Next generation sequencing of parental RM cells and RM1 cells derived bone and lung metastases for preliminary assessment of differential tumor cell gene expression in bone

ABSTRACT: Using the immunocompetent bone-metastatic murine model of prostate cancer, the transcriptomes of proliferating (PKH26-) eCFP+/luc2+ RM1 cells (referred to as RM1536) were compared to FACS-isolated, proliferating (PKH26-) RM1536 cells derived from matched bone and lung metastases for preliminary assessment of gene alterations that may specifically occur in bone.

Project description:We performed microarray analysis with two different chip platforms, Affymetrix and Agilent, on bone metastasis samples from breast cancer patients with only bone metastases and metastases in bone and visceral organs. We collected bone metastases biopsies from breast cancer patients with only bone metastases and metastases in bone and visceral organs. RNA was extracted from these samples and subjected to microarray analysis with the Agilent platform. Data were compared with a signsture obtained with the Affymetrix platform, to obtain a signature of differentially regulated genes between the two groups of patients This Series represents the Agilent data only. The Affymetrix data are provided in GEO Series GSE11078.

AR Expression in Breast Cancer CTCs Associates with Bone Metastases

Project description:Molecular drivers underlying bone metastases in human cancer are not well understood, in part due to constraints in bone tissue sampling. Here, we undertook RNA sequencing of circulating tumor cells (CTCs) obtained from blood samples of women with metastatic estrogen receptor (ER)+ breast cancer, comparing cases with progression in bone versus visceral organs. Among the activated cellular pathways in CTCs from bone-predominant breast cancer is Androgen Receptor (AR) signaling. AR gene expression is evident, as is its constitutively active splicing variant AR-v7. AR expression within CTCs is correlated with the duration of treatment with aromatase inhibitors, suggesting that it may contribute to acquired resistance to anti-estrogen therapy. In an established breast cancer xenograft model, a bone-tropic derivative displays increased AR expression, whose genetic or pharmacologic suppression reduces metastases to bone but not to lungs. Together, these observations identify AR signaling in CTCs from women with bone-predominant ER+ breast cancer, and provide a rationale for testing androgen inhibitors in this subset of patients.

RNA-seq expression profiling of metastasis-associated endothelial cells from murine bone marrow

Project description:Breast tumour cells were found to remodel the murine bone marrow vascular microenvironment to support metastatic expansion. To gain insight into the host vasculature in response to tumor colonization, cells from the isogenic murine mammary tumour cell line 4T1.2 were intracardially injected into immunocompetent BALB/c mice. We analysed the transcriptional profiles of endothelial cells extracted from heavily infiltrated (Metastatic) bone marrow stroma and the adjacent tumor-free bone marrow stroma (Non-metastatic), as well as from healthy bones (Control). Methods: Immunocompetent BALB/c mice were intracardically injected with 4T1.2 tumor cells. The bones of these tumor-burdened mice were examined under fluorescence stereomicroscope to microdissect heavily-infiltrated (Metastatic) and the adjacent tumour-free (Non-metastatic) areas. Bones from healthy mice were used as controls. The dissected bone material from both burdened and control mice was processed to isolate EMCNhi/CD31hi endothelial cells using flow cytometry. RNA was extracted for 75bp paired-end RNA-seq profiling using an Illumina NextSeq 500 sequencer.

Human prostate cancer bone metastases have an actionable immunosuppressive microenvironment

Project description:We collected unique sets of tissue fractions from each patient: solid metastatic tissue (Tumor fraction), liquid bone marrow at the site of the metastasis (Involved), as well as liquid bone marrow from a vertebral body distant from the tumor site (Distal). This allowed for a comparison within the same individual, controlling for inter-individual variation. Bone marrow samples from patients undergoing hip replacement surgery (Benign) served as a non-malignant comparator group. The transcriptional composition of all samples was assessed using single-cell RNA-seq (scRNA-seq).
