Maternal whole blood transcriptomics to assess changes with gestational age in normal pregnancy II

ABSTRACT: Maternal whole blood colected longitudinally were profiled using Affymetrix Human Transcriptome Arrays . This is a re-analysis of GSE121974, with additional metadata and different summarization of gene expression at ENTREZ ID level instead of Transcript Cluster as in the original submission. LMP is the date at the last menstrual period. Oper_LMP is the date at the last menstrual period with eventual adjustment based on ultrasound determination. Gestational age (GA) (weeks) is defined as (Date at sample - Oper_LMP)/7. For control pregnancies, SubGroup defines those with spontaneous labor at term (TL) as opposed with those delivered by cesarean section (TNL). Train is 1 if the sample was used in sub-challenge 1 in the training set as opposed to test set (0). D2 is 1 if the sample was used in the 2 interval prediction scenario, and if yes, it was assigned to the interval given by column D2Interval. D3 is 1 if the sample was used in the 3 interval prediction scenario, and if yes, it was assigned to the interval given by column D3Interval. DiagnosisGA is the gestational age at diagnosis with any disease indicated by the Group variable, and it is set to NA for normal pregnancies.

Whole-transcriptome profiling analysis of first trimester placental villi in Indian women

Project description:Whole-transcriptome profiles of individual human placental villi samples from twenty-five (25) Indian women with normal pregnancies during 6- to 8-weeks of gestation were examined using human whole genome expression arrays (NimbleGen 135K). The present study focused on the whole-transcriptome profiling using NimbleGen135K (070925_HG18_exp__12X135K) human whole genome expression arrays of individual human placental villi samples obtained from twenty-five (25) proven-fertile women bearing normal pregnancies voluntarily terminated between 6- and 8-weeks of gestation. Gestational age was estimated from menstrual history, physical and ultrasonographic evaluation. No case of complicated pregnancy from infection, and other significant fetal and maternal clinical indications was included. These twenty five (25) samples include biological replicates of 6, 7 and 8 weeks placental villi samples.

Serum exosomal miRNA profile in pregnancies with gestational diabetes based on pancreatic β-cell function

Project description:Pancreatic β-cell function impairment is a key mechanism for developing gestational diabetes mellitus (GDM). Maternal and placental exosomes regulate maternal and placental responses during hyperglycemia. Studies have associated exosomal micro RNAs (miRNAs) with GDM development. To date, no studies have been reported that evaluate the profile of miRNAs present in maternal and placental exosomes in the early stages of gestation from pregnancies that develop GDM. We used microarrays to assess whether early pregnancy maternal and placental exosomal miRNA profiles vary according to pancreatic β-cell function in women who will develop GDM (preGDM).

The Amniotic Fluid Proteome Changes Across Gestation in Humans and Rhesus Macaques

Project description:Amniotic fluid is a complex biological medium that offers mechanical protection and nutrition to the fetus, and also plays a key role in normal fetal growth, organogenesis, and potentially fetal programming. Amniotic fluid is also critically involved in longitudinally shaping the in utero milieu during pregnancy. Yet, the molecular mechanism of action by which amniotic fluid regulates fetal development is ill-defined partly due to an incomplete understanding of the evolving composition of the amniotic fluid proteome. Prior research consisting of cross-sectional studies suggests that the amniotic fluid proteome changes as pregnancy advances, yet longitudinal alterations have not been confirmed because repeated sampling is prohibitive in humans. We therefore performed serial amniocenteses at early, mid, and late gestational time-points within the same pregnancies in a rhesus macaque model. Longitudinally-collected rhesus amniotic fluid samples were paired with gestational-age matched cross-sectional human samples. Utilizing LC-MS/MS isobaric labeling quantitative proteomics, we demonstrate considerable cross-species similarity between the amniotic fluid proteomes and large scale gestational-age associated changes in protein content throughout pregnancy. This is the first study to establish a reference proteomic profile across gestation. This non-human primate model holds promise as a translational platform for amniotic fluid studies and to identify adversely affected pregnancies.

Determining gestational age using genome methylation profile

Project description:Background: Gestational age determination by traditional tools (last menstrual period, ultrasonography measurements and Ballard Maturational Assessment in newborns) have major limitations and therefore there is a need to find molecular marker approaches that can be used to determine the accurate gestational age of the newborn. Methods: We performed RRBS (Reduced Representation Bisulfite Sequencing) on 41 cord blood and matching placenta samples. Results: We identified a set of 316 Differentially Methylated Regions (DMRs) that undergo demethylation in late gestational age in cord blood cells and can predict the gestational age (r = -0.7, p value<0.0001). Once the set of 411 DMRs that undergo de novo methylation in late gestational age was used in combination with the first set it generated a more accurate clock (r=0.77, p value=1.87E-05). Conclusion: Taken together, this study demonstrates that DNA methylation can accurately predict gestational age. The clinical use of this predictor should be further investigated.
