MRNAs and miRNAs for Women's Healthy Eating and Living (WHEL) Study

ABSTRACT: The nCounter miRGE™ assay was used to quantify transcript expression with a custom codeset containing probes for 123 endogenous mRNAs and 25 miRNAs to assess the association of genomic markers with long-term breast cancer survival. A total of 1,253 FFPE primary breast cancer samples with high-quality reads were obtained.

Gene expression analysis of CALGB 9741 patient tumor samples using the nCounter RUO-PAM50 signature

Project description:Intrinsic subtyping of breast cancer was performed using an nCounter RUO-PAM50 gene expression assay to determine the ability of instrinsic subtyping to predict what patients may benefit from altered chemotherapy scheduling in the CALGB 9741 clinical trial population. FFPE primary breast tumor samples archived at the CALGB Pathology Coordinating Office (PCO) were used to obtain total RNA for instrinsic subtyping using the nCounter Analysis System. Gene-expression profiles were generated for 1321 of 1471 patient samples (90%) suitable for inclusion in this study.

Baseline NanoString IO360/BC360 expression in longitudinal midlife benign breast biopsies (ARLI pace cohort)

Project description:Baseline lobule-enriched FFPE RNA from benign breast biopsies of women aged 45–55 was profiled using NanoString nCounter PanCancer IO 360 and Breast Cancer 360 panels. Sample identifiers were anonymized (ARLI###) for public release; the original internal block codes are retained only in a private key held by the authors. Gene expression was related to the subsequent pace of age-related lobular involution across the menopausal transition.

A Longitudinal, Multi-omic Atlas Reveals the Emergence of a Spatially Organized Immunosuppressive Ecosystem in Resistant Melanoma [nCounter RNA]

Project description:This study employed the NanoString nCounter platform to perform targeted, quantitative molecular profiling of longitudinally collected FFPE tumor samples to elucidate molecular mechanisms underlying resistance to anti–PD-1 therapy. nCounter® Vantage 3D™ Single Nucleotide Variant assay was integrated using a solid tumor panel to screen 104 driver variants across 25 genes frequently mutated in solid tumors. We quantified the expression of 770 cancer-related mRNA transcripts to identify persistently activated oncogenic pathway signatures in non-responders, which were further complemented by quantitative profiling of 27 total and phosphoproteins using antibody–oligonucleotide conjugates for functional validation of pathway activity. To characterize the tumor microenvironment spatially, GeoMx Digital Spatial Profiler analysis was utilized to assess the distribution of 38 proteins across distinct histological regions, revealing an immunosuppressive spatial architecture associated with treatment resistance.
