Deep learning the collisional cross sections of the peptide universe from a million experimental values

Project description:The size and shape of peptide ions in the gas phase are an under-explored dimension for mass spectrometry-based proteomics. To explore the nature and utility of the entire peptide collisional cross section (CCS) space, we measure more than a million data points from whole-proteome digests of five organisms with trapped ion mobility spectrometry (TIMS) and parallel accumulation – serial fragmentation (PASEF). The scale and precision (CV <1%) of our data is sufficient to train a recurrent neural network that accurately predicts CCS values solely based on the peptide sequence. Cross section predictions for the synthetic ProteomeTools library validate the model within a 1.3% median relative error (R > 0.99). Hydrophobicity, position of prolines and histidines are main determinants of the cross sections in addition to sequence-specific interactions. CCS values can now be predicted for any peptide and organism, forming a basis for advanced proteomics workflows that make full use of the additional information.

Simultaneous estimation of gene regulatory network structure and RNA kinetics from single cell gene expression

Project description:Cells respond to environmental and developmental stimuli by changing their transcriptomes through both regulation of transcription rate and regulated mRNA decay. These biophysical properties determine the transcriptional state of a cell, but measuring them requires metabolic RNA labeling (e.g. 4-thiouracil pulse-chase) to separate RNA decay from synthesis rates. We approach this problem by sequencing individual Saccharomyces cerevisiae cell transcriptomes by continuously sampling from a population without metabolic labeling. Using this continuous-sampling system, we measure expression in 180,000 individual cells both prior to and in response to rapamycin treatment. The rates of change for each transcript can be calculated on a per-cell basis to give smooth, biologically relevant, estimates of RNA velocity. We then train deep learning models to use this transcriptomic and velocity information to make time-dependent predictions about RNA biophysics, and to infer causal regulatory relationships between transcription factors and their genes.

Machine learning analysis of the T cell receptor repertoire identifies sequence features that predict self-reactivity

Project description:The T cell receptor (TCR) determines the specificity and affinity for both foreign and self-peptides presented by MHC. It is established that self-pMHC reactivity impacts T cell function, but it has been challenging to identify TCR sequence features that predict T cell fate. To discern patterns distinguishing TCRs from naïve CD4+ T cells with low versus high self-pMHC reactivity, we used data from 42 mice to train a machine learning (ML) algorithm that predicts self-reactivity directly from TCRβ sequences. This approach revealed that n-nucleotide additions and acidic amino acids weaken selfreactivity. We tested our ML predictions of TCRβ sequence self-reactivity using retrogenic mice. Extrapolating our analyses to independent datasets, we found high predicted self-reactivity for regulatory CD4+ T cells and low predicted self-reactivity for T cells responding to chronic infection. Our analyses suggest a potential trade-off between repertoire diversity and self-reactivity intrinsic to the architecture of a TCR repertoire.

Accurate age prediction from blood using a small set of DNA methylation sites and a cohort-based machine learning algorithm

Project description:Chronological age prediction from DNA methylation sheds light on human aging, indicates poor health and predicts lifespan. Previous studies developed methylation clocks based on linear regression models on methylation array data. While accurate, these models are limited to fixed-rate changes in methylation levels across age. Moreover, the high cost of methylation arrays, compared to targeted-PCR sequencing, hinders widespread utility of such predictors. We present an AI-based alternative termed GP-age, which uses a non-parametric approach based on Gaussian Process Regression of a large cohort of ~12K blood methylomes. Given a new blood sample, methylation levels are compared to the cohort samples, which are then weighted to predict the query age. Using only 30 CpG sites, our approach outperforms state-of-the-art methylation clocks that use hundreds of sites, with a median error of 2.1 years (on held-out data). Our model was also applied to sequencing-based data yielding highly accurate predictions. Overall, we provide an accessible alternative to current array-based methylation clocks, with future applications in aging research, forensic profiling, and monitoring epigenetic processes in transplantation medicine and cancer.

Causal Modeling Using Network Ensemble Simulations Predicts Novel Lipid Metabolism Genes

Project description:We describe a simulation strategy for prediction of drug targets and functional analysis of genetically defined associations. This strategy utilizes Bayesian model averaging over a sample of parameterized networks to achieve robust predictions in light of uncertainty of the network structure. We illustrate the method with an analysis of liver gene expression, serum lipid profiles and body weight measured on 120 male mice from a mouse intercross population. An ensemble of 1024 networks, gave accurate predictions of animals that were not part of the training data and explained almost twice the variance compared to quantitative trait loci alone. Additional in silico experiments identified 38 transcripts that are predicted to impact serum lipid profiles and suggest that they play a role in controlling high density lipoprotein and free triglycerides plasma concentrations.
