Liver gene expression in a panel of laboratory inbred mouse strains

ABSTRACT: This study aimed to perform gene expression quantitative trait locus mapping (eQTL) in the livers of a panel of 36 laboratory inbred strains. Mice were dosed with a saline solution by oral gavage and sacrificed at 24 hours. Livers were removed at sacrifice, RNA was extracted and gene expression was assayed using the Agilent G4121A array. 7 Brain Regions in 20 Inbred Strains of Laboratory Mice

Project description:Survey of gene expression in 7 brain regions at 6-8wks of age in 20 inbred strains of laboratory mice. Autism is a highly heritable neurodevelopmental disorder with no consistent neuropathological hallmarks, diagnosed through behavioral inventory rather than a biomarker. The genetic etiology of autism is complex and likely has a significant interaction with the environment. To investigate the molecular and genetic nature of autism, we modeled the core symptom of social deficits in inbred strains of mice. Using gene expression profiles and behavioral phenotyping relevant to social deficits, we have identified basic cellular functions that may be dysregulated in the brain in autism. Correlations between these two complex datasets indicate cell morphology, proliferation, and migration may be perturbed in disorders of altered social behavior. Furthermore, these data in the mouse show significant overlap with published expression profiling in lymphoblastoid lines from autistic individuals. Expression quantitative trait locus (eQTL) mapping with a cross between Tetranychus urticae inbred strains MR-VPi and ROS-ITi

Project description:We performed expression quantitative trait locus (eQTL) mapping between two strains of Tetranychus urticae (the two-spotted spider mite), a generalist herbivore known for its rapid evolution of acaricide resistance. For parents, we used the inbred strain MR-VPi that is highly resistant to multiple acaricides in different classes, and the inbred strain ROS-ITi that is comparatively susceptible to many acaricides. The eQTL mapping experiment was performed with F3 samples, and thousands of trans and cis eQTL were identified, including for genes in families known (or suspected) to be involved in the metabolism of xenobiotics (plant produced secondary compounds and acaricides). One trans eQTL hotspot was identified that strongly impacted the expression of many detoxification genes in different gene families. Follow up studies using derived near isogenic lines validated the trans eQTL hotspot, and RNA interference (RNAi) knockdown of tandemly duplicated genes encoding products with homology to the ligand binding domains of nuclear hormone receptor 96 genes impacted many of the same detoxification genes controlled by the hotspot.

Liver Proteomics of the Hybrid Mouse Diversity Panel

Project description:Hepatosteatosis underlies several diseases including type 2 diabetes, cardiovascular disease and liver disease. Unfortunately, our understanding of the contributing pathways that initiate and advance hepatosteatosis to subsequent complications is still poorly understood. Here, we take advantage of recent developments in “omics” technologies to perform high resolution proteomics (>5000 proteins) and quantitative lipidomics (>300 lipids) on livers from 107 genetically diverse inbred mouse strains from the hybrid mouse diversity panel. Integration of these data allowed us to define novel regulators of lipid metabolism in the liver.

Gene expression profiling of 22 inbred parental strains

Project description:The remarkable success observed in using genome-wide association (GWA) mapping in human cohorts to identify multiple genes linked to a wide number of traits related to complex diseases has renewed interest in applying genome-wide association mapping techniques to model organisms such as inbred laboratory mice. However, unlike humans, the limited genetic diversity present in the ancestry of laboratory mice combined with intense selection pressure over the past decades have yielded an intricate population structure within the genomes of laboratory mouse that could potentially complicate the results obtained from such a study. We sought to empirically assess the viability of genome-wide association studies in inbred mice using hundreds of expression traits where the true location of the eQTL is known a priori. Using data from a previously published experimental mouse cross (C57BL/6J x C3H/HeJ), we selected over a thousand of the strongest cis-acting expression QTLs and measured transcript abundance levels of the associated expression traits in 16 classical and 3 wild-derived inbred strains. We next perform a genome-wide association scan demonstrating the low statistical power of such studies and show empirically the large extent to which high allelic association gives rise to spurious associations. Moreover, we provide evidence illustrating that in a large fraction of cases, the marker with the most significant p-values fails to map to the location of the true eQTL; hence, as a result, selecting the most significant marker may lead to spurious findings. Finally, we demonstrate that combining linkage analysis with association mapping provides significant increases in statistical power over a stand-alone GWA study as well as significantly higher mapping resolution than either study alone.

Hepatic premalignant alterations triggered by human carcinogen aristolochic acid I in canines

Project description:Ten-month-old male beagle canines were purchased from the ANNIMO Science and Technology Ltd (Nanjing, China, Certificate No. SCXK (Su) 2010-0002), and maintained in a specific pathogen-free environment. Canines were randomly assigned to two groups (4 in each group) and received capsules with control filler or Aristolochic Acid I (AAI) filler (3 mg/kg/day, equivalent dose of mouse) for 10 days. Canines were sacrificed at 11 days after initiation of the treatment. Livers were excised immediately after sacrifice. Part of the livers were immediately snap-frozen in liquid nitrogen and kept at -80°C for total RNA isolation and microRNA microarray analysis.

Project description:In order to gain insight into the effects of aging on susceptibility to environmental toxins, we characterized the expression of xenobiotic metabolizing enzymes (XMEs) from the livers of male Brown Norway and F344 rats across the adult lifespan. To examine metabolic processes across lifespan after challenge with a xenobiotic compound, Brown Norway rats were exposed to 1.0 g/kg body weight toluene by oral gavage in corn oil (4ml/kg body weight) or corn oil alone. Experiment Overall Design: Brown Norway rats: Analysis of gene expression profiles for XMEs in male Brown Norway rats 4, 12, and 24 months old. Rats were exposed to 1g/kg toluene by oral gavage, and sacrificed after 4 hours. Total RNA was isolated from liver samples and gene expression analyzed using Affymetrix Rat 230 2.0 full-genome GeneChips. Data from 18 samples, with three rats in each of the control age groups and dosed age groups, were analyzed. Experiment Overall Design: F344 rats: Analysis of gene expression profiles for XMEs in male F344 6, 11, 18, and 24 months old. Total RNA was isolated from liver samples and gene expression analyzed using Affymetrix Rat 230 2.0 full-genome GeneChips. Data from 16 samples, with four rats in each of the 4 age groups, were analyzed.
