Transcriptome profiling of WM3248 melanoma cells following PGC1-alpha knockdown

ABSTRACT: PGC1-alpha is a transcriptional coactivator that controls diverse cellular processes, including metabolism. PGC1-alpha expression is increased in invasive primary melanoma. To understand the role of PGC1-alpha in the invasive growth of primary melanoma, we generated transcriptional (RNA-Seq) profiles of WM3248 primary melanoma cells that were transfected with either negative control or PGC1-alpha siRNA.

Project description:We analyzed the transcriptional response of the human melanoma cell line MZ7 to TNF-alpha (24 hours) in a dose-dependent manner (TNF-alpha 10U/ml, 100U/ml, 1000U/ml) either transfected with control siRNA (siNT = non-targeting siRNA) or transfected with siRNAs (pool of 4 active and independent siRNAs) against the melanocytic transcription factor and lineage oncogene MITF. (Microphthalmia-associated transcription factor). The experiment was performed as biological duplicate. As MITF is critical for melanoma cell state control, we aimed to explore how MITF expression intersects with inflammation-induced plasticity pathways in melanoma.

Project description:Orphan nuclear receptor estrogen-related receptor alpha (ERRÎ±) has recently been shown to carry negative prognostic significance in breast and ovarian cancers. The specific role of ERRÎ± in tumor growth and progression, however, is yet to be fully understood. The significant homology between estrogen receptor alpha (ERÎ±) and ERRÎ± initially suggested that these receptors may share similar transcriptional targets. Using the well-characterized ERÎ±-positive MCF-7 breast cancer cell line, we sought to gain a genome-wide picture of ERÎ±-ERRÎ± cross-talk using an unbiased microarray approach. Since a small molecule ligand has not been identified for ERRÎ±, its transcriptional activity in these studies was induced using its known coactivator PGC-1Î± (peroxisome proliferator-activated receptor-Î³ coactivator-1Î±) as a protein ligand. Both wild-type PGC1, as well as ERRa-specific variant (PGC1 2x9) were used to activate ERRa. Non-NR-dependent activities of PGC-1Î± were controlled for using a variant PGC-1Î± in which the leucines within the NR-interacting domain had been mutated to alanines (L2L3M). Beta-galactosidase (BGAL) overexpression was used as a non-specific background control. Activation of endogenous ER was achieved by treatment with 10 nM estadiol. Experiment Overall Design: MCF7 cells were infected with adenovirus overexpressing one of the four proteins (PGC1 WT, PGC1 2x9, PGC1 L2L3 and BGAL); Twelve hours post infection cells were then treated with either 10 nM estradiol (E2)or ethanol vehicle for 12 hours. Each combination of infection and treatment was was repeated three times in three independent experiments. A total of 23 samples are presented. Two replicates instead of three are shown for PGC1 WT E2 for technical reasons.

Oxidative phosphorylation promotes primary melanoma invasion

Project description:Dermal invasion is a hallmark of malignant melanoma. The molecular alterations driving the progression of primary melanoma to metastatic disease have been studied extensively, whereas the early progression of non-invasive primary melanoma to an invasive state is not well understood. To elucidate the mechanisms underlying the transition from radial to vertical growth, the first step in melanoma invasion, we developed a zebrafish melanoma model in which constitutive activation of ribosomal protein S6 kinase 1 (RSK1) drives tumor invasion. Transcriptomic analysis of RSK1-activated tumors identified metabolic changes, including upregulation of genes associated with oxidative phosphorylation. Vertical growth phase human melanoma cells show higher oxygen consumption and preferential utilization of glutamine compared to radial growth phase melanoma cells. Peroxisome proliferator-activated receptor gamma coactivator-1α (PGC1a has been proposed as a master regulator of tumor oxidative phosphorylation. In human primary melanoma specimens we show that PGC1a protein expression is positively associated with increased tumor thickness and expression of the proliferative marker Ki-67 and the reactive oxygen species (ROS) scavenger SCARA3. PGC1a depletion modulates cellular processes associated with primary melanoma growth and invasion, including oxidative stress. Our results support a role for PGC1a in mediating glutamine-driven OXPHOS to facilitate the invasive growth of primary melanoma.

Interfering with aggregated α-synuclein in advanced melanoma leads to a major upregulation of MHC class II proteins

Project description:Melanoma is the most serious and deadly form of skin cancer and with progression to advanced melanoma, the intrinsically disordered protein α-synuclein is upregulated to high levels; and while toxic to dopaminergic neurons in Parkinson’s disease, it is highly beneficial for primary and metastatic melanoma cells. To gain detailed insights, both at the level of the proteome and the transcriptome, into this exact opposite role of α-synuclein in advanced melanoma, we performed proteome and transcriptome studies of high-level α-synuclein-expressing primary and metastatic human melanoma cell lines and metastatic human melanoma xenografts treated with the small-molecule diphenyl-pyrazole compound anle138b, which binds to and interferes with the oligomeric structure of α-synuclein. Our data demonstrate that interfering with oligomerized α-synuclein in these melanoma cells and tumor xenografts leads to a substantial upregulation of major histocompatibility complex (MHC) proteins, which are important for enhancing anti-melanoma immune responses.

Transcriptional response to TNF-alpha in a panel of 17 human melanoma cell lines

Project description:A panel of 17 human melanoma cell lines with known BRAF and NRAS mutation status was stimulated with TNF-alpha for 72 hours. The goal of the study was to correlate the transcriptional response in BRAF versus NRAS mutated melanoma cell lines. Total RNA was obtained from a panel of 17 human melanoma cell lines treated for 72 hours with TNF-alpha or left untreated. Gene expression profiling was done using the Illumina Human HT12 v4 platform.
