Integrated analysis of transcriptome and proteome reveal that PDCoV infection induces autophagy-dependent ferroptosis to facilitate viral replication

Project description:Porcine deltacoronavirus (PDCoV) is an emerging enteropathogenic coronavirus that causes severe diarrhea in swine industries worldwide. However, the interactions between PDCoV and host cells remain poorly understood. In this study, we employed transcriptomic and proteomic analyses to investigate host responses to PDCoV infection. Our results identified 1,448 differentially expressed genes (DEGs) at 1.5 h post-PDCoV infection and 11,753 DEGs, along with 898 differentially expressed proteins (DEPs) at 18 h post-PDCoV infection. Furthermore, several signaling pathways, including innate immunity, autophagy, and ferroptosis, were primarily enriched following an integrated analysis of the transcriptome and proteome. Protein-protein interaction (PPI) analysis indicated that proteins closely associated with these pathways, such as IFIT1, MX2, ISG15, RSAD2, OASL, ATG16, and GPX4, were central to the interaction network. Importantly, we demonstrated that autophagy and ferroptosis were induced upon PDCoV infection, and that inhibition of autophagy significantly suppressed the induction of PDCoV-induced ferroptosis, which decreases the viral proliferation. Overall, our findings provide a comprehensive overview of transcriptomic and proteomic changes following PDCoV infection and enhance the understanding of PDCoV pathogenesis, which will be beneficial for improving prevention and control strategies of PDCoV infection.

Isolation, Phylogenetics, and Characterization of a New PDCoV Strain that Affects Cellular Gene Expression in Human Cells

Project description:Porcine deltacoronavirus (PDCoV) is an enteropathogenic coronavirus that causes acute diarrhea, vomiting, dehydration, and even death in piglets, resulting in serious economic losses to the pork industry worldwide. PDCoV has received much attention owing to its broad host range, including humans, posing a potential threat to public health. However, the prevalence, characteristics, and host cellular gene expression of PDCoV remain poorly understood. In this study, a new PDCoV strain (CHN/SX-Y/2023, GenBank number PQ373831) was successfully isolated, identified, and subjected to phylogenetic tree and transcriptome analyses in human hepatoma (Huh7) cells following PDCoV infection. The results showed that the CHN/SX-Y/2023 strain belongs to the Chinese lineage and causes cytopathic effects in the cells of various species. Based on transcriptome analysis, 1799 differentially expressed genes (DEGs) were upregulated and 771 were downregulated during PDCoV infection. Among the upregulated genes, FCGR1A, VSIG1, TNFRSF9, and PLCXD3 are associated with immunity, inflammation, and lipid catabolism. Moreover, Kyoto Encyclopedia of Genes and Genomes analysis revealed that the upregulated DEGs were significantly enriched in the MAPK, TNF, and NF-κB signaling pathways and viral protein interactions with cytokines and cytokine receptors. Protein-protein interaction networks showed that the upregulated genes CXCL8, DUSP1, PTGS2, and IL15 were associated with inflammation and immunity. In addition, the protein levels of ACSL4, LC3-II, and p-IRF3 increased, suggesting that PDCoV infection in Huh7 cells induces an intrinsic immune response, cellular autophagy, and ferroptosis. Collectively, our findings provide new insights into the characteristics and mechanisms of PDCoV infection.

Identification and functional annotation of circular RNA in young and sexually mature boar testicles

Project description:We identified 34,521 and 31,803 circRNAs in piglet (30 d) and adult (210 d) boar testis by high-throughput sequencing, respectively. Bioinformatics analysis revealed that these circRNAs are widely distributed on autosomes and sex chromosomes. Some of the host genes can generate multiple circRNAs. A total of 2,326 differentially expressed circRNAs (DECs) derived from 1,526 host genes were found in testicular development, of which 1,003 circRNAs were up-regulated in adult boar testes and 1,323 circRNAs were down-regulated. Furthermore, gene ontology (GO) analysis of host genes of DECs revealed that these circRNAs are mainly involved in regulating spermatogenesis, cilia motility, and hormone biosynthesis. Kyoto Encyclopedia of Genes and Genomes (KEGG) pathway enrichment analysis revealed that the DECs are markedly enriched to stem cell pluripotency regulation, tight junctions, adhesion junctions, and cAMP signaling pathway. These results indicate that circRNAs are abundantly expressed in boar testes and exhibit dynamic changes during testicular development.
