A single cell atlas of the human liver tumor microenvironment

ABSTRACT: We identify the specific contribution of each cell type to the human liver tumor microenvironment and reconstructed hepatocytes zonation of the human liver using a combined approach of single-cell RNA sequencing and laser capture microdissection. Our work constitutes an important resource for identifying potential sources of vulnerabilities in liver tumors and metastases.

Project description:The regulatory mechanisms that shapes the hepatic zonation is not well understood. In addition, the concept and significance of of hepatic zonation is well established in rodens, however, its relavence to human liver biology remain elusive. We conducted a comprehensive transcriptome analysis of each zonation within normal human liver vis Laser Capture Microdissection approach. Here, we report a poly A RNA sequencing data of the individual zone of liver tissue as well as the whole liver of the corresponding subjects.

Project description:We sought to understand the mechanisms of cancer dissemination and to improve treatments for late-stage cancer patients. Laser tissue microdissection of 10 to 25 x 106 µm2 epithelium from sections of freshly-frozen colorectal cancers (no=6), colorectal cancer liver metastases (no=12) and normal colonic mucosa (no=3) was performed to extract DNA. Methylated DNA was captured using a methylCpG binding domain (MBD) polypeptide and deep sequenced. We detected hyper and hypomethylation in both colorectal cancers and metastases compared to normal tissue.

Expression data for High and Low permeable brain metastases in 231-BR mouse model

Project description:All highly and poorly permeable metastases from the same mouse brain were collected by laser capture microdissection. Total RNA from both metastatic lesions and immediate microenvironment was isolated from 5 mice bearing 231-BR metastases. As control 4 healthy mouse brains were included. We used the microarray to compare the genes differentially expressed between highly vs poorly permeable metastases. This mouse microarray gives the changes in the microenvironment. The human microarray gives the profile of tumor cells in the metastases.

Gene Expression in Perivenous Hepatocytes: A Laser Capture Microdissection and Transcriptomic Analysis.

Project description:Differential expression of genes and proteins, as well as physiological processes, along the hepatic acinus, known collectively as hepatic zonation, is a fundamental feature of hepatic physiology. However, the precise cellular location of only a relatively small proportion of the ~14,000 genes expressed in the liver is known. This is critical information for understanding hepatic physiology as well as for the accurate targeting of gene transfer vectors for gene therapy. We have employed laser capture microdissection (LCM) and unbiased transcriptomic analysis of the normal adult mouse liver to define gene expression in a very distinct population of cells in the acinus, the glutamine-synthetase sub-compartment of perivenous hepatocytes, encompassing a one- to two-layer of cells surrounding the centrilobular vein. We confirmed the location of a number of genes whose expression is known to be restricted to these cells by virtue of immunohistochemistry or in situ hybridization (Slc1a2, Glul, Rhbg). We also identified genes whose expression had not previously been reported to be enriched in these cells (e.g. Sp5, Vldlr, Lpl, Gabrb3, Rcan2). Transcription factor analysis of the differentially expressed genes suggested important roles, in these cells, for members of the polycomb group, Wt1 and Tbx3. Collectively, our findings highlight the utility of combined LCM and transcriptome analysis for the identification of novel functions of distinct subclasses of hepatocytes. We plan to extend this approach to the mapping of physiological function across hepatic acini of the human liver. A Single-Cell Atlas Of Human Pediatric Liver Reveals Age-Related Hepatic Gene Signatures

Project description:To investigate the spatial dynamics of immune cells in the liver, particularly myeloid cells, we utilized the Xenium spatial transcriptomics platform to examine gene zonation patterns in pediatric and adult livers. We explored the expression of 477 genes in two pediatric and three adult livers (one adult sampled 3 times, for a total of 7 Xenium samples). Our analysis revealed significant zonation of gene expression within Kupffer cells (KC-like). The zonation of KC-like marker genes suggests that the differential gene expression observed in the dissociated pediatric liver map may be due to shifts in the spatial organization of KC-like cells in the pediatric liver. These findings underscore the importance of spatial transcriptomics in understanding age-related differences in immune cell behavior within the liver and provide new insights into the complex spatial dynamics of myeloid cells in pediatric versus adult livers.

A gene expression atlas of early craniofacial development

Project description:We present a gene expression atlas of early mouse craniofacial development. Laser capture microdissection (LCM) was used to isolate cells from the principal critical micro-regions, whose development, differentiation and signaling interactions are responsible for the construction of the mammalian face. We examined the facial mesenchyme and adjacent neuroepithelium at E8.5, at E9.5, facial mesenchyme, olfactory placode/epidermal ectoderm, underlying neuroepithileium, and emerging mandibular and maxillary arches. AT E10.5 we sampled the medial and lateral prominences, olfactory pit, multiple regions of the underlying neuroepithelium the mandibular and maxillary arches, and Rathke's pouch. For these 103 samples, laser capture microdissection from serial and bioreplicated E8.5, E.9.5, and E10.5 frozen sections was used to make RNA using the ZR RNA MicroPrep kit (Zymo). Nugen RiboSpia Ovation Pico WTA System V2 was used target amplification. We used starting total RNA of at least 2 ng.
