DNA microarray analysis using murine cerebellum at P6

Project description:We analysed genes upregulated or down regulated by double deletion of Rac1 and Rac3 (Rac1/Rac3-DKO) in cerebellar granule neurons compared with control, using the external granule layer (EGL) dissected from Rac1/Rac3-DKO cerebellum at P6. Rac1-KO mouse is an inducible knockout, in which Rac1 is specifically deleted in cerebellar granule neurons under control of Atoh1 (also called Math1) promoter. In contrast, Rac3-KO mouse is a conventional/simple KO, in which Rac3 is deleted in all cells in the body. Total RNA from the medial portion of the EGL of Rac1/Rac3-DKO and control cerebella at P6 was extracted using TRIzol (Invitrogen). The quality and quantity of RNA were determined using the Agilent 2100 BioAnalyzer.

The identification and tumorigenecity of neuronal progenitors in developing cerebellum

Project description:It is generally believed that cerebellar granule neurons originate exclusively from granule neuron precursors (GNPs) in the external germinal layer (EGL). Here we identify a rare population of neuronal progenitors in the developing cerebellum that expresses Nestin. Although Nestin is widely considered a marker for multipotent stem cells, these Nestin-expressing progenitors (NEPs) are committed to the granule neuron lineage. Unlike conventional GNPs, which reside in the outer EGL and proliferate extensively, NEPs reside in the deep part of the EGL and are quiescent. Expression profiling reveals that NEPs are distinct from GNPs, and in particular, express markedly reduced levels of genes associated with DNA repair. Consistent with this, upon aberrant activation of Sonic hedgehog (Shh) signaling, NEPs exhibit more severe genomic instability and give rise to tumors more efficiently than GNPs. These studies identify a novel progenitor for cerebellar granule neurons and a novel cell of origin for medulloblastoma. 4 samples of Nestin expressing progenitors (NEPs), 4 samples of Math1 positive cells (GNPs) and 3 samples of Neural stem cells (CD133+ NSCs) were used for microarray analysis to determine the distinct genetic profile of NEPs. 4 samples of NEP-derived tumor and 4 samples of GNP-derived tumor were used to determine the similarity of those tumors by microarray analysis.

Transcription profiling of spinal cord from Math1-LacZ/+ and Math1-LacZ/- E12.5 mice

Project description:C57B6J mice carrying a LacZ allele at the Math1 locus (Math1-LacZ/+) were backcrossed at least 10 generations. The LacZ allele phenocopies a null allele. A total of 5 heterozygous and 5 homozygous null spinal cords were collected (staged at embryonic day 12.5) and individually processed (i.e. not pooled). RNA was extracted and prepared for hybridization to Affymetrix MOE430v2.0 chips under standard conditions (www.affymetrix.com)

Deletion of Sufu in macrophages promotes inflammatory responses

Project description:Sepsis is a potentially life-threatening condition caused by the body's response to a severe infection. However, the pathogenesis of sepsis remains unclear. Here, we found that Suppressor of Fused (Sufu), a classical negative regulator of Hedgehog signaling, is downregulated in patients with sepsis and in murine peritoneal macrophages treated with lipopolysaccharide (LPS). Deletion of Sufu aggravated LPS-induced lung injury and lethality in mice, and augmented LPS induced proinflammatory gene expression in cultured macrophages. By RNA-seq transcriptome profiling, we identified Sufu as a negative regulator of the TLR-triggered inflammatory response.

Effect of SUFU overexpression and knockdown on gene expression profile in breast cancer epithelial cells

Project description:SUFU is a negative regulator of the hedgehog signaling pathway and its abnormal expression has been found in several human cancers, whereas the role of SUFU in the malignant development of breast cancer has not been fully elucidated. We performed RNA-seq to determine the impact of SUFU overexpression and knockdown on global gene expression profile in SKBR3 and HCC1954 cells. Our results show that sufu affects ferroptosis phenotype via modulating yap-dependent ACSL4 in breast cancer cells.
