Project description:Lateral root initiation was used as a model system to study the mechanisms behind auxin-induced cell division. Genome-wide transcriptional changes were monitored during the early steps of lateral root initiation. Inclusion of the dominant auxin signaling mutant solitary root1 (slr1) identified genes involved in lateral root initiation that act downstream of the AUX/IAA signaling pathway. Interestingly, key components of the cell cycle machinery were strongly defective in slr1, suggesting a direct link between AUX/IAA signaling and core cell cycle regulation. However, induction of the cell cycle in the mutant background by overexpression of the D-type cyclin (CYCD3;1) was able to trigger complete rounds of cell division in the pericycle that did not result in lateral root formation. Therefore, lateral root initiation can only take place when cell cycle activation is accompanied by cell fate respecification of pericycle cells. The microarray data also yielded evidence for the existence of both negative and positive feedback mechanisms that regulate auxin homeostasis and signal transduction in the pericycle, thereby fine-tuning the process of lateral root initiation. Abstract:
Root growth and development in Arabidopsis thaliana are sustained by a specialised zone termed the meristem, which contains a population of dividing and differentiating cells that are functionally analogous to a stem cell niche in animals. The hormones auxin and cytokinin control meristem size antagonistically. Local accumulation of auxin promotes cell division and the initiation of a lateral root primordium. By contrast, high cytokinin concentrations disrupt the regular pattern of divisions that characterises lateral root development, and promote differentiation. The way in which the hormones interact is controlled by a genetic regulatory network. In this paper, we propose a deterministic mathematical model to describe this network and present model simulations that reproduce the experimentally observed effects of cytokinin on the expression of auxin regulated genes. We show how auxin response genes and auxin efflux transporters may be affected by the presence of cytokinin. We also analyse and compare the responses of the hormones auxin and cytokinin to changes in their supply with the responses obtained by genetic mutations of SHY2, which encodes a protein that plays a key role in balancing cytokinin and auxin regulation of meristem size. We show that although shy2 mutations can qualitatively reproduce the effect of varying auxin and cytokinin supply on their response genes, some elements of the network respond differently to changes in hormonal supply and to genetic mutations, implying a different, general response of the network. We conclude that an analysis based on the ratio between these two hormones may be misleading and that a mathematical model can serve as a useful tool for stimulate further experimental work by predicting the response of the network to changes in hormone levels and to other genetic mutations.

Experiment Overall Design: Seedlings of both wild type (Col-0) and the lateral root defective mutant (slr-1) were germinated on MS medium supplemented with 10μM NPA (=auxin transport inhibitor). Three days after germination, such seedlings were transferred to MS supplemented with 10μM NAA for 0h, 2h and 6h respectively. The segment between root meristem and root-hypocotyl junction was harvested from about 1500 seedling per time point. All treatments were repeated biologically. 5.8 μg total RNA was used for the preparation of biotinylated cRNA. Labeled RNA was hybridised to ATH1 Affymetrix chips. The resulting data was MAS5.0 normalised.

Project description:De novo shoot organogenesis (DNSO) is a commonly used pathway for plant biotechnology, and is a hormonally regulated process, where auxin and cytokinin coordinates suites of genes encoding transcription factors, general transcription factors, and RNA metabolism machinery genes. Here we report that silencing Arabidopsis thaliana CTD phosphatase-like 4 (CPL4RNAi), which increases phosphorylation level of RNA polymerase II (pol II) CTD, altered lateral root development and DNSO efficiency of the host plants, suggesting an importance of precise control of pol II activities during DNSO. Under standard condition, roots of CPL4RNAi lines produced no or few lateral roots. When induced by high concentration of auxin, CPL4RNAi lines failed to produce focused auxin maxima at the meristem of lateral root primordia, and produced fasciated lateral roots. By contrast, root explants of CPL4RNAi lines were highly competent for DNSO. Efficient DNSO of CPL4RNAi lines were observed even under 10 times less cytokinin required for wild type explants. Transcriptome analysis showed CPL4RNAi but not wild type explants expressed high levels of shoot meristem related genes during priming by high auxin/cytokinin ratio, and subsequent shoot induction with cytokinin. These results indicate that CPL4 functions as a repressor of the early stage of DNSO, during acquisition of competency by high auxin/cytokinin ratio, perhaps via regulation of pol II activities.

Project description:An optimal size of postembryonic root apical meristem (RAM) is achieved by a balance between cell division and differentiation. Despite extensive research, molecular mechanisms underlying the spatiotemporal coordination of cell division and differentiation remain largely unknown. Here, we report that ORESARA 15 (ORE15), an Arabidopsis PLATZ transcription factor preferentially expressed in the RAM, determines RAM size. The primary root length, RAM size, cell division rate, and stem cell niche activity were reduced in an ore15 loss-of-function mutant but enhanced in an activation-tagged line overexpressing ORE15 compared with the wild type. We further demonstrate that ORE15 regulates auxin transport and distribution, at least partly, by modulating the expression and localization of the auxin importer AUXIN RESISTANT 1 (AUX1). ORE15 forms mutually positive and negative feedback loops with auxin and cytokinin signaling, respectively. Collectively, our findings imply that ORE15 controls the RAM size by mediating the antagonistic interaction between auxin and cytokinin.

Project description:Successful floral meristem (FM) determinacy is critical for the subsequent reproductive development and life cycle. Although phytohormones cytokinin and auxin interact to coordinately regulate many aspects of plant development, whether, if so how, cytokinin and auxin function in FM determinacy remain unclear. Here we show that the homeostasis of cytokinin is critical for the FM determinacy. Auxin promotes the expression of AUXIN RESPONSE FACTOR3 (ARF3) to repress cytokinin activity in FM determinacy. We found that ARF3 represses the expression of the ISOPENTENYLTRANSFERASE (IPT) family genes directly and the LONELY GUY (LOG) family genes indirectly, whose products are enzymes required for cytokinin biosynthesis. Furthermore, ARF3 directly inhibits the expression of ARABIDOPSIS HISTIDINE KINASE4 (AHK4), one of cytokinin receptor genes, to depress cytokinin activity. Genome-Wide Transcriptional Profiling reveals multiple functions of ARF3 in flower development. Consequently, ARF3 controls cell division by regulating cell cycle genes expression through cytokinin. Eventually, we show that AGAMOUS (AG) dynamically regulates the expression of ARF3 and IPTs resulting in coordinated regulation of FM maintenance and termination through cell division. Therefore, our findings reveal the molecular linkage between phytohormones auxin/cytokinin and AG in FM determinacy and shed light on the mechanisms of FM maintenance and termination.

Project description:Adventitious root formation at the base of plant cuttings is an innate de novo organogenesis process that allows massive vegetative propagation of many economically and ecologically important species. The early molecular events following shoot excision are not well understood. Using whole-genome microarrays, we detected significant transcriptome remodeling during 48 hours following shoot removal in Populus softwood cuttings in the absence of exogenous auxin, with 27% and 36% of the gene models showing differential abundance between 0 and 6 hours, and 6 and 24 hours, respectively. During these two time intervals, gene networks involved in protein turnover, protein phosphorylation, molecular transport and translation were among the most significantly regulated. Transgenic lines expressing a constitutively active form of the Populus type-B response regulator PtRR13 (ΔDDKPtRR13) have a delayed rooting phenotype and cause misregulation of COV1, a negative regulator of vascularization; PDR9, an auxin efflux transporter; two AP2/ERF genes with sequence similarity to TINY1. Cytokinin action appeared to disrupt root development 24 hours after shoot excision, when root founder cells are hypothesized to be sensitive to the negative effects of cytokinin. Our results suggest that PtRR13 acts downstream of cytokinin to repress adventitious root formation in intact plants, and that reduced cytokinin signaling after shoot excision enables coordinated expression of ethylene, auxin and vascularization pathways leading to adventitious root development.

Project description:Protein phosphorylation is instrumental to early signaling events. Studying system-wide phosphorylation in relation to processes under investigation requires a quantitative proteomics approach. In Arabidopsis, auxin application can induce pericycle cell divisions and lateral root formation. Initiation of lateral root formation requires transcriptional reprogramming following auxin-mediated degradation of transcriptional repressors. The immediate early signaling events prior this derepression are virtually uncharacterized. To identify the signal molecules responding to auxin application we used the Lateral Root Inducible System which was previously developed to trigger synchronous division of pericycle cells. To identify and quantify the early signaling events following this induction we combined 15N based metabolic labeling and phospho-enrichment and applied a mass spectrometry based approach. In total, 3068 phosphopeptides were identified from auxin treated root tissue. This experiment represents one of the largest quantitative phosphoprotein dataset on Arabidopsis to date. Key proteins responding to auxin treatment included the MDR and PIN2 auxin carriers, auxin response factor2, suppressor of auxin resistance3 and sorting nexin1 (SNX1). Mutational analysis of Serine16 of SNX1 showed that overexpression of the mutated forms of SNX1led to retarded growth and reduction of lateral root formation due to the reduced outgrowth of the primodium, showing proof of principle for our approach. Data Processing: All MS/MS spectra were centroided and merged to a single peak list file using MaxQuant (version 1.0.13.13), which was searched using the Mascot search engine (version 2.2.0, Matrix Science) containing a total 67344 entries (which includes contaminants and an equivalent number of decoy sequences) generated from the publicly available Arabidopsis database (The Arabidopsis Information Resource (TAIR9); June 2009; file name, TAIR9_pep_20090619) with carbamidomethylcysteine as a fixed modification. Oxidized methionine and phosphorylation (serine, threonine, and tyrosine) were searched as variable modifications. Searches were done with tryptic specificity allowing two miscleavages and an initial tolerance on mass measurement of 50 ppm in MS mode and 0.6 Da for MS/MS ions and score cutoff of 20. The resulting .dat files were exported and filtered for a <1% false discovery rate (FDR) at the peptide level using in-house developed software Rockerbox (Version1.1.0) (35). Relative quantification ratios of the identified phosphopeptides and protein were derived by MSQuant (MSQ2.0b4, 2010-02-25) (36). Proteins were quantified with at least two unique non phosphopeptides or single peptide with a score no less than 60. The phospho peptide ratio was normalized by dividing the ratio of its protein of origin. To determine whether phosphorylation ratios for normalized peptides were significantly different a p-value was generated using significance B which is part of the MaxQuant package. The changes were considered significant at a p-value of 0.05 or less. For comparison at the phosphopeptide level the most recent the full dataset with experimental sites was downloaded from PhosPhAt 4.0. Phosphopeptides with ambiguous residues denoted as (s), (t), etc., were converted to S and T, respectively. In addition we used Supplementary Table S1 from Lan et al., (2012) for phosphopeptide comparison. Modifications other than nonambiguous phosphorylation were ignored resulting in a reduction from the original 879 phosphopeptides to 556 peptides. We used pep2pro 'TAIR10 wos' dataset for comparison at the protein level.

Project description:To identify genes involved in the early phases of lateral root initiation, we profiled the transcriptomes of plants synchronously induced for lateral root initiation after 0, 1, 2, 4 and 6h of auxin treatment in conditions where IAA14 or IAA3-dependent auxin signaling is blocked. For this we used seedlings expressing non-degradable versions of the AUX/IAAs IAA14 (slr-1) or IAA3 (shy2-2) fused to the glucocorticoid receptor domain (slr-1:GR or shy2-2:GR) under the control of the pericycle and founder cell specific GATA23 promoter. Treatment with dexamethasone induces, specifically in pericycle cells, the nuclear translocation of the non-degradable AUX/IAA that acts as a dominant repressor of auxin signaling resulting in a complete block of lateral root formation
