Novel Rank-Based Statistical Methods Reveal MicroRNAs with Differential Expression in Multiple Cancer Types

ABSTRACT: The data collected in this study consisted of 32 paired samples of cancerous and normal origins from 14 different patients and 8 different cancer types. Each pair of samples was taken from different parts of the same tissue in the same patient - one collected and extracted from the tumor and one collected and extracted from adjacent normal tissue. One pair from each of the breast, lymphoma and prostate tissues, 2 pairs from liver and lung tissues and 3 pairs from colon, ovary and testes tissues. 2 of the ovary and testes pairs were technical replicates. We use commercial adjacent tissue tumor-normal total RNA samples purchased from Ambion/ABI. The samples were hybridized to Agilent's miRNA microarray version 2.0. Keywords: miRNA

Keywords: miRNA For each microarray analysis, 100ng total RNAs were labeled with Cy3 per Agilent miRNA Micorarray Systems Protocol v1.5. The labeled RNA samples were hybridized onto Agilent miRNA microarray containing 799 miRNAs(Agilent Human miRNA Microarray kit, V2) for 21 hours at 55C. The arrays were then washed at room temperature and scanned to produce the hybridization signals (Agilent miRNA Micorarray Systems Protocol v1.5). Expression data from human Esophageal squamous cell carcinoma (ESCC)

Project description:Downregulation is a common feature of tumor suppressor gene (TSG), which can be caused by allele deletion, promoter hypermethylation, histone deacetylation and posttranscriptional silencing by microRNA. Therefore, comparison of expression profiles by cDNA microarray between tumor and non-tumor tissues and characterization of downregulated genes in tumor specimens is a useful strategy to identify TSGs. To identify deregulated genes during ESCC development, Affemetrix cDNA microarray was applied to compare differentially expressed genes between 4 pairs of ESCC tumors and corresponding adjacent non-tumor tissues (#301, #327, #351 and #363), and one pair of esophageal dysplasia tissue and adjacent normal tissue (#314).

Ribosome heterogeneity in Drosophila melanogaster gonads through paralog-switching

Project description:Ribosomes have long been thought of as homogeneous macromolecular machines, but recent evidence suggests they are heterogeneous and could be specialised to regulate translation. Here, we have isolated ribosomal complexes and characterised their protein content across 4 tissues of Drosophila melanogaster via TMT-MS. We find that testes and ovaries contain the most heterogeneous ribosome populations, which occurs through a combination of ribosomal protein paralog-enrichment and ribosomal protein paralog-switching. We have also solved structures of ribosomes isolated from tissues by cryo-EM, revealing differences in precise ribosomal arrangement for testis and ovary 80S ribosomes. Differences in the amino acid composition of paralog pairs and their localisation on the ribosome exterior indicate paralog-switching could alter the ribosome surface, enabling different proteins to regulate translation. One testis-specific paralog-switching pair is also found in humans, suggesting this is a conserved site of ribosome heterogeneity. Overall, this work allows us to propose that mRNA translation might be regulated in the gonads through ribosome heterogeneity, providing a potential means of ribosome specialisation.

Small RNA Solexa sequencing of colorectal tumor and adjancent normal tissues

Project description:A pair of stage III colorectal cancer (CRC) tumor and adjacent normal tissue were collected from a patient without Transcatheter Arterial Infusion chemotherapy (TAI) during surgical resection of CRC tumors. Another pair of stage III CRC tumor and adjancent normal tissue were collected from another patient who had been treated with TAI one week before surgical resection. Total RNA of the collected tissues were extracted using TRIzol reagent (Invitrogen) according to the manufacturer's instructions. The integrity of the RNA was checked with an ultraviolet spectrophotometry and 2100 BioAnalyzer (Agilent Technologies, Santa Clara, CA, USA). Construction of small RNA libraries from size fractionated RNA was carried out by following Solexa protocol and the obtained libraries were sequenced by Illumina HiSeq 2000 sequencer. We identified some de-regulated miRNAs in CRC tumor tissues. The expression levels of miR-142-5p were significantly reduced in tumor tissues of stage III CRC, then were increased significantly in tumor tissues receiving TAI and higher than tumor tissues without TAI. miR-142-5p is a potential tumor suppressor in CRC and is upregulated in tumor tissues after TAI, suggesting its potential clinical values for testing the functionality of TAI and predicting progress of CRC.
