Rapid and scalable profiling of nascent RNA with fastGRO

ABSTRACT: We developed a new method to profile nascent RNA in mammalian cells. The new methodology is based on the incorporation of thio-UTP, an analog of UTP, during in vitro RNA Polymerase run-on.

Digital Spatial Profiling of immuno-oncology proteins in mouse hepatocellular carcinoma xenograft treated with THIO-based combination immune therapie

Project description:THIO (6-thio-dG) is a nucleoside analog that induces telomeric DNA damage and triggers activation of anti-tumor immunity in several cancer types such as lung and colorectal cancers. To evaluate its effect in hepatocellular carcinoma (HCC), THIO in combination with the current standard care first-line therapy for advanced HCC, anti-PD-L1 and anti-analyze, was tested in immunocompetent mice subcutaneously implanted with syngeneic HCC cell line (Hep55.1c). Formalin-fixed paraffin-embedded (FFPE) tumor tissues were collected after the treatment, and therapeutic modulations of the tumor immune landscape were assessed with Digital Spatial Profiling of 38 immuno-oncology-related proteins in region of interest (ROI) and intra-ROI segments enriched for T cells, other leukocytes, and HCC/stromal cells.

Project description:This dataset elucidates the remodeling of the nascent proteome before and upon global translation attenuation in response to transient mitochondrial depolarization by carbonyl cyanide m-chlorophenyl hydrazine (CCCP). During and following CCCP treatment, nascent proteome in short (30min) time windows was metabolically labelled with L-azidehomoalanine (AHA) using the BioOrthogonal Non-Canonical Amino acid Tagging (BONCAT) methodology. AHA incorporation sites were further derivatized with biotin-PEG4-alkyne by click chemistry upon cell lysis, proteins were digested with trypsin, nascent biotinylated peptides enriched and quantified.
