depth: approximately 21 million reads are required for 80% saturation of splicing events in a single perturbation, underscoring the need for higher-throughput methods. Despite these limitations, we show that GEMIN5 perturbation produced modest differential expression but the most extensive splicing changes, an effect invisible to gene-level analysis, highlighting the importance of extending CRISPR screens to isoform-level readouts. Conclusions: We provide a practical framework for isoform-level analysis in single-cell CRISPR screens, identifying both the capabilities and current limitations of available approaches. As perturbation studies scale, long-read sequencing will be essential for comprehensive functional interpretation, capturing biology missed by gene-level analysis.

Merging short and stranded long reads improves transcript assembly

Project description:New tools for improved long-read transcript assembly and coalescence with its short-read counterpart are required. Using our short- and long-read measurements from different cell lines with spiked-in standards, we systematically compared key parameters and biases in the read alignment and assembly of transcripts. We report a cDNA synthesis artifact in long-read datasets that impacts the identity and quantitation of assembled transcripts. We developed a computational pipeline to strand long-read cDNA libraries that markedly improves assembly of transcripts from long-reads. Incorporating stranded long-reads in a new hybrid assembly approach, we demonstrate its efficacy for improved characterization of challenging lncRNA transcripts. Our workflow can be applied to a wide range of transcriptomics datasets for superior demarcation of transcript ends and refined isoform structure, which can enable better differential gene expression analyses and molecular manipulations of transcripts.
