MiRNA expression profiling and identification of a miRNA regulator for muscle regeneration in the ischemic limb with proanthocyanidins treatment of adult mice

ABSTRACT: Using the highly sensitive miRNA array, we screened 411 differentially expressed genes microRNAs in the ischemic muscle with proanthocyanidins treatment and we explored the functions of these miRNAs in the ischemic muslce by Gene Ontology and Kyoto Encyclopedia of Genes annotation. The enrichment results indicated that these miRNAs mainly participated in the muscle regeneration process. Furthermore, the quantitative real-time polymerase chain reaction, immunohistochemistry and dual luciferase reporter assay results showed that miR-133b-3p is a specific regulator of MKP1/ p38-MAPK signal axis, offering a novel therapeutic opportunity for limb ischemic injury.

Project description:The influence of cranberry proanthocyanidins on the transcriptomic responses of Streptococcus mutans during biofilm formation was investigated. Treatment regimens simulating topical exposures experienced clinically (twice-daily, 60 s each) were used over saliva-coated hydroxyapatite biofilm model. Cranberry proanthocyanidins (1.5 mg/ml) in 15% ethanol was used to treat the biofilms. Four biological replicates each for the treatment and vehicle control were used for RNA extraction and microarray.

Grape Proanthocyanidins Modulate MicroRNA Expression in Human pancreatic cancer cells

Project description:Mi(cro)RNAs are small non-coding RNAs of 18-25 nucleotides in length that modulate gene expression at the posttranscriptional level. Grape seed proanthocyanidins (GSPs), a biologically active component of grape seeds, have been shown to have positive effects on anti-cancer. In current study, to explore whether GSPs can regulate miRNA expression and possible molecular mechanisms involved in anti-cancer, we prepared the pancreatic cancer (PC) cells samples (SS3, SS12 and SS24) at 3, 12 and 24h after GSPs treatments respectively; and control samples (SC3, SC12 and SC24) were also collected accordingly. miRNA-seq transcriptome comparisons were performed, and 26, 85 and 85 differentially expressed (DE) miRNA were identified among SS3 vs. SC3, SS12 vs. SC12 and SS24 vs. SC24 respectively, indicating the GSPs treatments could modulate the expression of miRNAs globally. Subsequently, 74, 598 and 1204 target genes of these DE miRNAs were predicted in three comparisons, and GO and KEGG analysis revealed that multiple target genes were associated with proliferation and apoptosis of PC cells. Moreover, interaction network analyis of DE miRNAs and target genes associated with PC were also carried out, and fabulous co-expression relationships further suggested that GSPs treatment could probably repress the proliferation of PC cells by modulating the miRNAs expression

The microRNA, miR-133b, functions to slow Duchenne muscular dystrophy pathogenesis

Project description:Duchenne muscular dystrophy (DMD) is characterized by progressive skeletal muscle degeneration. No treatments are currently available to prevent the disease. While the muscle enriched microRNA, miR-133b, has been implicated in muscle biogenesis, its role in DMD remains unknown. To assess miR-133b function in DMD-affected skeletal muscles, we genetically ablated miR-133b in the mdx mouse model of DMD. In the absence of miR-133b, the tibialis anterior muscle of juvenile and adult mdx mice is populated by small muscle fibers and exhibits increased fibrosis, characterized by thickened interstitial space. Additional analysis revealed that loss of miR-133b exacerbates DMD-pathogenesis partly by altering satellite cell numbers and through widespread transcriptomic changes. These include known miR-133b targets as well as genes involved in cell proliferation and fibrosis. Altogether, our data demonstrate that skeletal muscles utilize miR-133b to mitigate the deleterious effects of DMD.

Identification of Genes Related to Growth and Lipid Deposition from Transcriptome Profiles of Pig Muscle Tissue [miRNA]

Project description:miRNA sequences (from miRNA-seq) from the tissues of longissimus dorsi muscle of two indigenous Chinese pig breeds (Diannan Small Ear pig [DSP] and Tibetan pig [TP]) and two introduced pig breeds (Landrace [LL] and Yorkshire [YY]) were examined using HiSeq 2000 to identify and compare the differential expression of functional genes related to muscle growth and lipid deposition. With miRNA-seq, we obtained 23.78 M reads and 320 positively expressed miRNAs from muscle tissues, including 271 known pig miRNAs and 49 novel miRNAs. In those 271 known miRNAs, 20 were higher and 10 lower expressed in DSP-TP than in LL-YY. The target genes of the 30 miRNAs were mainly participated in MAPK, GnRH, insulin and Calcium signaling pathway and others involved in cell development, growth and proliferation, etc. Combining the DEGs and the differentially expressed (DE) miRNAs, we drafted a network of 46 genes and 18 miRNAs for regulating muscle growth and a network of 15 genes and 16 miRNAs for regulating lipid deposition. We identified that CAV2, MYOZ2, FRZB, miR-29b, miR-122, miR-145-5p and miR-let-7c, etc, were key genes or miRNAs regulating muscle growth, and FASN, SCD, ADORA1, miR-4332, miR-182, miR-92b-3p, miR-let-7a and miR-let-7e, etc. were key genes or miRNAs regulating lipid deposition.

Mechanistic insights into anti-cancer properties of oligomeric proanthocyanidins from grape seeds in colorectal cancer

Project description:Although the anti-cancer properties of Oligomeric Proanthocyanidins (OPCs) from grape seeds has been well recognized, the molecular mechanisms by which they exert anti-cancer effects are poorly understood. In this study, through comprehensive RNA-sequencing based gene-expression profiling in multiple colorectal cancer cell lines, we for the first time illuminate the genome-wide effects of OPCs from grape seeds in colorectal cancer. Our data revealed that OPCs affects several key cancer-associated genes. In particular, genes involved in cell cycle and DNA replication were most significantly and consistently altered by OPCs across multiple cell lines. Intriguingly, our in vivo experiments showed that OPCs was significantly more potent at decreasing xenograft tumor growth compared to the unfractionated grape seed extract (GSE) that includes the larger polymers of proanthocyanidins. These findings were further confirmed in colorectal cancer patient-derived organoids, wherein OPCs more potently inhibited the formation of organoids compared to GSE. Further, we validated alteration of cell cycle and DNA replication associated genes in cancer cell lines, mice xenografts as well as patient-derived organoids. Overall, this study provides an unbiased and comprehensive look at the mechanisms by which OPCs exerts anti-cancer properties in colorectal cancer.

Cranberry derived proanthocyanidins induce a state of iron-limitation in uropathogenic Escherichia coli CFT073 as revealed by microarray analysis

Project description:Transcriptional profiles of uropathogenic Escherichia coli CFT073 exposed to cranberry-derived proanthocyanidins (PACs) were determined. Our results indicate that bacteria grown on media supplemented with PACs were iron-deprived. To our knowledge, this is the first time that PACs have been shown to induce a state of iron-limitation in this bacterium. Cultures of E. coli CFT073 were streaked onto LB agar plates and incubated (37°C, 24 h). A single colony was inoculated into 150 mL of LB broth. Three inoculated flasks contained LB broth alone (controls), and three inoculated flasks were supplemented with cranberry PACs (100 µg/mL). After incubation (37°C, 5 h, 200 rpm to mid-log growth phase), bacteria were harvested for RNA extraction.

Next Generation Sequencing Facilitates Quantitative Analysis of Yeast Cells Treated with and without Proanthocyanidins

Project description:Proanthocyanidins (PAs) could pose significant enhancement on the metabolism and fermentation efficiency of Saccharomyces cerevisiae yeast cells, which has been elucidated from metabolic level and cell phenotype in our previous work. The goals of this study are to compare the transcriptome profiling (RNA-seq) of yeast cells treated with and without PAs to explore the possible global protection mechanism. After treated with 0 g/L, 0.1g/L, 1.0 g/L PAs, the total RNA of Saccharomyces cerevisiae strain AWRI R2 was extracted and sequenced at Illumina HiSeq sequencing platform. The analysis yielded a total of 524025062 clean sequencing reads. The clean reads were processed for the following bioinformatics analysis.
