Small RNA sequencing of plasma miRNA from sepsis patients

ABSTRACT: Purpose: The aim of this study is to compare the plasma miRNA profile between healthy control and sepsis patients Methods: Plasma from healthy control and sepsis patients were used in the study. Total RNA was isolated from equal volume of plasma using Trizol LS. NGS cDNA libraries were prepared using Norgen Biotek Small RNA Library Prep Kit. Library quality was validated prior to sequencing on an Illumina NextSeq 500 platform.

Circulating MicroRNAs and Treatment Response in Childhood Asthma

Project description:Total RNA was isolated from serum samples by the Qiagen miRNeasy Serum/Plasma extraction kit and QIAcube automation. All samples were quantified using the Nanodrop spectrophotometer prior to plating. Small RNA-seq libraries were prepared using the Norgen Biotek Small RNA Library Prep Kit and then sequenced on the Illumina NextSeq 500 platform at 51bp single end reads. ExceRpt was employed to assess the read quality and annotate miRNAs. The read count was log transformed and normalized by quantile normalization.

MicroRNA profiling from pooled plasma samples of patients with sepsis and systemic inflammatory response syndrome (SIRS)

Project description:We used next-generation sequencing (NGS) to sequence and differentially quantitate miRNAs in 10 pools of plasma derived from individuals with sepsis and SIRS.Plasma pools were preferred to individual samples because they decrease the impact of individual outliers on the analysis. Total RNA was then extracted from equal volumes of plasma and technical duplicates of cDNA libraries for Illumina NGS created. Results from 10 pools representative of 89 individuals (including no-SIRS controls) are uploaded to the repository.

An integrated transcriptome and expressed variant analysis of sepsis survival and death

Project description:Background: Sepsis, a leading cause of morbidity and mortality, is not a homogeneous disease but rather a syndrome encompassing many heterogeneous pathophysiologies. Patient factors including genetics predispose to poor outcomes, though current clinical characterizations fail to identify those at greatest risk of progression and mortality. Results: The Community Acquired Pneumonia and Sepsis Outcome Diagnostic study enrolled 1,152 subjects with suspected sepsis. We sequenced peripheral blood RNA of 129 representative subjects with systemic inflammatory response syndrome (SIRS) or sepsis (infection with SIRS), including 78 sepsis survivors and 28 sepsis nonsurvivors, who had previously undergone plasma proteomic and metabolomic profiling. The expression of 338 genes differed between subjects with SIRS and those with sepsis, primarily reflective of immune activation in sepsis. The expression of 1,238 genes differed with sepsis outcome: Nonsurvivors had lower expression of many immune function-related genes. Functional genetic variants associated with sepsis mortality were sought based on a common disease â rare variant hypothesis. VPS9D1, whose expression was increased in sepsis survivors, had a higher burden of missense variants in sepsis survivors, and these were associated with altered expression of 3,799 genes, primarily reflecting Golgi and endosome biology. Conclusions: Host response in sepsis survivors â activation of immune response-related genes â was muted in sepsis nonsurvivors. The association of sepsis survival with robust immune response and presence of missense variants in VPS9D1 warrants replication and further functional studies. Transcriptomic analysis of lung endothelial subsets in experimental sepsis

Project description:Purpose: Sepsis affects almost all aspects of endothelial cell function. Lung endothelial subsets, capillaries (capEC) and post capillary venules (PCV), are known to play a pivotal role in maintaining normal homeostasis. The aim of the study is to reveal transcriptional changes in lung endothelial subsets during sepsis. Methods: Sepsis was induced in male C57BL/6 mice by cecal ligation and puncture (CLP). Lung tissues were collected 4 hour after induction of sepsis. Single cell suspension was prepared by enzymatic digestion. Blood endothelial cells (BECs) were enriched by depletion of hematolymphoid cells and epithelial cells by using anti-CD45 and CD326 microbeads. CapEC and PCV were sorted from enriched BECs using fluorescent-labeled antibodies. capEC subset was identified as CD31+Icam1+Vcam1- and PCV subset was identified as CD31+Icam1+Vcam1+. EC subsets were directly sorted into RLT buffer. Total RNA was isolated from the sorted cells with RNeasy Plus Micro kit (Qiagen) and the quality of RNA was checked by Bioanalyzer RNA 6000 pico assay. Sequence library was prepared using SMARTer® Stranded Total RNA-Seq Kit v2-Pico Input Mammalian (Takara Bio USA, Inc.). After library preparation and quality check, the double-stranded-cDNA was sequenced on NextSeq 500 (Illumina) using (read one-index reads-read two, bp): 75-8-8-75 setup. Differentially expression analysis was performed using DESeq2 in R program. Results: Differential expression analysis revealed that lung capEC is transcriptionally different than PCV. capEC and PCV responded differently after induction of sepsis. Enrichment analysis revealed that capEC are more enriched with genes related to regulation of coagulation, vascular permeability, wound healing and lipid metabolic process. On the other hand, PCV are more enriched with genes related to cell chemotaxis, cell-cell adhesion by integrins, chemokine biosynthesis process, regulation of actin filament process, neutrophil homeostasis.

Loss of non-CpG methylation in inhibitory neurons impairs neural function through a mechanism that partially overlaps with Rett syndrome

Project description:Whole striatum were dissected from wild-type, as well as in mice where Dnmt3a or MeCP2 was conditional deleted in inhibitory neurons. Inhibitory neuronal nuclei were also conditionally tagged with GFP in all mice. Tissues were snap-frozen in liquid nitrogen until further analysis. Inhibitory neurons were sorted from whole striatum using anti-GFP-488 and anti-NeuN-647 signals and snap frozen until further analysis. Total nuclear RNA was purified from each sample using the Single Cell RNA Purification Kit from Norgen Biotek according to manufactures instructions and stored at -80C until library preparation at the Genomic and RNA Profiling Core at Baylor College of Medicine. NuGEN Ovation RNA-Seq v2 & Rubicon ThruPlex DNA-Seq kits were utilized for library preparation. A paired-end 100 cycle run was used to sequence the flowcell on a HiSeq 2500 Sequencing System.
