CRISPR library knockout screening identified candidate genes whose loss of function confers lapatinib resistance in HER2-amplified GC cells.

ABSTRACT: To identify genes, whose loss of function confers drug resistance to lapatinib, we performed a genome-wide CRISPR/Cas9 gene knockout screening in two human gastric cancer cell lines harboring HER2 amplification, N87 and OE19, respectively. By performing this study, we identiied a goup of genes associated with lapatinib resistance in HER2-amplified gastric cancer.

The Ontogeny and Vulnerabilities of Lapatinib Drug Tolerant Persisters [NPY1R]

Project description:Despite significant advances in HER2-targeted therapies, therapeutic resistance in HER2-positive (HER2+) breast cancer remains a significant clinical problem, especially in the metastatic setting. “Drug tolerant persisters” (DTPs), a sub-population of cancer cells that survive via reversible, non-genetic mechanisms, are implicated in resistance to tyrosine kinase inhibitors (TKIs) in several cancer models, but DTPs for HER2-targeted TKIs (e.g., lapatinib, neratinib, tucatinib) have not been characterized extensively. Here, we report that HER2+ER+ and HER2+ER- breast cancer lines give rise to distinct types of “lapatinib-DTPs,” characterized by different transcriptional programs and sensitivity to lapatinib/anti-estradiol combination. Lapatinib-DTPs from HER2+/ER+ cells rewire the PI3K/AKT/mTORC1 pathway via transcriptional induction of SGK3 to enable AKT-independent mTORC1 activation and survival. Lentiviral barcoding experiments, combined with single cell RNA-sequencing, suggest that HER2+ cells stochastically cycle through a cell state (“pre-DTP”) capable of transition to DTPs. Collectively, our results provide insight into DTP ontogeny and therapeutic vulnerabilities.

Project description:To investigate whether changes to chromatin accessibility associated with resistance to lapatinib are a stable or a reversible state, we treated OE19 cells with 500 nM lapatinib for 35 days and then withdrew lapatinib for 1, 2, 3 and 14 days. Control cells treated with DMSO for 1 day and 'resistant' cells treated with 500 nM lapatinib for 35 days were also sequenced.

Lentiviral barcoding and single cell RNA-sequencing indicate that HER2+/ER+ cells cycle stochastically through a pre-DTP state, characterized by a G0-like signature, which uniquely gives rise to DTPs upon lapatinib exposure.

Expression data from human cell lines before and after treated with drugs.

Project description:Analysis of HER2-amplified NCI-N87 gastric cancer cell line exposed to 0.1 µg/mL T-DM1 and subsequently cultured in the presence of gradually increasing doses, up to a maximum of 4 µg/mL. The resultant cell lines that grew exponentially in the presence of T-DM1 were designated as drug resistant gastric cancer cell lines, and named N87-TDMR. We used microarrays to detail the gene expression in N87-TDMR and N87-parent cells to screen for transcripts correlated with T-DM1 resistance.

Gene expression profiling of N87 and OE19 gastric cancer cell lines grown in 3D or 2D condition

Project description:A great deal of evidence indicates that solid and hematological tumors are driven and maintained by a minor cell compartment with stem cell properties. In this context, gastric cancer stem cells (GCSCs) are implicated in tumor aggressiveness, invasion, metastasis and therapy resistance. HER2 amplification/overexpression (HER2+) is found in about 20% of GCs. Although the anti-HER2 antibody trastuzumab has improved the outcomes of patients with HER2+ advanced disease, its benefits are usually transitory because of high HER2 heterogeneity and frequent co-existence of other oncogenic drivers associated with primary/acquired resistance. To identify potential drivers of trastuzumab resistance in GCSCs, we compare the gene expression profile of OE19 and N87 HER2+ GC cell lines cultured as gastrospheres, peculiar 3D cell cultures that allow detecting the in vitro enrichment of CSCs, versus their matched adherent cell (2D) counterparts. Comparison of the transcriptomic profiles of HER2+ GC cells cultured in 2D versus 3D conditions evidenced a significant enrichment of Fatty Acid Synthase (FASN) transcript among the genes upmodulated in 3D cell cultures. We found that the pharmacological blockade of HER2 and FASN targets CSCs and decreases tumor growth of HER2-positive GC models
